Google: site gone from SERPs, back in 1 day, then gone again?

Last December we fumbled our 404 error page with a misconfigured server and broken links on the page.
Needless to say, our site dropped into an abyss - for 4 months. Yesterday we appeared again in our regular placement (actually stronger placement). Our site has been around since 09-Jan-1999 and has been a highly regarded site with good link structure and solid content for engineers.
Then today we're gone again. Yesterday morning we had 125,000 pages indexed with Google which grew to 187,000 by late afternoon. Then this morning we're nowhere to be found and only 21,800 pages are now indexed.
We've been working with Bruce Clay Inc through an SEO site audit doing several updates to improve through good seo practices. We haven't made any changes to the site since last Friday, April 13th (maybe the unlucky number has something to do with it....)
Any ideas, insight, suggestions???? Thanks!

Nathan please see my response to this question in the Private Q&A section. In short, I don't think this has to do with Google's goof-up a couple weeks ago, or with some of the other shifts, but I do think you are in violation of some of their guidelines on a pretty massive scale, although unintentionally and with good reason. I'll go ahead and paste my answer below, but the Private version includes links and other information that could identify the site.

There were some pretty major shifts on the 16th, 19th and 24th-26th so the time-frame raises a red flag. However, with the little information I have (basically your indexation count) I think you may have a problem that isn't related to any of the recent algorithm shifts.
Assuming you are talking about ####.com, I show 462,000 indexed URLs from that domain. Nearly half a million URLs is quite a bit to index and you can imagine that Google might want to thin that out a bit and focus only on the ones that are important and original.
If you have 460k + pages, but most of them are duplicate content or significantly duplicate content, and most of them have no external links, this would put you in danger of being affected by several different algorithms/filters/penalties put in place by Google to keep such pages from bloating their index and outranking what they think to be "better" content.
That can be a hard pill to swallow because you know your content is good and people like what they find there. But let's look at this from the perspective of an impartial machine...
The following EXACT phrase appears, word-for-word, on about 22,800 different pages, most of them from within your site: "PHRASED REMOVED FOR PUBLIC VIEWING"
The following is typical of the "Related Terminology" section of your pages, which could be interpreted by Google as being keyword spam: "You may have searched any one of these terms to find this product: Keyword1, keyword2, keyword3, keyword4, keyword5, keyword6, keyword7, keyword8, so forth and so-on for a few dozen keywords".
A lot of these pages, possibly most of them, have very little unique/exclusive content. Instead, they list out features and uses from a database. Because of this you have many thousands of pages all with the same potential pool of words, each choosing to show more or less the same words in various orders and combinations. Furthermore, it is obvious that the pages are generated by a machine. Looking at this example, a "better" page would be one that has an introduction telling the visitor what "Polybenzimidazole (PBI) is and what it's used for in paragraph form, in addition to the list of features and uses: http://www.###.com/###/ . I'm sure most of your users will know what PBI is for if they search the site for it, but remember we're dealing with machine algorithms designed to detect spamming attempts, such as article spinning, which uses pretty much the same technique of switching around the order of words to generate hundreds or thousands of "articles" from a single original.
I wouldn't venture to provide specific advice on how to fix these issues without knowing more about your business. My suggestion is to look for a reputable outside SEO agency who can help you overcome these issues, which may involve removing a lot of pages from the index, allowing more content to be seen on each datasheet, or some other measures.

I hope they make the same mistake again - our website finally returned to normal positions in Google SERPs that we were at prior to our 404 error page mistake back in Dec. 2011.
Then yesterday, once again we've gone missing and are baffled at why and what to do... We did notice our site:www.ides.com raised from 21,800 pages yesterday to 124,000 today.

No, it's Google has work to do, they admitted it was their fault and something went wrong in their classifier.

If my site was mistaken for a parked domain.....then I have a lot of work to do. lol

It might actually have been Google's fault this time. They misclassified some sites as parked domains and they dropped out of the index. See the Search Engine Land post at http://searchengineland.com/dropped-in-rankings-google-mistake-over-parked-domains-118979.

Our representative at Bruce Clay Inc just replied with the following info, so something's up...
"We’re pretty clueless too. The whole Internet went a little crazy yesterday because of a big shakeup in Google’s results, and there are a few theories as to what exactly happened. From the forums it looked like a lot of sites lost all their rankings."
They are looking into our Google Webmaster Tools and Analytics accounts to see if they can pick up any clues.

We disappeared for about 16 hours yesterday completely from the SERPS then last night it popped back up and we were ranked higher for all our keywords. I deleted one duplicate page on a directory but I am not sure what transpired to cause the events. Hopefully someone else will have some input and let me know if this is a common occurrence.

