Old links

I am looking to remove some old directory links that now look spammy.
Some years ago the site was redesigned. The links are all to the old pages url, which is 301 redirected to the new.
If we remove the 301 and let the page 404, will that suffice in Googles eyes?

yes, 404 means link is no longer counting and your work is done
this is why people should never point links to their homepage, you can't 404 your homepage.
these directories allowed you to deep link to internal pages though? a lot of directories want your homepage link.

Does link have any value?
I recently received a link, but upon inspecting the page source on the site I did not see the link in the coding. Is this a link with any SEO value? Is google able to see this link? Note: Upon inspecting the actual link on the page, I do see coding with a followed link, but on the page source, only the actual table in which it is listed shows in the coding, with none of the content - including our link, showing.

How Do I Know which links are bad?
Hi All I have currently got a Manual Action on my Webmaster Tools account due to some unnatural links and I am in the process of seeding out the poor links with a view to having them removed or disavowed. Other than looking at each link individually to see if it looks relevant or spammy. Any ideas on how I can gauge which links are bad and which aren't??

The No of Sites linking to www.apollopowersystems.com is 50 as per Alexa, but Moz shows that the no of sites linking is 23\. The no has increased in Alexa but in Moz the no is 23 since 3 months. Why is this Difference?

The nos are completely different as per the websites below: As per www.moz.com the no is 23 As per www.ahrefs.com the no currently is 586 As per www.alexa.com the no is 50 Please tell me why these nos are different. Link Building - Affiliate Link Programs
I'm getting some conflicting information when researching this... I want to create the most organic link building strategy that not only gets high authority sites linking to a website, but relevant websites. I'm creating an affiliate link program where I link to partner and affiliate companies, who in turn link back to me. The question is where to put these links. I was initially thinking of putting them in the footer so they add credibility to every page, and in turn ask my affiliates to do the same thing. However; some sources say that Google no longer looks at links in the footer section. Is it true that Google doesn't count links in footer sections? And do you have any tips on creating this Affiliate Link Program?

Disavow and link analysis
I am trying to work up a list of Domains to disavow from old SEO black hat (long time ago) and I think some recent bad SEO against the site. I found a few good articles here and started the process. Very daunting even on a site that never had a lot of link work done on it. One particular issue has my attention and need advice on what to do with it. I find 100s of backlinks that all resolve to the same IP 72.215.225.9 . Has anyone else seen this one. These are sites such as mengems.com or http://www.downey-realestate.com . I am using NetPeak Checker to grab stats on the backlinks after gathering backlinks for 5 different sites. These site all seem to come from Majesticseo and sure enough if I ping any of them they return 72.215.225.9 on at first and then go not found. They return a 200 in NetPeak . I was hoping not open thousands of backlinks to see if they existing before I create my Disavow list. Couple of questions. 1. Any harm in putting these on the disavow if in fact they really don't exist anymore? Do the disavow police not like your list being longer than it needs to be ? I am leaning to just leaving all of them off my list. Seems I read something that says dont ask google to disavow something that no longer exists because they are not penalizing you for it. 2. If I start with the most egregious Bad and ex-black hat domains and submit them, wait 3 weeks and the Penguin hit rankings do not recover at all then how to add to the list. Do I leave all the original disavows on the list, add to it and resubmit ? 3. My first thought was to simple send a list of all domain that have no Google indexed pages regardless of return status code. Basicly saying please clean the slate of this crap.....thoughts on this? No Follow and reciprocal links
I just wondered by adding no follow to a reciprocal link (one link only not the link on both sites) does it become a one way link? I have some reciprocal link partners who are more interested in traffic from my site than link juice which is irrelevent to them. Am I better adding no follow to those links at my end?

Why are none of my incoming links showing up in SEOmoz or Google? How do I get good legit incoming links?
There are hundreds of sites that are linking to my website, but nobody is showing it. Google wont display any when using link:eugenecomputergeeks.com, and in webmaster tools it only shows 46 incoming links. SEOmoz shows only 3 links. This just isn't so. Why is this? I DESPERATELY need valid incoming links from well ranked websites , and having lots of trouble getting them. Nobody in town with a well ranked site seems to want to do a link exchange, and I've already made the mistake of buying my way into directories, which didn't do anything good for my rankings. Thanks!
