Site Navigation leads to "Too Many On-Page Links" warning

I run an ecommerce site with close to 2000 products. Nearly every page in the catalog has a too many on-page links error because of the navigation sidebar, which has several flyout layers of nested links. What can/should I do about this? Will it affect my rankings at all?

Remember that a Warning is just that, a "Warning". This doesn't necessarily mean that you are doing something wrong. It just means that you should be aware of a "possible' issue. If your navigation is intended to help visitors navigate your site and facilitates finding products, then I wouldn't worry about the warnings. If you have such a large navigation just for the purpose of stuffing keywords, then I would reconsider the strategy.

They are not nofollowed. The sidebar is automatically generated by the shopping cart so I'm not sure if I can nofollow them.

Quick Fix to "Duplicate page without canonical tag"?
When we pull up Google Search Console, in the Index Coverage section, under the category of Excluded, there is a sub-category called ‘Duplicate page without canonical tag’. The majority of the 665 pages in that section are from a test environment. If we were to include in the robots.txt file, a wildcard to cover every URL that started with the particular root URL ("www.domain.com/host/"), could we eliminate the majority of these errors? That solution is not one of the 5 or 6 recommended solutions that the Google Search Console Help section text suggests. It seems like a simple effective solution. Are we missing something?

Problem with duplicate pages due to mobile site.
Hey everyone, We've got an issue where our current shopping cart provider (Volusion) allows us to use canonical and rel="alternate" links, however the canonical links are forced on our Desktop as well as mobile pages. When they should only be on the mobile pages. "INDEX,FOLLOW" then later in the code "NOINDEX,NOFOLLOW" which does google follow?
background info: we have an established closed E-commerce system which the company has been using for years. I have only just started and reviewing the system, I don't have direct access to the code, but can request changes, but it could take months before the changes are in effect (or done at all), and we won't can't change to a new E-commerce system for the short to mid term. While reviewing the site (with help of seomoz crawl diagnostics) I noticed that some of the existing "landing pages" have in the code: <meta name="<a class="attribute-value">robots</a>" content="<a class="attribute-value">INDEX,FOLLOW</a>" /> then a few lines later <meta name="<a class="attribute-value">robots</a>" content="<a class="attribute-value">NOINDEX,NOFOLLOW</a>" /> Which the crawl diagnostics flagged up, but in the webmaster tools says

Should I just have links on my home page or intro to articles

How does a search engine bot navigate past a .PDF link?
We have a large number of product pages that contain links to a .pdf of the technical specs for that product. These are all set up to open in a new window when the end user clicks. If these pages are being crawled, and a bot follows the link for the .pdf, is there any way for that bot to continue to crawl the site, or does it get stuck on that dangling page because it doesn't contain any links back to the site (it's a .pdf) and the "back" button doesn't work because the page opened in a new window? If this situation effectively stops the bot in its tracks and it can't crawl any further, what's the best way to fix this? 1. Add a rel="nofollow" attribute 2. Don't open the link in a new window so the back button remains finctional 3. Both 1 and 2 or 4. Getting 404 error when open the cache link of my site

Mega Menus - Site Links - Bottom of the Page
Here are the questions: If you replace your top menu with a mega menu - like rei.com, target.com etc - that has dramatically more links and lots of non-optimized testimonials and calls for action, and locate the actual code of the mega menu at the bottom of the HTML , How will this affect your sitelinks? Will this now, make your on-page content more visible and indexable? Or does the Google bott dismiss this as just navigation content? In the past, I've have seen this technique work well, but that was before site links were easier to obtain. Looking at sites with virtually no navigation on their home pages and good authority, I've seen site links seemingly gleamed from alt attributes.

Same Video on Multiple Pages and Sites... Duplicate Issues?
We're rolling out quite a bit of pro video and hosting on a 3-party platform/player (likely BrightCove) that also allows us to have the URL reside on our domain. Here is a scenario for a particular video asset: A. It's on a product page that the video is relevant for. B. We have an entry on our blog with the video C. We have a separate section of our site "Video Library" that provides a centralized view of all videos. It's there too. D. We eventually give the video to other sites (bloggers, industry educational sites etc) for outreach and link-building. A through C on our domain are all for user experience as every page is very relevant, but are there any duplicate video issues here? We would likely only have the transcript on the product page (though we're open to suggestions). Any related feedback would be appreciated. We want to make this scalable and done properly from the beginning (will be rolling out 1000+ videos in 2010)