Removed Subdomain Sites Still in Google Index
Hey guys, I've got kind of a strange situation going on and I can't seem to find it addressed anywhere. I have a site that at one point had several development sites set up at subdomains. Those sites have since launched on their own domains, but the subdomain sites are still showing up in the Google index. However, if you look at the cached version of pages on these non-existent subdomains, it lists the NEW url, not the dev one in the little blurb that says "This is Google's cached version of www.correcturl.com." Clearly Google recognizes that the content resides at the new location, so how come the old pages are still in the index? Attempting to visit one of them gives a "Server Not Found" error, so they are definitely gone. This is happening to a couple of sites, one that was launched over a year ago so it doesn't appear to be a "wait and see" solution. Any suggestions would be a huge help. Thanks!!

Switching site from http to https. Should I do entire site?
Good morning, As many of you have read, Google seems to have confirmed that they will give a small boost to sites with SSL certificates this morning. So my question is, does that mean we have to switch our entire site to https? Even simple information pages and blog posts? Or will we get credit for the https boost as long as the sensitive parts of our site have it? Anybody know? Thanks in advance.

Linking shallow sites to flagship sites
We have hundreds of domains that we are either doing nothing with, or they are very shallow. We do not have the time to build enough quality content on them since they are ancillary to our flagship sites that are already in need of attention and good content. My question is...should we redirect them to the flagship site? If yes, is it ok to do this from root domain to root domain or should we link the root domain to a matching/similar page (gymfranchises.com to http://www.franchisesolutions.com/health_services_franchise_opportunities.cfm)? Or should we do something different altogether? Since we have many to redirect (if this is the route we go), should we redirect gradually?

Beating big brands for rankings on Google page 1 post Panda & Penguin
Hi all, so having followed lots of SeoMoz guidelines that we have read here and standard SEO ideas we seem to no longer be able to rank for our core keywords.. and certainly not rank in front of the big brands. We're a small eCommerce company and have historically ranked Google positions 1-4 for many of our keywords (a year or two ago)... but now no where near this any more. We always write unique content for our products of usually around 300-400 words per product we include our keywords in Title, meta description and H1 tags. We include buyers guides and set up articles on the site and generally have a reasonable amount of good quality and always uniquely written content Recently we have concentrated to ensure that page load speed is above average and Google Web Master Tools page speed gives us around 80-90 out of 100 We carry out linking and have always done... in the most recent past this has been weighted towards 'content for links' to gain purely incoming links (although in the early days from 2005 we did swap links with other web masters as well as write and publish on article sites etc). product category pages have an intro piece of text that includes the key phrases for that page and is placed as close to the body tag as possible. From what I understand if you are hit by Panda or Penguin the drop off is invariably over night, but we have not seen this... more of a gradual decline over the last year or two (although there was a bit of a downward blip on Panda update 20). Now we're lucky to be on page 2 for what were our main keywords / phrases such as "portable DVD players" or "portable DVD player"... in front of us in every position is a big national brand.. and certainly on page 1 it is purely only a big brand in every postion. They don't have great info from what we can see for these keywords and certainly don't give as much info as we do. For the phrase "portable DVD player" our portable DVD accessories page ranks better than our actual portable DVD player category page... which we also can't understand? This is our portable DVD category page: http://www.3wisemonkeys.co.uk/portable-dvd-players-car Currently we're starting to produce 2 minute product demo videos for as many of our product detail pages as we can and we plan to host these on something such as Vimeo so that content will be unique to our site (rather than YouTube) in order to give us a different format of unique content on many of our product detail pages to improve rankings (and conversion rates as the same time ideally). So ... I am hoping that some one out there can point us in the right direction and shed some light on our declining positions. Are we doing or have done something wrong... or is it in these post Panda / Penguin days extremely difficult for a small business to beat the big brands as Google believes these are what every one wants to see when shopping? New EMD update effected my mom's legit author page? From page 1 in SERP to nowhere for her name
I think my mom's site, MargaretTerry.com was hit by this update for her name "Margaret Terry". Went from bouncing around the first page on google.com and .ca all the time to nowhere on the index. The results are now very strange, a mix of Youtube, linked in, and small book stores that she has done events at recently to promote her first book. I was checking after some of my SEO buddys were freaking out about their EMD's getting hit on Sunday. She is an aspiring author with a book coming out this month. There is obviously no ads or spam content on the site... I have never done SEO for it either except a bit of on page I guess. It sucks that people might be grabbing her book soon and when they Google her name nothing shows up. This couldn't have really happened at a worse time. Not to mention the hours spent building the site to her liking, free of charge of course 🙂 Is there anyone I can contact there to help me out? Shouldn't and EMD that is someones name still rank when you search their name?

Google +1 not recognizing rel-canonical

So if the first two had 5 +1 and the rel-canonical page had 5 +1's. It would be nice for all pages to display 15 +1's not 5 on each. It's my understanding that Google +1 will gives the juice to the correct page. So why not display all the +1's at the same time. Hope that makes sense.0 -
My site has vanished from google
Hi my site has vanished from google. We have been for a very long time. for example if you put in gastric band hypnotherapy then we would be first page number two and also lots of other keywords but now we have vanished from google and i do not know why or how to solve this. can anyone please help me and help me understand what i need to do to solve this please My site is http://www.clairehegarty.co.uk I am not sure if i have been banned or why i have dropped out of google
