I have recently had a HUGE SEO issue costing my organization 250K a month in sales - looking under all rocks now - this is something that has existed and I cannot find any issues related with the self-publishing website, but thought y'all may know.

As Robert has said below, it's hard to say for sure if those links are hurting you without having a closer look at your website. However it does sound like an unusual amount of links to have if you're not aware of any kind of a partnership between your website and Booksie.com.
I did notice that on pages such as this:
http://www.booksie.com/young_adult/novel/suzannee/beating-the-player/chapter/1
There are comments which link back to profile pages. Without looking at your site, I'd venture a guess that these are the types of pages that the links are coming from? If so, it may be that someone is automatically creating the profiles and linking to you from them. If this is the case, then these probably are links that Google are not going to like.
If you can determine that they are definitely low quality links, then you should try to remove them and if you can't, you should disavow them using Google Webmaster Tools. This blog post may help you learn more about this topic:

This definitely sounds like spammy behavior (and is likely being treated as such by Googlebot). Without access to your site and determining the relevant link profiles, it's hard to say for sure. That being said, it sounds like removal might be your best bet in this situation as at best you are receiving very low link quality from so many inbounds and at worst you are being punished for something you didn't ask for.
Based on the function of booksie.com, this might be reflective of your organization being represented in the footer of all published works - something to consider.
I'm sorry I can't offer much more insight into this particular dilemma without further information, but it is probably in your best interests to consider removing it as a back-linking partner.
A site audit or consulting with an SEO firm might help clarify the situation further.

Poor internal linking?
Hi guys, Analyzing a large e-commerce site 10,000 pages on Magento and not getting much organic traffic to level 3 sub-category pages, the URLs are like: Primary Keyword Target: BODY MOISTURISERS https://www.adorebeauty.com.au/skin-care/bath-body/moisturisers.html Primary Keyword Target: LIP MASKS https://www.adorebeauty.com.au/skin-care/masks/lip-masks.html Plus another 40 other URLs at level 3 with low organic performance. Authority of the domain is strong, so it's not an authority issue I believe its internal linking. Besides linking form the blog and breadcrumbs is there anything we can do to improve internal linking to these level 3 pages? Cheers.

Inbound Affiliate Links: can this solution help?
Hello everyone, I have a pretty large e-commerce website and a bunch (about 1,000) affiliates using our in-house affiliate system we built several years ago (about 12 years ago?). All our affiliates link to us as follows: http://mywebsite.com/page/?aff=[aff_nickname] Then our site parses the request, stores a cookie to track the user, then 301 redirects to the clean page URL below: http://mywebsite.com/page/ Since 2013 we require all affiliates to link to us by using the rel="nofollow" tag to avoid any penalties, but I still see a lot of affiliate links not using the nofollow or old affiliates that have not updated their pages. So... I was reading on this page from Google, that any possible "scheme" penalization can be fixed by using either the nofollow tag or by using an intermediate page listed on the robots.txt file: https://support.google.com/webmasters/answer/66356?hl=en Do you think that could really be a reliable solution to avoid any possible penalization coming from affiliate links not using the "nofollow" tag? Link Brokers Yes or No?
We have a client who has asked us to talk to link brokers to speed up the back linking process. Although I've been aware of them for ages I have never openly discussed the possible use of 'buying' links or engaging in that part of the industry. Is a scholarship seen as buying links?
We work in the student loan debt industry, so providing a scholarship for our viewers makes total sense for our business. Would links to this page be seen by Google as buying links? Does this fall anywhere into gray-hat tactics? My gut tells me no because helping people with student debt is what we do. The scholarship really synergizes with our business model, but who knows..?

Disavow Links Notification
No manual actions on our sites, just Penguin related. I put in a disavow for one site in October and Webmaster Tools kept a message up for some time saying the disavow links file for that site had been updated. I put in a disavow for another site of ours last week and I've had no such message. I checked and the file is there. Was this an intentional change on Google's part? Just want to make sure something's not messed up here.

What is the best way to link between all my portals?
Hi I own 12 different portals within gambling, they do more or less work and feel like this one, Casinotopplisten, what is the best way for me to link between all of them? Since there is alot going on in Google these days I havent linked between the sites at all, but i feel that to be a somewhat waste. So here is my three ideas so far, in ranked order: Add a menu at the topp right of the site, or footer, that links to the 10 different sites with different languages. The text link should then only be "Norwegian, Swedish, English etc.." Basiclly the same as about, but in addition linking to the "same page" in the other languages. As all pages have the same article set for startes this can be done. Dont do any linking between the sites and only link to the sites separately from our company blog/site.. Dont link at all. I should add that all of these sites are on different IPs with different domains and all in different languages. Hope someone can add their 2c on this one.. Thanks!

Footer sitewide links
Here's a question - does having a "website designed by" reference in the footer of every page of one of your clients help or hurt? I have a major university .edu that I designed a site for one of their departments and it is just about to launch and they've allowed me to put a reference in the footer. I've had pretty good luck with this on my other clients' sites, but didn't know if this practice is seen as spammy. Thanks
