Site: search doesn't return homepage first

When searching for site:myclient.com their homepage doesn't appear first. I know some SEOs have reported this was a warning sign that there was a penalty.
Here is what I've checked/found:
- Toolbar pagerank remains strong.
- Homepage is indexed.
- SEO traffic is falling, but its been gradually falling for a year now, mainly due to the client neglecting any type of marketing campaigns or link building, I believe. There was not a specific drop that could be tied to a penalty.
- Site remains well indexed. 62,742 of 63,021 URLs in the sitemap are indexed.
- Site is a large ecommerce site, so many pages are duplicate content (product descriptions).
- Homepage does rank #1 when searching for string of text present on the homepage.
- Nothing unusual in Google Webmaster Tools
- Search for myclient.com returns homepage with 6 expanded sitelinks under it.
- Google safe browsing check shows no malware.
Anything else I should check?

The homepage is not in the first 5 pages of results, but there are over 60K pages on the site.
The homepage has by far the most link juice, and there are no canonicals.
Google seems to be showing all the individual product pages first. This is unusual, as you would expect the homepage, category pages, and other pages linked sitewide to appear first.

Are you saying the default page isn't in the site:name.com results >at all<, or just that it's not the first result? If the latter, it may be possible that there's a canonical/no-index situation going that is pushing all the internal link structure juice onto another page. I believe Google will order site: results by relevance/strength by default, and this implies either that A)the strength of the home page is weak or B)the link structure/canonical layout is passing all the home page's link juice elsewhere. This is entirely guesswork mind you, but is my first impression.

Site hacked, but can't find the code
Discovered some really odd words ranking for us in WMT. Looked further and found pages like this www.pdnseek.com/wll/canadian-24-hour-pharmacy. When you click it it redirects to the home page. The developers can't find /wll anywhere on the site. The pages are indexed and cached. Looked at the back links in moz and found many backlinks to our site from other sites using URLs like this. The host says there is nothing on the server, but where else could it be. We've run virus scans, nothing, looked through source code, nothing. Anyone with some idea? www.pdnseek.com is the URL

How to find temporary redirects of existing site you don't control?
I am getting ready to move a clients site from another company. They have like 35 tempory redirects according to MOZ. Question is, how can I find out then current redirects so I can update everything for the new site? Do I need access to the current htaccess file to do this?

Google rankings strange behaviour - our site can only be found when searching repeatedly
Hello, We are experiencing something very odd at the moment I hope somebody could shed some light on this. The rankings of our site dropped from page 2 to page 15 approx. 9 months ago. At first we thought we had been penalised and filed a consideration request. Google got back to us saying that there was no manual actions applied to our site. We have been working very hard to try to get the ranking up again and it seems to be improving. Now, according to several serps monitoring services, we are on page 2/3 again for the term "holiday lettings". However, the really strange thing is that when we search for this term on Google UK, our site is nowhere to be found. If you then right away hit the search button again searching for the same term, then voila! our website is on www.alphaholidaylettings.com page 2 / 3! We tried this on many different computers at different locations (private and public computers), making sure we have logged out from Google Accounts (so that customised search results are not returned). We even tried the computers at various retail outlets including different Apple stores. The results are the same. Essentially, we are never found when someone search for us for the first time, our site only shows up if you search for the same term for the second or third time. We just could not understand why this is happening. Somebody told me it could be due to "Google dance" when indices on different servers are being updated, but this has now been going on for nearly 3 months. Has anyone experienced similar situations or have any advice? Many thanks!

I have a 404 error on my site i can't find.
I have looked everywhere. I thought it might have just showed up while making some changes, so while in webmaster tools i said it was fixed.....It's still there. Even moz pro found it. error is http://mydomain.com/mydomain.com No idea how it even happened. thought it might be a plugin problem. Any ideas how to fix this?

We have set up 301 redirects for pages from an old domain, but they aren't working and we are having duplicate content problems - Can you help?
We have several old domains. One is http://www.ccisound.com - Our "real" site is http://www.ccisolutions.com The 301 redirect from the old domain to the new domain works. However, the 301-redirects for interior pages, like: http://www.ccisolund.com/StoreFront/category/cd-duplicators do not work. This URL should redirect to http://www.ccisolutions.com/StoreFront/category/cd-duplicators but as you can see it does not. Our IT director supplied me with this code from the HT Access file in hopes that someone can help point us in the right direction and suggest how we might fix the problem: RewriteCond%{HTTP_HOST} ccisound.com$ [NC] RewriteRule^(.*)$ http://www.ccisolutions.com/$1 [R=301,L] Any ideas on why the 301 redirect isn't happening? When I look in OpenSiteExplorer, it says that it hasn't followed any of my internal links... WTF?
When I look at my site in open site explorer, it says it has followed 1 internal link.. I know that opensiteexplorer has updated, because my domain rank has changed since the last time i looked. I figured it just hadn't fully crawled and indexed my links, but considering I have had an account here for over a month, and the site is over 7 months old, I doubt that is the case.
