Linking Domains in Open Site Explorer Report No Longer Exist. Help.

Hello to all,
I have a number of Linking Domains on our Open Site Explorer Report that no longer exist.
I've run URL checks on just a sample of the list, and found that approx. 35% of that sample are from now dead Linking Domains.
Can someone help? If these Linking Domains are defunct, how can I remove these? Does Google reflect negatively on these dead Linking Domains in our SERPs?
Has anyone experienced this before? What action did you take?

This is the case as far as I'm aware, and Keri seems to have confirmed it below.
Chances are that Google has already taken note of some of the links so I would imagine you will be seeing changes over the next few weeks / months as it finds out these links no longer exist.
If the domains have expired, removing them isn't something you can do as they already don't exist.

Hi! These domains that no longer have links to a site should drop off the report in a couple of crawl cycles. Our data isn't live, but can take a few weeks to crawl, process, and display. I suggest re-running your report, since we just pushed out a new index yesterday, and seeing if anything looks better. You can also look to see what Google and Bing report in their webmaster tools for your website.

Ben - The 35% was taken from a small sample, I'm guessing that the actual figure will be much lower. However, it's still worrying.
I'm not too sure when the domains expired, or whether there is a common cause, I'll have to do some more digging on that front. I suppose the more pressing issue is that we do remove them if they are having a negative impact on our rankings.
Are you saying the linking domains will simply fall off once opensite discover they no longer exist?

I think it may be the case that open site explorer will update when it discovers the links no longer exist. How long ago did they expire?
35% of your backlinks dropping seems like quite a big chunk. Is there a common cause for these domains expiring? If they all dropped off quite recently I would image there would be some fluctuation in terms of rankings

Help! added WWW to wordpress site and now lost SEO ranking
Hi there Everyone! I have recently added a www to my wordpress website by going to settings>general and adding "www" to the wordpress address and the site address. Switching site from http to https. Should I do entire site?
Good morning, As many of you have read, Google seems to have confirmed that they will give a small boost to sites with SSL certificates this morning. So my question is, does that mean we have to switch our entire site to https? Even simple information pages and blog posts? Or will we get credit for the https boost as long as the sensitive parts of our site have it? Anybody know? Thanks in advance.

404's in WMT are old pages and referrer links no longer linking to them.
Within the last 6 days, Google Webmaster Tools has shown a jump in 404's - around 7000. The 404 pages are from our old browse from an old platform, we no longer use them or link to them. I don't know how Google is finding these pages, when I check the referrer links, they are either 404's themselves or the page exists but the link to the 404 in question is not on the page or in the source code. The sitemap is also often referenced as a referrer but these links are definitely not in our sitemap and haven't been for some time. So it looks to me like the referrer data is outdated. Is that possible? But somehow these pages are still being found, any ideas on how I can diagnose the problem and find out how google is finding them?

Adding academic content for a school in a sub folder, sub domain, or different site?
I manage the website for a school and we are planning to put our academic policies/student handbook online. I’m curious if there is any SEO value to including this content in our main website? This isn’t stuff that anyone is going to link to externally (student orientation procedures, how to enroll/drop credits, academic warning policies etc) and there would be limited internal linking as well (someone looking for course information doesn’t want to see this type of stuff). I’m not interested in SERPs for this content, but I’m wondering if the additional content could help the site’s SEO overall? It is naturally rich with ‘academic’ keywords and the only websites that use this type of content are universities. On a similar note, I need to put up student profiles for potential employers to view. Like the policies, this is not priority content for someone visiting our website, but it is still keyword-rich content, which would add to the overall 'size' of the site. Should this stuff go in a folder, a subdomain, or in a different location altogether?

Small business sites banned by google. Please help.
Hi. My 2 sites http://www.painterdublin.com and http://www.tilers-dublin.com were banned by google update in November 2012. Both were ranking fairly well in search results: painterdublin generating cca 600/month and tilers-dublin cca 300/month organic traffic from google. After update it is about 70% less. Is there anyone willing to take a look at my pages and give me some advice about what to do to improve the situation? thank you very much

One site per location or all under and umbrella site?
I am working on a project where we are re-branding lots (100+) existing local business under one national brand. I am wondering what we should do with their existing websites, they are generally fairly poor and will need re-designing to match the new brand but may have some residual links? 301 redirect the URL to the national site, e.g. nationalsite.com/localbusinessA? If so what should I look out for? Do I need to specifically redirect any pages that have links to them to the same pages on the new site? Or should I give them a new standalone website that they link back to the national brand site? More than likely this will be hosted on the same server and CMS as the main site just the URL will remain Do I need to make sure that any old URL's that had links to them are 301'd to the new pages? When to 301 a No1 ranking site to the new domain?
I have a site [company.com] that ranks number one for the products of my brand but I'm moving all the efforts to a dedicated brand domain. The old site covered a number of small brands and we had no dedicated brand sites, but we now focus on just this one brand and it doesn't belong on the old company domain name. BRAND belongs on the new brand.com Because of the age of the old company site and because it had the first copy about the brand, it's still ranking well for the brand product names, and the new site has some duplicate content issues that I'm in the throws of resolving. RANKS Company.com : number one for all product names Brand.com : nowhere for product brand names but top for the brand name (as I say, the product pages on this site have duplicate content issues which is likely keeping them ranked low - Hades low. I would rather not maintain two websites and I want to give brand.com every bit of available oomph , so should I at some point 301 the old company site to the new one? If so, is now the time? Thanks

Old massive site, should I nofollow all out going links?
The company I work for is in the process of rebuilding our entire website profile. Our biggest site, FrenchQuarter.com ranks pretty well for our main term "French Quarter Hotels" And we use that to drive business directly to our hotel businesses. The site is very old and one I inherited, rebuilding it won't be a priority for another 9 months or so. This site act's as a bit of a directory for the city. There are links everywhere and it's probably passing link juice to a lot of businesses scott free. In the mean time would it benefit or hurt us if I went through and no-followed most of the links? Would nofollowing links help frenchquarter.com to rank any better than it does? And could I then direct some of that link juice directly at our hotel websites to boost those as well? My goal is to get our hotel websites to rank 1st page, we get exposure in the locations pack, for 2 of our 5 hotels, but placing below that is impossible with all the competition from the OTA's (expecia, bookit.com, etc) Seems near impossible no matter what my backlink profile looks like.
