Penguin recovery, no manual action. Are our EMD sites killing our brand site?

Hi guys,
Our brand site (http://urban3d.net) has been seeing steady decline due to algorithm updates for the past two years.
Our previous SEO company engaged in some black-hat link building which has hurt us very badly. We have recently re-launched the site, with better design, better content, and completed a disavow of hundreds of bad links.
The site is technically indexed, but is still nowhere in the SERPs after months of work to recover it by our internal marketing team.
The last SEO company also told us to build EMD sites for our core services, which we did:
My question is - could these EMD sites now hurting us even further and stopping our main brand site from ranking? Our plan is to rescue our brand site, with a view to retiring these outlier sites. However, with no progress on the brand site, we can't afford to remove these site (which are ranking). It seems a bit chicken and egg.
Any advice would be very much appreciated.

I'm going to reinforce what Erica has stated.
Even a quick 30 second check reveals your main site and your http://3dvisualisation.co.uk/ site are competing for the same focus. That is both cross-site cannibalization (meaning Google would have to figure out which of the two deserves higher ranking through their imperfect multi-algorithm environment) and in direct violation of Google policies where you are attempting to have two sites rank for the same phrases.
Now - having said that, there's no way to know if THAT issue is the sole cause, a main cause, or even a contributing cause to your current problems. SEO is vastly complicated and involves many different signals and factors.
However you can be sure that the current multi-site approach is extremely toxic. The best practice solution would be to take those individual focus sites and 301 redirect all of them to their appropriate main site pages. But ONLY if you don't also have toxic links pointing to THOSE sites.
And if there ARE bad links to those, just kill those sites dead.
Now if you'll excuse me, I need to go and vomit because of the fact that some genius SEO company foisted a horrific ranking "method" on your unsuspecting business.

We've definitely seen a lot of evidence that EMDs do not work the way they once did, and they could very well be hurting your rankings for your main domain. Dr. Pete wrote a great post about this a while ago that's still very applicable. Seems like since your products are related, it would be much better to integrate the sites together and put them in a subfolder of your main domain instead of separate sites. You'd, of course, want to 301 redirect and all that jazz to maintain most of your link equity and ranking signals.

.Com version of my site is ranking better than .co.uk for my UK Website for branded search. 301 redirect mess
Dear Mozzers, I have an issue with my UK Website (short url is - http://goo.gl/dJ7IgD ) whereby when I type my company name in to google.co.uk search the .com version returns in Search as opposed to the .co.uk and from looking at open site explorer the page rank of the .com is higher than the .co.uk ?. Infact I cant even see the .co.uk homepage version but other pages from my site. The .com version is also 301'd to the .co.uk. From looking at Open Site Explorer, I have noticed that we have more links pointing to .com as opposed to .co.uk. Alot of these are from our own separate microsites which we closed down last year and I have noticed the IT company who closed them down for some reason 301'd them to the .com version of our site as opposed to the .co.uk but If I look in http://httpstatus.io/ (http status checker tool) to check one of these mircosites it shows - 301 - 302 - 200 status codes which to me looks wrong ?. I am wondering what it should read ... e.g should it just be a 301 to a 200 status code ?. My Website short url is - http://goo.gl/dJ7IgD and an example of some of 10 microsites we closed down last year which seems to be redirected to .com is http://goo.gl/BkcIjy and http://goo.gl/kogJ02 As these were redirected almost a year ago - it is okay if I now get them redirected to the .co.uk version of my site or what should I do ? They currently redirect to the home page but given that each of the microsites are based on an individual category of my main site , would it be better to 301 them to the relevant category on my site. My only concern is that , may cause to much internal linking and therefore I wont have enough links on my homepage ? How would you suggest I go about building up my .co.uk authority so it ranks betters than the .com- I am guessing this is obviously affecting my rankings and I am losing link juice with all this. Migrating EMD to brand name domain. Risk of Penguin Penalty?
We would like to migrate from an EMD to a brand name domain, since our service offer has become much broader than indicated by the current EMD. The current domain name is a money keyword. Do you believe there is a big risk of suffering a penguin penalty if we go ahead with the domain migration, due to large share of anchor texts containing keyword of old domain name? Mobile Site Outranking Main Site
Hi, We have recently been hit with a problem regarding our mobile site, where it is outranking our main site. This is causing a drop in orders and ranknings for our main site. It would appear that google has indexed our mobile site and so the two are now competing against each other. Our main site is on a .co.uk and our mobile site on a .mobi, but we have now taken down the mobile site until we get this sorted. Does anyone else have any experience of this happening and how to stop it happening again? Thanks Steve

Site revamp for neglected site - modifying site structure, URLs and content - is there an optimal approach?
A site I'm involved with, www.organicguide.com, was at one stage (long ago) performing reasonably well in the search engines. It was ranking highly for several keywords. The site has been neglected for some considerable period of time. A new group of people are interested in revamping the site, updating content, removing some of the existing content, and generally refreshing the site entirely. In order to go forward with the site, significant changes need to be made. This will likely involve moving the entire site across to wordpress. The directory software (edirectory.com) currently being used has not been designed with SEO in mind and as a result numerous similar pages of directory listings (all with similar titles and descriptions) are in google's results, albeit with very weak PA. After reading many of the articles/blog posts here I realize that a significant revamp and some serious SEO work is needed. So, I've joined this community to learn from those more experienced. Apart from doing 301 redirects for pages that we need to retain, is there any optimal way of removing/repairing the current URL structure as the site gets updated? Also, is it better to make changes all at once or is an iterative approach preferred? Many thanks in advance for any responses/advice offered. Cheers MacRobbo

Migrating a very large site
hello, we are thinking about changing imageworksstudio.com to imageworkscreative.com we have TONS of of pages and want to make sure that our Page Rank and Rankings are maintained. 2 sites or one sites: 2 locations
Hello, I have a dog training client who is offering services in 2 separate locations. We're looking to be first in the non-local search results and also rank well in google places. Would it be better to go for 2 separate sites or one site and try to rank for 2 different locations with one site? There's both local and standard search results when we type in our keywords. Thanks!

Load balanced Site
Our client ecommerce site load from 3 different servers using load balancing. abc.com : IP: 222.222.222 Abc.com: IP: 111.111.111 For testing purpose 111.111.111 also point to beta.abc.com Now google crawling site beta.abc.com If we block beta.abc.com using robots.txt it will block google bot also , since beta.abc.com is really abc.com I know its confusing but I been trying to figure out. Ofcourse I can ask my dev to remove beta.abc.com make a seperate code and block it using .htaccess
