Intentional Duplicate Content - Great UX, Bad for Ranking?

I'll try to keep this as clear and high level as possible. Thank you in advance for any and all help!
We're managing a healthcare practice which specializes in neurosurgical treatments. As the practice is rather large, the doctors have several "specialties" in which they focus in, i.e. back surgery, facial surgery, brain surgery, etc.
They have a main website (examplepractice.com) which holds ALL of their content on each condition and treatment in which they deal with. So, if someone enters their main homepage they will see conditions and treatments for all the specialties categorized together.
However, linked within the main site are "mini-sites" for each specialty (same domain, same site) (examplepractice.com/brain-surgery), but with a different navigation menu to give the illusion of "separate website". These mini-sites are then tailored from a creative, content and UX perspective to THAT specific group of treatments and conditions. Now, anyone who enters this minisite will find information pertaining to only that specialty. The mini-sites are NOT set up as folders, but rather just a system of URLs that we have mapped out to each page.
We set up the pages this way to maintain an exclusive feel for the site. Instead of someone drilling into a specific condition and having the menu change, we created the copies. But, because of how this is set up, we now have duplicate content for each treatment and condition child page (one on the main site, one on the minisite).
My question (finally) is will this cause a problem in the future? Are we essentially splitting the "juice" between these two pages? Are we making it easier for our competitors to outrank us?
We know this layout makes sense from the perspective of a user, but we're unclear how to move forward from a search perspective.

My first thought would be to simply canonical the pages to the preferred version you would want a visitor to find in search results (I'm guessing the mini-site versions b/c of the UX benefit of someone searching a specific procedure/condition)..
This will tell Google that you know it is a copy, and indicate where all authority should be passed.

Query Strings causing Duplicate Content
I am working with a client that has multiple locations across the nation, and they recently merged all of the location sites into one site. To allow the lead capture forms to pre-populate the locations, they are using the query string /?location=cityname on every page. EXAMPLE - www.example.com/product www.example.com/product/?location=nashville www.example.com/product/?location=chicago There are thirty locations across the nation, so, every page x 30 is being flagged as duplicate content... at least in the crawl through MOZ. Does using that query string actually cause a duplicate content problem?

Is anyone using Canonicalization for duplicate content
Hi i am trying to find out if anyone is using Canonicalization for duplicate content on a joomla site. I am using joomla 1.5 and trying to find either a module or manually how to sort this out as i have over 300 pages of duplicate content because i am not using this technique any help and advice would be great

Duplicate video content question
This is really two questions in one. 1. If we put a video on YouTube and on our site via Wistia, how would that affect our rankings/authority/credibility? Would we get punished for duplicate video content? 2. If we put a Wistia hosted video on our website twice, on two different pages, we would get hit for having duplicate content? Any other suggestions regarding hosting on Wistia and YouTube versus just Wistia for product videos would be much appreciated. Thank you!

How to avoid duplicate content penalty when our content is posted on other sites too ?
For recruitment company sites, their job ads are posted muliple times on thier own sites and even on other sites too. These are the same ads (job description is same) posted on diff. sites. How do we avoid duplicate content penalty in this case?

Shopify duplicate content issue
We recently moved out site to shopify but now have a duplicate content issue as we have the same products in different collections. I have added canonical code to get rid of this but my webmaster tools still shows hundreds of duplicate pages. How can I tell if the code I added is working? How long will it take for google to recognise this and drop the duplicates from their index and is this likely to have a significant impact on SERPS? Our we page is www.devoted2vintage.co.uk. I have a ton of "duplicated content", "duplicated titles" in my website, solutions?
hi and thanks in advance, I have a Jomsocial site with 1000 users it is highly customized and as a result of the customization we did some of the pages have 5 or more different types of URLS pointing to the same page. Google has indexed 16.000 links already and the cowling report show a lot of duplicated content. this links are important for some of the functionality and are dynamically created and will continue growing, my developers offered my to create rules in robots file so a big part of this links don't get indexed but Google webmaster tools post says the following: "Google no longer recommends blocking crawler access to duplicate content on your website, whether with a robots.txt file or other methods. If search engines can't crawl pages with duplicate content, they can't automatically detect that these URLs point to the same content and will therefore effectively have to treat them as separate, unique pages. A better solution is to allow search engines to crawl these URLs, but mark them as duplicates by using the rel="canonical" link element, the URL parameter handling tool, or 301 redirects. Does duplicate content on word press work against the site rank? (not page rank)
I noticed in the crawl that there seems to be some duplicate content with my word press blog. I installed a seo plugin, Yoast's wordpress seo plugin, and set it to keep from crawling the archives. This might solve the problem but my main question is can the blog drag my site down?
