How to handle footer links after Penguin?

With the launch of Google's Penguin I know that footer links could possibly hurt rankings. Also too many links on a page are also bad. I have a client http://www.m-scribe.com That has footer links creating well over 100 links on many of their pages. How should I handle these footer links? Suggestions are greatly appreciated.

I would add rel="nofollow" to most or all of them, and/or add a site map link to the footer and place all of those links on a sitemap page.
The nofollow is best used for links that link to sites you don't want to give credibility to, and the site map should be for internal links.

I have not seen any incidences of a Penguin penalty where internal links played any part. Nothing in either of Google's link penalty notices make mention or inference of internal links playing any part

Back in the day footer links were generally being used "so robots could index the site better" and eventually many people were stuffing a ton of keyword down there.
Now, I believe, the best way of looking at it is what clicks are most useful to the visitor. Logically, I would include 5 or 10 links to pages with the most traffic and rotate quarterly so that they are "fresh".

If it makes sense to place a link place it. Sitewide links (footer links) should be links, which your users are most likely going to look for, by placing links in the footer you are making it easier for your user to contact you, or find what it is they came to your site for. Abusing sitewide links (footer links) is having all your keywords or all the cities you service written for the search engine.

New Flurry of thousands of bad links from 3 Spammy websites. Disavow?
I also discovered that a website www.prlog.ru put 32 links to my website. It is a russian site. It has a 32% spam score. Is that high? I think I need to disavow. Another spammy website link has spam score of 16% with with several thousand links. I added one link to the site medexplorer.com 6 years ago and it was fine. Now it has thousands of links. Should I disavow all three?

Canonicalize vs Link Juice
I recently wrote (but have not published) a very comprehensive original article for my new website (which has pretty much no domain authority). I've been talking to the publisher of a very high Domain Authority site and they are interested in publishing it. The article will include 2-3 follow backlinks to my website. My question is should I: Repost the article in my own site and then request a "rel=canonical" from the high authority site Not re-post the article on my own site and just collect the link juice from the high authority site Which would be better for my overall SEO? Assume in case 1) that the high authority site would add a rel=canonical if I asked for it.

11 000 links from 2 blogs + Many bad links = Penguin 2.0\. What is the real cause?
Hello, A website has : 1/ 8000 inbound links from 1 blog and 3000 from another one. They are clean and good blogs, all links are NOT marked as no-follow. 2/ Many bad links from directories that have been unindexed or penalized by Google On the 22nd of May, the website got hurt by Penguin 2.0. The link profile contains many directories and articles. The priority we had so far was unindexing the bad links, however shall we no-follow the blog links as well? Thanks!

Are back links from audio sites any good?
In light of G's view of links from directories and other sources I have heard that links for audio sites like soundcloud.com can be beneficial. Has anyone had any positive experiences building likes from sources like this?

Penguin issues
Hello everyone, I run about 10 sites and pretty much every single one got hit by Penguin (the traffic plummeted on 24th April). I have never done reciprocal links (except 1 domain upto 2005 or so), I have never bought links, I have never spammed message boards or anything like that (except 1 different domain got hit by negative SEO by someone else) and I have never employed anyone to do any of the above. The way I have created sites for the last 10 years is to try to make them useful and let the links build naturally which more or less worked until April this year. I've been tearing my hair out ever since. The only thing you can say about all of them (apart from that I own them but I've been careful with whois etc) is that the link profile is 100% natural apart from the 2 provisos above. Since April I've hired people but I'm down $20K but not any better in the rankings. A few of the sites are: short-hairstyles.com was number 1 for short hairstyles and short haircuts for years then Penguin came and its dropped off for both. It had 10000 or so spammy message board links posted by someone as negative seo I have got some removed but google webmaster tools still reports them as there. There are tentative signs of recovery (maybe) but no traffic increase. 1001-hairstyles.com has been there or there abouts for 10 years for the keyword hairstyles and hair styles until April. A site ourlipsaresealed.skyblogs.be has 30000 links to it (there are only 40000 total) with the anchor text haarstijls which is dutch for hairstyles, I don't think its malicious just they set a template and do a new page every day and they also link in the same way to a competitor who wasn't affected. An seo firm have been working on this one for a few months, the traffic increased 50% a couple of weeks ago but bombed the day after to worse than before. Prom-hairstyles.org when the same way as above in April. The only back link oddity is a site polyvore.com links to it about 400 times (out of 1000 or so total) they are using our pictures to sell their prom dresses (with out permission) but mostly deep link. Most of the other sites went in a similar way but have no obvious backlink anomalies. Do I use the link disavowel tool? I am a bit wary of it because if you watch matt cutts video he keeps reiterating that the tool is for people who have used dodgy link practises in the past and want to do a clean up but that isn't me so am I owning up to something I haven't done by using it? Are the search results as strange in everybody's niche? In mine there is some real dross as well as loads of pinterest and other user generated stuff. Sorry to go on for so long and thanks for getting this far. Ian

Reciprocal Links NoFollow
I am working on the SEO for a company that sells commercial construction materials and I am noticing that the vast majority of the older, authoritative construction related sites and directories require a reciprocal link to be linked to from their site. 1. If I create a reciprocating link, but nofollow/noindex that page, is that seen as blackhat? Will I see any benefit from this over a link passing page rank? 2. Will these reciprocating links hurt me, or are they worth the risk within a young portfolio? I am seeing well ranked sites listed such as justblinds.com, this would imply they reciprocated a link as well?

External links in a global footer
My company runs a real estate site (http://yochicago.com) that features editorial blog and video content. In our footer, we feature links to some of our client sites. That footer is global, i.e., on every page of the site, of which there are thousands. One of our clients has been hit by Google for unnatural links. While I am very aware of them using a network of junk sites (http://www.seomoz.org/q/can-our-white-hat-links-get-a-bad-rap-when-they-re-alongside-junk-links-busted-by-panda), could we be contributing to the problem? Our site has the most links into the troubled site.
