WMT only showing half of a newly submitted XML site map

After upgrading design and theme on a relatively high traffic wordpress site, I created an XML site map through Yoast SEO since WP Engine didn't allow the old XML site map plugin I was using.
A site:www.mysite.com search shows Google is indexing about 1,100 pages on my site, yet the XML site map I submitted shows "458 URLs submitted and 467 URLs indexed."
These numbers are about 1/2 of what they should be. My old site map had about 1,100 URLs and 965 or so indexed (used noindex on some low value pages.)
Any ideas as to what may be wrong?

I just did a site: search for your domain and looks like 1140 pages are indexed, so I'm assuming this got itself settled?

You wont get a duplicate penalty, having duplicate content is not a crime unless you are doing some large scale spamming. duplicate content wont help but it wont hurt either. noindexing will hurt, even with follow you still lose some. Use canonical to fix your problem not noindex.
as for the sitemap, It is my suspicion that not al the maps are being read. I also don't know much about yoast sitemaps, I always us the xml standard.
Bing and Google have their own sitmap generation software, that you can use that lets them make your site map for you.

As far as noindexing pages is concerned, I always use noindex, follow, but choose to noindex category and author archive pages as I think they can cause duplicate content/ Panda issues.

Can we see your sitemap.xml to look for any problems.
I would not be concerned, as sitemaps are not much help for sites that have good linking, a site map should not include all your links according to Duane forrester of bing, but the main pages only.
What is a concern is the noindexing of pages you mention. any links pointing to non indexed pages are wasting their link juice, there is nothing to gain by noindexing pages but a lot to lose. if you really mush noindex a page use the meta tag noindex,foloow, so the search engine follows the links and you will get some of the link juice back.

Changing site URL structure
Hey everybody, I'm looking for a bit of advice. A few weeks ago Google sent me an email saying all pages with any text input on them need to switch to https for those pages. This is no problem, I was slowly switching the site to https anyway using a 301 redirect. However, my site also has a language subfolder in the url, mysite.com/en/ mysite.com/ru/ etc. Due to poor work on my part the translations of the site haven't been updated in a long time and lots of the pages are in english even on the russian version etc. So I'm thinking of just removing this url structure and just having mysite.com My plan is to 301 all requests to https and remove the language subfolder in the url at the same time. So far the https switching hasn't changed my rankings. Am I more at risk of losing my rankings by doing this? Thanks!

Why my site is not indexing in google
In google webmaster i have updated my sitemap in Mar 6th..There is around 22000 links..But google fetched only 5300 links for long time...

Site Blacklisted
Good morning. Just done my WMT ritual morning check and one of my sites has been blacklisted for malware. It's a wordpress site - I've run various scans, e.g. http://sitecheck.sucuri.net/scanner/ and also installed wordfence and scanned with that and wordfence produced some offending files which I have now deleted. I've also installed website defender in the hope that it wont happen again. I'm pretty good with staying on top of updates and rarely let a few days pass without upgrading new version of wordpress or plugins etc. I've also checked my users to make sure no new admins or anything and also changes passwords. I've asked for a review from Google and just wondered how long these reviews take? Also, has anybody got any advice, is there anything else I should be doing? Thanks

Redirecting the .com of our site
Hey guys, A company I consult for has a different site for its users depending on the geography. Example: When a visitor goes to www.company.com if the user is from the EU, it gets redirected to http://eu.company.com If the user is from the US, it goes to http://us.company.com And so on. I have two questions: Does having a redirect on the .com will influence rankings on each specific sub-site? I suspect it will affect the .com since it will simply not get indexed but not sure if affects the sub domains. The content on this sub-sites are not different (I´m still trying to figure out why they are using the sub-domains). Will they get penalized for duplicate content? Thanks!

Can we use our existing site content on new site?
We added 1000s of pages unique content on our site and soon after google release penguin and we loose our ranking for major keywords and after months of efforts we decided to start a new site. If we use all the existing site content on new domain does google going to penalized the site for duplicate content or it will be treated as unique? Thanks

How to move a site slowly
I've got a site that I started back in 2001 (www.jaaroncaststone.com) to sell what I was making, concrete countertops and sinks. Well we're going to be discontinuing the concrete products in a month or so and want to start pointing all the links from the old site to a new one dedicated to a single product (www.jaaron-wood-countertops.com). I don't want to do a full 301 on the old site just yet but can I put a canonical tag on the index and about us pages pointing to the new site now so the search engines start looking that way or should I wait and do a full 301 when the day comes to pull the old site?

How long does it take for customized Google Site Search to show results from pdf files?
The site in question is http://www.ejmh.eu I am pretty unsatisfied with the results I am getting from the Site Search provided by Google. We have over 160 pdf files in this subfolder: http://www.ejmh.eu/mellekletek The files are the digital versions of articles. When I search for content in those pdf files, Google does not show results. It does show results from older pages, dating back 1-2 years but it is certainly not showing anything from pdf files that I have just put up 3 weeks ago. My questions: If I place a Google Search on a site, does it not automatically display results from ALL the content in the root domain? Is there any correlation between how the Site Search is indexing the files and how Google is indexing the urls in general? Should I just wait and see whether site search performance improves or should I switch to another Search software like Zoom Search? It is vital to have a proper, high-quality search functioning on that site in the very near future. What are your experiences? Any tips are greatly appreciated.
