Why is it that so few of my inlinks appear in site explorer?

For instance, Manta, yellow pages, even google and yahoo directories - why do they not appear in site explorer, and is there a better way to determine who is linking to my site?

Since you're describing directories, they may be on a level that is very deep. There was a blog post (I think it was a YouMoz post, but I can't find it) from last year sometime that talked about the depth of directories being an issue for not only Open Site Explorer, but Google as well.
If the links are too deep (like 6 or more levels):
- The bots and crawlers don't even bother crawling that deep into a site
- The page authority that particular page has may not even be worth much
- If the page is worth a lot, it's because other people are linking to it and would get indexed from those locations instead
If you want those pages to index, you will have to go about it yourself. I remember the article mentioned that you can Tweet the page (maybe in the style of "Hey, look I just got listed here..." ).
Also if it's something of interest you could send a link from your own website. I've done that with Bio's that are buried rather deep, like Flickr or About.me.So it's not really Open Site Explorer and Google, but rather the depth at which your links are is more than likely the issue.
If while looking at a directory in the process of trying to get a link, I would look at it's Page Authority in Open Site Explorer or using the Toolbar to find out if the page you would be on is even on the map. If it has Page Authority, it has a good chance that it's indexed at Google as well, and may be a link of value.

Setting up a separate site for link building
We are jump starting a link building campaign for a personal injury law firm. We're planning on doing things right with earning links to content people will actually want to share, sponsoring local events, etc. We're a little worried that some good opportunities could be missed due to the fact some people have assumptions about personal injury lawyers and would be hesitant to link to us simply because of our injury, regardless of what we're trying to share/promote. One solution we're considering is creating a foundation associated with the firm that supports relevant causes and provides the public with educational resources. That might get over our branding hurdle a bit. We've also discussed setting up a separate site for the foundation and actually building links to it rather than our main site, then linking the foundation site to our main site. The hope would be that we could get more links to the foundation site and it would in turn pass on link juice to our main site. My concern is whether this strategy makes any sense. We'd be putting good content on this foundation site rather than our main site. How much link juice would actually be passed on to our main site in this case? Would so much be lost that it would negate the whole purpose?

How to safeguard against negative SEO for new sites?
Hi Mozers!! I have a question. The ugly tools for blog commenting etc are still out there, my question is what if your competitor notices you that you are new to the business and they start building 20,000+ backlinks to your new site, and they too with one exact match anchor text that you are targeting. I know we can disavow tool, but I guess that would be too late? What are your thoughts? What will be the solution the above case scenario?

Why Can't My Ecommerce Site Rank?
I've already done the on-site SEO things, URL's are all SEO-friendly, etc AND I've already done a few rounds of link building to some of the interior pages on my site, and I still can't get my site to rank. What other strategies can I employ to get my site to rank? I don't believe my keywords are that competitive (fleece blankets, baby blankets, etc.)

Should I post an article to the same article site each month or should I vary the sites I post them to?

Is it best to post this to the same site. eg http://ezinearticles.com/ every month or should I try to post it to a mixture of different sites? I'm trying to rank a site higher for their chosen keyword by gaining links from anchor text within each article I create.0 -

Links from Domain Portfolio Advertising Sites
I recently purchased a domain from a someone with a large portfolio and my site's link is still found on thousands of his one page/low quality sites. I find these links on Open Site Explorer but not in WT. Should I ask the portfolio owner to remove the link from his low quality domain advertising sites?

Nofollow advertisers with high value sites
A site with a high PA/DA links to all of their advertisers on their home page using nofollow. The advertisers generally have high quality sites and none of them are spammy. Having read this forum for the past couple months, it is my understanding that nofollow should be used to control spam links, and is commonly used in the forum section where site owners can not control or vouch for the outgoing links. However, as I understand the topic, there is no benefit to using nofollow for high value sites for which you can recommend, and in particular, when the site is receiving money from the advertisers. The link juice is divided by all the links on the page, both follow and nofollow, and the juice for the nofollow is discarded. I ask this question because we are one of the advertisers on the site. I want to contact them about this issue, and request that they remove the nofollow from the advertiser links. Comments? Best,
