Subdomain and root domain effects on SEO

I have a domain lets say it's mydomain.com, which has my web app already hosted on this domain. I wanted to create a sub-product from my company, the concept is a bit different than my original web app that is on mydomain.com and I am planning to host this on mynewapp.mydomain.com. I am having doubts that using a sub-domain will have an impact on my existing or new web app. Can anyone give me any pointers on this? As much as I wanted to use a directory mydomain.com/mynewapp, this is not possible because it will just confuse existing users of the new product/web app. I've heard that subdomains are essentially treated as a new site, is this true? If it is then I am fine with this, but is it also true that subdomains are harder to reach the top rank rather than a root domain?

Why not just buy a new domain if it is a totally separate product?
You are correct: a sub domain is essentially (for SEO purposes anyway) treated as its own entity.
As long as you build great content, find great link opportunities and treat it as you would any other domain you should have no problem getting it ranked.

No matter what you want to use it for, a sub domain is essentially its own domain and, it does not really affect your original domain. As to how a sub directory will will confuse your visitor but a subdomain won't, I do not see that as true. But, I think your real question is "is it harder for a subdomain to "rank" than a subdirectory? No, but let's be clear about what does rank in the SERPs: Pages.
So, you can have a sub domain with 5 pages that are able to rank just as easily as a domain that has five pages that rank. (Or one page, or 100). Given what you are wanting to sell, I would focus on UI/UX and ranking for the key terms for your apps. Quit worrying about the subdomain vs subdirectory. Choose one and rock on.

Do I need to undo a 301 redirect to dissavow links from the source domain?
A client came to me after being hit by Penguin and had already performed a 301 redirect from site A to Site B. Site B was subsequently hit by the penalty a number of weeks later and we are planing on performing link removal for Site A. Only the webmaster tools account for Site B exists, none is still available for site A. I assume that I cannot dissavow links to site A from Site B's webmaster tool account (even though website A's links show up in the GWT account). So do I need to undo the 301 and then create a new GWT account for site A in order to disavow the links pointing to site A, or can I submit from Site B's GWT account since they are 301'd to site B? Keyword Named Domains
First, I'm new to SEO so bear with me. My company owns a list of domains with names that are keywords for us. Right now, all those domains are redirecting to our main site. None of the domains has ever had content; they were purchased recently and simple redirected. My questions are: 1) is there any value in having domains that are exact keywords on which we'd like to rank, (i.e. does this work to improve site traffic and ultimately rankings, or is this a black hat tactic)? and, 2) would there ever be any value in turning these sites into landing pages with content and outbound links that lead to our original site? Blog on 2 domains (.org/.com), Canonical to Solve?
I have a client that has moved a large majority of content to their .org domain, including the blog. This is causing some issues for the .com domain. I want to retain the blog on the .org and have it's content also show on the .com. I would place the canonical tag on the .com Is this possible? Is this recommended?

Domain Structure For A Network of Websites
To achieve this we need to set up a new architecture of domains and sub-websites to effectively build this network. We want to make sure we follow the right protocols for setting up the domain structures to achieve good SEO for the primary domain and local websites. Today we have our core website at www.doctorsvisioncenter.com which will ultimately will become dvceyecarenetwork.com. That website will serve as the core web presence that can be custom branded for hundreds. For example, today you can go to www.doctorsvisioncenter.com/pinehurst. Note when you start there, you can click around and it is still branded for Pinehurst or spectrum eye care. So the burning question(s). - if I am an independent doc at www.newyorkeye.com, I could do domain forwarding but Google does not index forwarded domains so that is out. I could do a 301 permanent redirect to my page www.doctorsvisioncenter.com/newyorkeye. I could then put a rule in the HT Access file that says if newyorkeye.com redirect to www.doctorsvisioncenter/newyorkeye and then have the domain show up as www.newyorkeye.com. Another way to do that is we point the newyorkeye DNS to doctorsvisioncenter.com rather than a 301 redirect with the same basic rule in the HT Access file. That means that, theoretically, every sub page would show up, for example, as www.newyorkeye.com/contact-lens-center which is actually www.doctorsvisioncenter.com/contact-lens-center. It also means, theoretically, that it will be seen as an individual domain but pointing to all the same content under that individual domain just like potentially hundreds of others. The goal is we build once, manage once and benefit many. If we do something like the above which will mean that each domain will essentially be a separate domain, but, will google see it that way or as duplicative content? While it is easy to answer "yes" it would be duplicative, it is not necessarily the case if the content is on separate domains. Is this a good way to proceed, or does anyone have another recommendation for us?

Purchasing an EXPIRING domain with quality related links
I'm about to purchase a domain that has highly trusted links pointed to it. I would like to 301 redirect that domain to point to a brand new domain in the same niche. Some of the links that the expiring domain would take me a long time to obtain so I am thinking to use this method to my advantage. I know that this is not really a legitimate way to go to build backlinks, but surely this is going to give me good serp improvement which is my main concern at the moment. I am going to test this method to see if it benefits me in anyway but I would like some opinions to this please.
