Technical SEO Question about TLD combined with SubDomain

I am making a new website but need to figure out the best way to do this in terms of SEO.
I would like the website to have functionality of brochure website combined with an online store.
My issue is that I will be using software called prestashop for my online store and CMS called MODx to develop my brochure site. (These can not be combined into one CMS).
I can create brochure site with MOdx = www.example.com & then from that a subdomain using prestashop for my online store = store.example.com
Can I get Google to index these as one site or would I be better off trying to get everything under the TLD.
Ideally I would like just one site without subdomain
Bacially what I am asking is...
What are the effects of having subdomains in terms of SEO?
Am I better of having everyhitng under TLD?
Can I get Google to view TLD and Sub as one site?

There is no evidence i have seen that shows a subdomain acts any different to a subfolder. Rather the opppersite

Mobile SEO vs. Usability - SinglePlatform
I have a restaurant client that we're setting up with SinglePlatform.com to distribute their menu and make sure all of the restaurant sites have updated information for their business. As part of SinglePlatform's service, they offer a mobile site. Normally we would just create a mobile site and make sure that it's optimized but this client isn't ready to invest in a customized mobile site yet. The mobile site we can get with SinglePlatform is very simple. Call, Menu, Address, View Full Website, Photos, General Info. I know this would make it much easier for mobile users to find information and contact them but it's not mobile best practices. Whatever main page they land on would redirect them to the home page of the mobile site (i.e. not a 1 to 1). We also won't have any Google Analytics information for this site. The question comes down to usability or SEO? I'm leaning toward the mobile site for now and sell them on a customized solution later. I guess I'm just looking for some verification or any insight. How can i embed my video into a table using SEO embed setting?
We use Wistia.com to embed our videos. They have different options for embed settings and we prefer to use the SEO embed setting, however, when we use that setting we aren't able to insert the video in a table side by side with another image or text. When we try, the video jumps out of the table and the table gets (for lack of a better work) out of wack. When we embed the video with the iframe embed setting, the video can be placed in a table with no issues, but then we don't get the SEO credit. We have our site in wordpress. I'm not sure if that has something to do with the tables getting messed up. Will updating our site from ASP .NET 3.5 to ASP .NET 4.0 negatively affect SEO?
I've checked out some of the other posts related to .NET upgrades, but none specifically address ASP .NET 4.0. I understand that there are many advantages to upgrading, but as with any change made to site code I want to be 110% positive that this upgrade will not affect how Google ranks my client's pages. Since the URL extension isn't changing (will remain .aspx), I'm thinking that there won't be much of an affect on SEO at all. In fact, I'm making the argument that the upgrade will only improve page rank. Anyone go through this upgrade and experience any immediate benefits or disadvantages? Thanks for your help!

Blog on Subdomain or Subdirectory?
I was wondering what the SEO impact was of having a blog on a sub domain or sub directory. Which of the following is better? blog.companysite.com companysite.com/blog Personally, I like making the blog a more important part of the site so 2) is preferable; however, I don't know which one is best for SEO purposes.
