Backlink Audit Tool Recommendation?

I need to do a back link audit on an e-commerce site, their number of back links large proportion of them are okay but we seem to have collected a few bad ones (not by us) along the way.
Need a recommendation of a good quality reliable tool or set of tools with a proven track record.

I love URLProfiler for this - here's a blog post and video on how you can use the tool.
As they say, nothing is a substitute for manually reviewing the links, but if you want some quick classification and identify those links that have toxic 'signals', this is the tool for you.

Have always found Cognitive SEO to be a reliable and very indepth tool for this kind of work, it is a paid for model but you can have a free trial to see if it will do what you need it to.

Blog On Subdomain - Do backlinks to the blog posts on Subdomain count as links for main site?
I want to put blog on my site. The IT department is asking that I use a subdomain (myblog.mysite.com) instead of a subfolder (mysite.com/myblog). I am worried b/c it was my understanding that any links I get to my blog posts (if on subdomain) will not count toward the main site (search engines would view almost as other website). The main purpose of this blog is to attract backlinks. That is why I prefer the subfolder location for the Blog. Can anyone tell me if I am thinking about this right? Another solution I am being offered is to use a reverse proxy. Thoughts? Thank you for your time.

Webmaster Tools HTML Improvements Page Blank / Site Not Ranking Well
I have an ecommerce site that is not ranking well currently. It has about 1,000 pages indexed in Google but very few appear to be ranking. I normally find issues in Webmaster Tools HTML Improvements but for some reason it does not see a problem with the site. There are problems, trust me. Moz shows many issues. Google nothing! There is a problem somewhere but I am not seeing it. Why are HTML Improvements blank and the site not ranking? Am I in the dreaded sandbox? Any ideas? As we crawl your site, we check it to detect any potential issues with content on your pages, including duplicate, missing, or problematic title tags or meta descriptions. These issues won't prevent your site from appearing in Google search results, but paying attention to them can provide Google with more information and even help drive traffic to your site. For example, title and meta description text can appear in search results, and useful, descriptive text is more likely to be clicked on by users.

GWT URL Removal Tool Risky to Use for Duplicate Pages?
I was planning to remove lots of URL's via GWT that are highly duplicate alike pages (similar pages exist on other websites across the web). However, this Google article had me a bit concerned: https://support.google.com/webmasters/answer/1269119?hl=en I already have "noindex, follow" on the pages I want to remove from the index, but Google seems to take ages to remove pages from index, which appear to drag down unique content pages from my site.

Building "keyword" backlinks
Looking for some opinions here please. Been involved in seo for a couple of years mainly working on my websites and picking up the odd client here and there through word of mouth. I must admit that up until a few months back I was guilty of using some grey methods of link building - linkvana, unique article wizard and the such. While no penalties were handed out to my domains and some decent rankings gained, I got tired of always being on the lookout for what the next Google update will do to my results and which networks were being hit, and so I moved a lot more into the 'proper' way of seoing. These days my primary sources for backlinks are much more respectable... myblogguest bloggerlinkup postjoint Guest Blog Finder http://ultramarketer.com/guest-blogger-finder/ - not sure where i came across this resource but it's very handy I use these sources alongside industry only directories and general word of mouth. Ironically I have found that doing the word by hand not only leads to results I can happyily show people (content wise) but also it's much quicker and cheaper. The increased authority of the sites means far fewer links are needed. The one area I still am having a little issue with is that of building keyword based backlinks. I now find it fairly easy to get my content on a reasonable quality site - DA to 40 and above, however the vast majority of these sites will allow the backlink only as the company name or as a generic read more type thing. This is fine and it is improving my website performance and authority. The trouble I am finding is that while i am ranking for the title tag and some keywords in the page, I am struggling to get backlinks for other keywords. In an ideal world every page on the site would be optimised for a different keyword and you could then just the site name as anchor text to build the authority of that page and make it rank for it's content, but what about when you (or the client) wants to rank the home for a number of different keywords, some not featured on the page. The keywords are too similar to go to the trouble of making unique pages for, and that would also add no value to the site. My question really then, after a very long winded way of getting there, is are others finding it much more difficult to gain keyword based backlinks these days? The great thing about the grey seo tools, as mentioned above, is that it was super easy to get the backlinks with whatever anchor text you wanted - even if you needed hundreds of the thing to compensate for the low value of each!! SEO value in multiple backlinks from same domain and from various sub-domains.
A site has a link to my site as one of their main tabs, which means whenever a user clicks through to another page within the site, my link - being a main tab - is there. This creates thousands of links from this site. How does Google treat this? Do we have a rough formula estimate. In other words, assume it creates 1,000 backlinks would the SEO value be around the same as if I had just 2 link total as a main tab, but on 2 different non-related sites? Or, does it actually count fully as 1,000 links? Links from various sub-domains. Several .EDU's are linking to my site. Different schools within the overall same university. Example: nursing.abc.edu links to my site, but so does business.abc.edu. For SEO does that count as much as if I had links from complete non-related universities, or would Google evaluate that these links are related (since same main domain) and that will discount any links more than 1 to some extent? If discounted, then what do we estimate the discount to be? thank yoyu
