Large sites linking to us in their menu

Hello,
I am digging in to our in-links in WMT and notice that we have a number of sites that link to us in their menu or every page on their site, making for hundreds of thousands of links to our site. Here is an example:
http://www.askthebookie.com/ (in the topmost right menu there is a link to our forums) http://www.covers.com/postingforum/There are about a dozen or so sites that link to our homepage tens-of-thousands of times. Should I disavow them, or is this be viewed as a legitimate link?

Was going to disavow them but have reached out and asked for a nofollow on the menu because they do have some legitimate mentions in their forums that are worth preserving.
We actually have no manual actions against us, but we do have some links that are very dodgy ( like the 6.4 million links from these paragons of virtue: http://ebetsports.com/). I am trying to stay on top of it before we get the call. We also have what I would consider a low DA versus our competitors, since we are a 20+ year old domain, so I am stripping the low hanging fruit while trying to get back to basic 'average' SEO.

This doesn't look like a manipulative or paid link on your part, but is in the correct section on a relevant domain and in proximity to other forums on the same topic. It should be fine.

Redirecting Pages from site A to site B
Hi, I have a client who have a solid, high ranking content based site (site A). They have now created an ecommerce site in addition (site B). To give site B a boost in terms of search engine visibility upon launch, they now wish to redirect approx 90% of site As pages to site B. What would be the implications of this? Apart from customers being automatically redirected from the page they thought they where landing on, how would google now view site A? What are your thoughts to thier idea. I am trying to talk them out of it as I think its a poor one.

Will Google penalize a site that had many links pointing to it with utm codes?
I want to track conversions using utm parameters from guest blog posts on sites other than my own site. Will Google penalize my site for having a bunch of external articles pointing to one page with unique anchor text but utm code? e.g. mysite.com/seo-text?utm_campaign=guest-blogs

Do I have to tell WBT site moved to a subdirectory on another internal site?
I am moving content from one site to another and redirecting the DNS from www.oldsite.com to www.newsite.com/old-site. I have put the 301 in place but I wanted to make sure I have to also tell Webmaster Tools to change the old site to the new domain? We still want the old domain name to answer and redirect to www.newsite.com/old-site. Thanks

Does Google WMT download links button give me all the links they count
Hi Different people are telling me different things I think if I download "all links" using the button in WMT to excel, I am seeing all the links Google is 'counting' when evaluating my site. is that right?

Site #2 beats site #1 in every aspect?
Hey guys, loving SEOMoz so far and will definitely continue my subscription after the free trial. I have a question however, which I am really confused about. When researching my primary keyword, I have found that the second ranked site beats the top site in every single aspect, apart from domain age, which is almost 6 years for the top one and 6 months for the second. When I say every single aspect, I mean everything. More authority for the page and domain, more links, more anchor text links, more authoritive links, more social signals, more relevant links, better domain (although second ranked site is a .net), better MozRank, better MozTrust etc.... I have noticed though, that in the UK SERPs, those sites are switched, so #2 is actually #1. Could it be that the US SERPs just haven't updated yet, or am I missing something completely different.

Linking Sister-Sites - Diapers.com Example
Many of the big guns like 1800 Flowers, Diapers.com and others all have their sister sites in tabs at the top. Example: http://www.diapers.com/ with their 3 other properties. Since all properties link to one another on every page, it's really a wash, right? No real gain as engines know they are connected and it's the same link multiple times. No real problem either as it's natural for the user experience to have reciprocal links here between the brands. Any additional thoughts here?
