Canonical links

My website is relatively new, January. We climbed steadily to 6th for our search term then overnight rocketed to 1st. This only lasted a week and have been stuck at 9th ever since.
When I use the SEO Moz tools our site should theoretically be top...I only joined today btw.
Anyway in Google webmaster tools I noticed it said I had duplicate title tags, when I checked to see what the pages were- it was my home page! Google also seems to have cached two versions of our homepage, the root domain and the Default.aspx page.
Now I have fixed this canonical linking issue today (using canonical link tag and 301s) so time will tell but has anyone got any first hand experience of this issue? Was it a big factor?

Yes I had a link to it on every page! None at all now, I'm not entirely sure how else you are supposed to link to your home page but I changed all my links to my root domain just to be sure.
Thanks Alan, I had my suspicions for a long time that it was a weird problem we were suffering from and it does look like that could be the case.

It is a big factor, because your home page rank is split wetween the 2, what you want to do, is make sure you dont not have any links to the default.aspx version in your site, one would asume that you do for it to getinto the index.

Reducing number crawl-able links?
Hello, I just like to ask for best practice when it comes to reduce number of internal links on a site with a mega menu. Since the mega menu lists all categories and all their subcategories it creates a problem when all categories are linking to all categories directly.. Would the method below reduce the number of links and preventing the link juice flowing directly from category to category? Could to many links on to many pages be a factor that the penguin update would effect your site. I know this is a broad question , but I am curious what people think.

I have 2 canonical links. Must get rid of one?
On my wordpress blog, i have 2 canonical links for every single post, like this: One is generated by wordpress theme: rel='canonical' href='http://site.com/article-title/' /> The other one is generated by AllinOne seo pack: <link rel="<a class="attribute-value">canonical</a>" content="<a class="attribute-value">http://site.com/article-title/</a>" /> I tried to remove one of them, but if i uncheck from AllinOne, the source code is the same. Also, on-page analysis from SeoMoz tells me that i need only one canonical link. I don't have errors in Google Webmater Tools. What should I do?

Help with Appropriate Use of Rel Canonical

Canonical URL problem
On page analysis wanted me to add a canonical url tag. However I added then re ran the on page analysis and it came up with an error. What is the proper way to add a canonical url tag in the head of an index page? ie. add a canonical tag to www.hompeage.com/index.html would it be ? Or should I ignore this for a home page? Because I add it then run the analysis again and get this? Page Shaping - No Follow Links
It's my understanding that adding a nofollow tag to pages that aren't of significance to users can help with page shaping and directing google to the most important links on my home page. I have 4 links on my home page that I'm considering adding a nofollow tag to: Privacy Policy, Legal Policy, Anti-Trust Policy, and Help-Desk Because these links are in the footer on every page I think they're probably sucking up some useful link juice. It's doubtful that anyone would actually search for our privacy policy or legal policy to find our site. I'd rather the juice to spread to other pages of use. What do you guys recommend?
