What a terrible "asker" I am that disappeared for 5 days.
James: My concern is not that the site itself is broken but that Google is not picking up all the anchor links that we so painfully sprinkled everywhere pointing within internal pages.So I am not so concerned about the report itself but rather that it is the reflection of a deeper problem in how Google is spidering my site?

All my websites in GWT show the website in question at the top of the "Links to your site", in the form of:
Domains | Total links |
---|---|
my-site.com | 1,000 |
third-party-1.com | 500 |

etc.com | 100 |
However, I have a specific account that suddenly (a few weeks back) disappeared its own link count:

Has this happened to any of you? Any ideas how to solve it?
The website is www.gmvbodybuilding.com which you can see has plenty of properly formed links.

Anyone has input on what's better?

store.domain.com vs domain.com/store
etc
I think the subdir (/xyz) will concentrate authority on the same subdomain so should be better? However sometimes it is tidier on the server to maintain online stores or blogs in a separate strucutre so subdomains work better in that sense. I just want to make sure that doesn't affect SEO?

I agree with the previous answers. Just stick to one plugin. Besides, WP plugins use up server resources so try to keep only the really necessary. Personally I use Yoast's and works well. Make sure you have the latest version (0.4.2) since the previous one gave TONS of errors when trying (failing) to generate the sitemap xml.
Yoast's plugin is particularly good since everything is integrated, so the sitemap is coherent with the canonicals and the noindex etc etc. Otherwise, you'll have one plugin dictating, say, one canonical for a page and the other plugin a different thing (hypothetically, at least) which is obviously not good.
