Duplicate content issues with file download links (diff. versions of a downloadable application)

I'm a little unsure how canonicalisation works with this case.
We have very regular updates to the application which is available as a download on our site. Obviously, with every update the version number of the file being downloaded changes; and along with it, the URL parameter included when people click the 'Download' button on our site.
e.g.
mysite.com/download/download.php?f=myapp.1.0.1.exe
mysite.com/download/download.php?f=myapp.1.0.2.exe
mysite.com/download/download.php?f=myapp.1.0.3.exe, etc
In the Moz Site Crawl report all of these links are registering as Duplicate Content. There's no content per se on these pages, all they do is trigger a download of the specified file from our servers.
Two questions:
- Are these links actually hurting our ranking/authority/etc?
- Would adding a canonical tag to the head of mysite.com/download/download.php solve the crawl issues? Would this catch all of the download.php URLs? i.e.

If there is no content and these pages are just the download link then instead of putting a canonical link on them, set them as noindex. I assume you have a landing page that directs people to your downloads, this is where you should optimize your content to get organic traffic, the direct download pages (with 0 content) will have no real value from a search perspective.

Crawl Diagnostics 2261 Issues with Our Blog
I just recently signed up for MOZ, so much information. I've done the walk through and will continue learning how to us the tools. But I need your help. Our first moz crawl indicated 2261 issues (447 404's, 803 duplicate content, 11 502's, etc). I've reviewed all of the crawls issues and they are linked to our Yahoo hosted WordPress blog. Our blog is over 9 years old. The only issue that I'm able to find is our categories are not set up correctly. I've searched for WordPress assistance on this topic and cant find any issues with our current category set up. Every category link that I click returns Nothing Found Apologies, but no results were found for the requested archive. Links from Dofollow sites are Nofollow ?
Hii i have made few links from dofollow site through blog commenting method and when i checked my site on Open Site Explorer it shows Nofollow . So my question is links from Dofollow blogs will be nofollow ? There is any benefit of getting links from dofollow site through comments ? Thanks

SEOmoz giving duplicate content that does not exist.
My problem is similar, and SEOmoz add campaign is giving me several pag. Duplicate, and he's giving me links pag. That do not exist. Look below. My site has 115 pages and the extent SEMOZ gave me 250. Duplicate Page Content ... pages / Alexandra / Clarisse / Clarisse.html

Competitive Link Analysis not showing links.
Hate asking such a vague question, but my SEOMoz link analysis report is not showing any backlinks for a client of mine. I loaded the information the same way I did my other clients, which show all links. www.domain.com is being forwarded properly to domain.com. I know there are backlinks because I put many of them there myself over the last couple of months. Clearly this is affecting my Moz score. Not sure how to troubleshoot this. I have the most boring copier service website, clients cool, concept is really boring; Well I am looking to generate this client some link back juice, cause this guy is struggling for traffic, and I am am struggling to generate a buzz about copier services?? On page optimisation tool issues
When viewing my campaign and looking at the on page optimisation tool, I have a few issues. I seems to only shows the keywords I want rankings for and how optimised my homepage is for those keywords. Is there any way I can get it to analyse permanently specifc keywords for specific pages because my homepage isnt optimised for some keywords which are on my list, which I have optimised other pages for, and because its looking at my homepage its getting a really low grade, and looks really bad and frustrates me because I cant work this out.
