Should I report unnatural links via Webmasters?

We have a client who fired their last SEO firm for backlinking. The company has the actual emails and evidence that it found. On July 19, 2012, they received a notice in Webmasters that "unnatural links" had been detected to their site. The notice states that they should request reinclusion, but Matt Cutts is saying something different:

My client wants to ensure that they are NOT impacted, so should they notify Google anyways?
The notice in Webmasters reads:
Dear site owner or webmaster of….
We’ve detected that some of your site’s pages may be using techniques that are outside Google’s Webmaster Guidelines.
Specifically, look for possibly artificial or unnatural links pointing to your site that could be intended to manipulate PageRank. Examples of unnatural linking could include buying links to pass PageRank or participating in link schemes.
We encourage you to make changes to your site so that it meets our quality guidelines. Once you’ve made these changes, please submit your site for reconsideration in Google’s search results.
If you find unnatural links to your site that you are unable to control or remove, please provide the details in your reconsideration request.

We do not see any penalties at this point.

Has the site been penalized or no? If not don't report anything. If yes then you need to clean it up and file for reconsideration, don't just assume that Google will lift the penalty you need to be pro-active.

Software to Analyse Bad Links
Is it possible to get a pretty good idea of my site's link profile by merging the link data from Google Webmaster Tools, MOZ and SEMRUSH (backlinks). I would think that combining the linking domains from these three packages would create a pretty good profile. Once I create a list of domains that link to my site is it possible to run them thru MOZ so as to evaluate their quality? Last year I paid a reputable SEO firm to run a link analysis, process link removal requests and finally a disavow, only to see my domain authority decline from 33 to 24. So I am leary of the process. That being said I have reviewed the disavow file that was submitted last year and still see about a third of the low quality domains still linking to our site. Alternatively is it worthwhile to run a link detox report. Maybe it is worth biting the bullet and spending the $175.00 dollars to run a report. Our site (www.nyc-officespace-leader.com) does not have too many links so maybe I can research this manually. Thoughts???

Too Many External Links A Problem
Client is thinking of adding a directory to an eCommerce site which users would find useful. It would help users find other services and vendors that are specific to the niche of products this site is selling. My only concern is it would create a number of external links to other sites. Even though they're related, would this diminish our standing with Google search?

Google Manual Penalty - Unnatural Links FROM My Site - Where?
Hi Mozzers, I've just received a manual penalty for one of my websites. The penalty is for 'unnatural links from my site which I find disturbing because I can't see that anything really wrong with it. The website is www.lighting-tips.co.uk - its a pretty new blog (only 6-7 posts) and whilst I've allowed guest posting I'm being very careful that the content is relevant and good quality. I'm only allowing 1 - 2 links and very few with proper anchor text so I'm wondering what has been done so wrong that I'm getting this manual penalty? Am I missing something here? Thanks in advance. 14,000 links from affiliate
I have an active affiliate program and notice that webmaster tools is showing a huge number of links from one particular affiliate. The affiliate is called productwiki.co.uk and they are showing 14,413 links all pointing to my homepage in WMT. They don't seem to be no follow. What should I do about this? Is this a problem? I have had major issues with my organic traffic dropping right off. I appreciate any feedback

Removing Canonical Links
We implemented rel=canonical as we decided to paginate our pages. We then ran some testing and on the whole pagination did not work out so we removed all on-page pagination. Now, internally when I click for example a link for Widgets I get the /widgets.php but searching through Google I get to /widgets.php?page=all . There are not redirects in place at the moment. The '?page=all' page has been rated 'A' by the SEOmoz tool under On Page Optimization reports and performs much better than the exact same page without the '?page=all' (the score dips to a 'D' grade) so need to tread carefully so we don't lose the link value. Can anyone advise us on the best way forward? Thanks in advance.

Blog links - follow or nofollow?
I need my memory refreshed here! Say, I've got a blog and some of the posts have links to recommended external sites and content. Should these be nofollowed? They're not paid links or anything like that, simply things relevant to the post.
