I have recently had a HUGE SEO issue costing my organization 250K a month in sales - looking under all rocks now - this is something that has existed and I cannot find any issues related with the self-publishing website, but thought y'all may know.

As Robert has said below, it's hard to say for sure if those links are hurting you without having a closer look at your website. However it does sound like an unusual amount of links to have if you're not aware of any kind of a partnership between your website and Booksie.com.
I did notice that on pages such as this:
http://www.booksie.com/young_adult/novel/suzannee/beating-the-player/chapter/1
There are comments which link back to profile pages. Without looking at your site, I'd venture a guess that these are the types of pages that the links are coming from? If so, it may be that someone is automatically creating the profiles and linking to you from them. If this is the case, then these probably are links that Google are not going to like.
If you can determine that they are definitely low quality links, then you should try to remove them and if you can't, you should disavow them using Google Webmaster Tools. This blog post may help you learn more about this topic:

This definitely sounds like spammy behavior (and is likely being treated as such by Googlebot). Without access to your site and determining the relevant link profiles, it's hard to say for sure. That being said, it sounds like removal might be your best bet in this situation as at best you are receiving very low link quality from so many inbounds and at worst you are being punished for something you didn't ask for.
Based on the function of booksie.com, this might be reflective of your organization being represented in the footer of all published works - something to consider.
I'm sorry I can't offer much more insight into this particular dilemma without further information, but it is probably in your best interests to consider removing it as a back-linking partner.
A site audit or consulting with an SEO firm might help clarify the situation further.

Hello, I am currently designing the webpages of my website and I am wondering if I should link externally or if it going to hurt me ? Blog.ledsupply.com VERSUS ledsupply.com/blog
Hi All- We had a security issue that started on out blog (ledsupply.com/blog) and moved into our shopping cart, so IT suggested and moved the blog to its own server. This means we had to change the URL structure. It's now blog.ledsupply.com/ instead of ledsupply.com/blog...Is there evidence or opinion on whether this will effect SEO/Traffic (assuming we set-up redirects, etc.)? I remember reading that Google suggests having your BLOG be part of your main domain and not a SUB domain, so I'm very hesitant to switch and also welcome any additional security measure suggestions we could set-up, so that we can keep the preferred domain structure. Link Brokers Yes or No?
We have a client who has asked us to talk to link brokers to speed up the back linking process. Although I've been aware of them for ages I have never openly discussed the possible use of 'buying' links or engaging in that part of the industry. Do they have a place in SEO and if so what is the MOZ communities thoughts?

Social Links through Link Shortners. Does it count?
We use link shortner services like Bitly, Goo.gl, etc. Does the post used while making use of such link shortner services counts as a social signal. Or should we post the complete website url pointing to each page while posting on social sites. Secondly, should we write a new description while posting on Social sites or just copy paste a few lines of original posts?

Internal links to preferential pages
Hi all, I have question about internal linking and canonical tags. I'm working on an ecommerce website which has migrated platform (shopify to magento) and the website design has been updated to a whole new look. Due to the switch to magento, the developers have managed to change the internal linking structure to product pages. The old set up was that category pages (on urls domain.com/collections/brand-name) for each brand would link to products via the following url format: domain.com/products/product-name . This product url was the preferential version that duplicate product pages generated by shopify would have their canonical tags pointing to. This set up was working fine. Now what's happened is that the category pages have been changed to link to products via dynamically generated urls based on the user journey. So products are now linked to via the following urls: domain.com/collection/brand-name/product-name . These new product pages have canonical tags pointing back to the original preferential urls (domain.com/products/product-name). But this means that the preferential URLs for products are now NOT linked to anywhere on the website apart from within canonical tags and within the website's sitemap. I'm correct in thinking that this definitely isn't a good thing, right? I've actually noticed Google starting to index the non-preferential versions of the product pages in addition to the preferential versions, so it looks like Google perhaps is ignoring the canonical tags as there are so many internal links pointing to non-preferential pages, and no on-site links to the actual preferential pages? I've recommended to the developers that they change this back to how it was, where the preferential product pages (domain.com/products/product-name) were linked to from collection pages. I just would like clarification from the Moz community that this is the right call to make? Since the migration to the new website & platform we've seen a decrease in search traffic, despite all redirects being set up. So I feel that technical issues like this can't be doing the website any favours at all. If anyone could help out and let me know if what I suggested is correct then that would be excellent. Link Building on a small budget
Hi Folks I'm looking for recommendations from the community that can help me tic the requirements below; Looking for link-building services for a small start up. Prefer to work directly with the person doing the work. Should I remove paid links?
I recently added about 20 paid links from directories but have since seen a 10% drop in traffic. I did also delete about 1000 pages of content that had no inbound links and were duplicated on other sites on the web and replaced the content with new content supplied by a client but still duplicated on other sites on the web, old URLs no longer valid or linked to, new content on new URLs. Assuming the drop in traffic had nothing to do with the content change mentioned above, should I remove the paid links in an attempt to recover? I don't think the old content was bringing in much traffic as it appeared elsewhere on more authoritive sites than mine.
