Penguin recovery, no manual action. Are our EMD sites killing our brand site?

Hi guys,
Our brand site (http://urban3d.net) has been seeing steady decline due to algorithm updates for the past two years.
Our previous SEO company engaged in some black-hat link building which has hurt us very badly. We have recently re-launched the site, with better design, better content, and completed a disavow of hundreds of bad links.
The site is technically indexed, but is still nowhere in the SERPs after months of work to recover it by our internal marketing team.
The last SEO company also told us to build EMD sites for our core services, which we did:
My question is - could these EMD sites now hurting us even further and stopping our main brand site from ranking? Our plan is to rescue our brand site, with a view to retiring these outlier sites. However, with no progress on the brand site, we can't afford to remove these site (which are ranking). It seems a bit chicken and egg.
Any advice would be very much appreciated.

I'm going to reinforce what Erica has stated.
Even a quick 30 second check reveals your main site and your http://3dvisualisation.co.uk/ site are competing for the same focus. That is both cross-site cannibalization (meaning Google would have to figure out which of the two deserves higher ranking through their imperfect multi-algorithm environment) and in direct violation of Google policies where you are attempting to have two sites rank for the same phrases.
Now - having said that, there's no way to know if THAT issue is the sole cause, a main cause, or even a contributing cause to your current problems. SEO is vastly complicated and involves many different signals and factors.
However you can be sure that the current multi-site approach is extremely toxic. The best practice solution would be to take those individual focus sites and 301 redirect all of them to their appropriate main site pages. But ONLY if you don't also have toxic links pointing to THOSE sites.
And if there ARE bad links to those, just kill those sites dead.
Now if you'll excuse me, I need to go and vomit because of the fact that some genius SEO company foisted a horrific ranking "method" on your unsuspecting business.

We've definitely seen a lot of evidence that EMDs do not work the way they once did, and they could very well be hurting your rankings for your main domain. Dr. Pete wrote a great post about this a while ago that's still very applicable. Seems like since your products are related, it would be much better to integrate the sites together and put them in a subfolder of your main domain instead of separate sites. You'd, of course, want to 301 redirect and all that jazz to maintain most of your link equity and ranking signals.

Site Migration
Hi, I have been researching the best way to migrate six sites into one, since I have never done it, and I am frankly overwhelmed. Some resources say to do it incrementally, and a/b test; but I would prefer not to have to do it, as won't it present a disjointed representation for visitors? Google Manual Action (manual-Penalty)- Unnatural inbound links
Dear friends, I just get from Google two "Unnatural inbound links" notifications via Google Webmaster Tools, the first is for our WWW version of the site and the second is for the NON-WWW version. My question, I should send two identical reconsideration request for WWW and NON-WWW or treat them as different sites? Thank you Claudio

Hi Mozzers, I am an SEO at uncommongoods.com and looking for your opinion on our site nav. Currently our nav & URLs are structured in 3 levels. From the top level down, they are: 1. Category ex: http://www.uncommongoods.com/home-garden 2. Subcat ex: http://www.uncommongoods.com/home-garden/bed-bath 3. Family ex:http://www.uncommongoods.com/home-garden/bed-bath/bath-accessories Right now, all levels are accessible from our top nav but we are considering removing the family pages. If we did that, Google could still find & crawl links to the family pages, but they would have to drill down to the subcat pages to find them. Do you guys think this would help or hurt our SEO efforts? Thanks! -Zack

Penguin Penalty?
The past 2 days, specific keywords Ive been ranking well for have disappeared. If I google specific with brand it still shows up. So I havent been removed from the index. Is it possible that I was hit by penguin without any type of notice in the webmaster account? Organic traffic dropped substantialy in the past couple days without any warnings. Why google does not show my site on my branding keyword?
Hi, I am the site owner of http://www.lankahq.net. It is a youtube video hosted website. 95% of the video contents are daily telecasting TV shows and categorized to make easy to find the specific video of the day of preferred program of the viewer. About 1 year ago suddenly disappeared my site from the google. Before happened that it was performing very well in search. Google showed my site contents within few minutes after I update in their search results when someone search for that. At the moment it does not show even some one search for "lankahq". It showing only if search for "lankahq.net", "lankahq.com" or "www.lankahq.net" something like a search keyword related to my domain name. Some other websites have added my branding keyword LankaHQ as a user of their site and they showing on top of Google. But not mine. It is much appreciated if someone can have a look on this matter. I can not find where is the problem.

Google Penguin Winners and Losers?
Hi All, Just wondering out of the SEOmoz community who has come out on top after Penguin and who has been hit and why. Personally my site has come out on top. I started workig on the site back in December and NOTHING had been done, no link development, no onpage, nothing, a virginal website. The site was chock-a-block with issues both technically and in content. After 4 months of hard work, we have climbed from 100+ to top ten on most of our phrases and post Penguin we have climbed even higher as some of our competitors were dragged down into the murky depths. So I think thats a win (for now). My focus has been on Guest posting, social outreach, reviews and getting my on page right (still a ways to go, but our CMS is clunky to say the least).
