Ratio of linking C-blocks to Linking domains

Hi,
Our linkbuilding efforts have resulted in acquiring a high number of backlinks from domains within a C-block.
We all know Google issues penalties whenever someone's link profile looks unnatural. A high number of backlinks but a low number of linking C-blocks would seem to be one of reasons to get penalized.
Example: we have 6,000 links from 200 linking root domains coming in from 100 C-blocks.
At what point should we start to worry about being penalized/giving off an unnatural look to mr G?

I think you're overthinking the issue. The question is not the C blocks, but how it relates to your site. Are these links relevant? Are they using natural link text? Are you geolocated?
Remember that IPs are a technical thing, and while they count for some things, it's only one signal among many factors with your link profile.

Should we 301 redirect our old domain to the new domain
We have a product that when started was under the domain appnowgo.com. We've since changed the name and the domain is now knackhq.com. The latter domain doesn't rank nearly as well as the former for many of the keywords we are targeting. For example... "online database builder" and "web app builder" are two of those keywords. Obviously having app in the domain is not a bad thing but it is our old name. The question is, should we 301 the appnowgo.com domain to knackhq.com? Or should we use that better rank and just link users to knackhq.com from the appnowgo.com site until we can increase our ranking for knackhq.com? We don't plan to update the content on appnowgo.com anymore and we obviously don't want to drop off rank if at all possible. Thanks! Eric

What is the advantage of using sub domains instead of pages on the root domain?
Have a look at this example http://bannerad.designcrowd.com/ For each category of design, they have a landing page on the sub domain. Wouldn't it be better to have them as part of the same domain? What is the strategy behind using sub domains?

Self-referencing links
I personally think that self-referencing links are silly. It's blatantly easy for Google to tell and my instinct says that the link juice for this would simply evaporate rather than passing back to itself. Does anyone have information backing me up from an authoritative source? I can't find any info about this linked to Matt Cutts, Rand or any of those I look up to.

Too Many On Page LInk
The analysis of my site is showing that I have a problem with too many on-page links. Most of this is due to our menu, and wanting users to be able to quickly get to the shopping category they are looking for. We end up with over 200 links in order to get the menu we want. How are other people dealing with a robust menu, but avoiding getting dinged for too many links? One of our pages in question is: http://www.milosport.com/category/2176-snowboards.aspx

301 Redirect Domain or 301 Redirect Domain + Interior Pages
Hello - My company acquired another company in our industry and our IT team immediately set up the acquired companies domain name as a an alias to our site. This created a duplicate version of our website under another domain name and Google started ranking interior pages from the aliased acquired site for several top keywords that were previously held by our real site. Should we 301 redirect just the top level domain name of the acquired site to the real site or 301 redirect the top level domain name and the interior pages on the acquired site to help ensure that our real domain will take back the rankings it once had? Thanks!
