Microsite Subfolder URL vs Redirected TLD for best SEO

We have a healthcare microsite that is in a subfolder off a hospital site.They wanted to keep their TLD and redirect from the subfolder URL. Even with good on-page SEO, link building, etc., they're not organically ranking as well as we think they should be.
ie. They have http://our-business-name.com vs. http://hospital.org/our-business-name/
For best SEO value, are they better off having only their homepage as TLD and not redirect any interior pages but display as subfolder URL?
ie. Keep homepage as http://our-business-name.com but use hospital urls for interior pages http://hospital.org/our-business-name/about/
Or is there some better way to handle this?

In that case, I would ask the hospital.org to canonical to the new site, not redirect.
Recently had a similar case but in reverse... microsite was ranking really well for a term that they wanted ranking for their main website. We set up canonicals from microsite to main site and the main site started ranking for the term within a week.

The goal with adding as a subdirectory off the hospital site rather than as a stand-alone site was to gain the benefit of the weight of the hospital seo which ranks on the 1st page of search for more than 1,500 keywords.
The healthcare site has stiff competition with a similarly named local business that one of the drs previously worked for. He has now created this new business, which is affiliated with the local hospital. When his name is typed in search, the hospital site which has a bio page on him comes up first, then his previous business which, at least by site search, no longer has his name on their site (rather than his business), and his site doesn't even show on the 1st page.
The content is one and the same. The hospital.com/businessname/ redirects to the businessname.com
If you mean how are the URLs structured, they are friendly.

What is your goal here? What is on the businessname.com? What is in hospital.com/businessname/?
Off the bat, I think canonicals will be involved.

URL Too Long vs. 301 Redirect
We have a small number of content pages where the urls paths were setup before we started looking really hard at SEO. The paths are longer than recommended (but not super crazy IMHO) and some of the pages get a decent amount of traffic. Moz suggests updating the URLs to make them shorter but I wonder if anyone has experience with the tradeoffs here. Is it better to mark those issues to be ignored and just use good URLs going forward or would you suggest updating the URLs to something shorter and implementing a 301 redirect?

Does the url in for your homepage impact SEO
Is there any harm to SEO having a homepage url that is not clean like www.domain.com. For example citi uses https://online.citi.com/US/login.do Does that matter in any way? Would a company like citi benefit from changing to www.citi.com as their homepage?

Affiliate links vs. seo (updated 19.02.2014)
UPDATE - 19.02.2014: Hi, We got another negative answer from Google pointing again to our affiliate links, so the 301 redirect and block was not enough.

I understand the need of contacting all of them and ask for the nofollow, we've started the process, but it will take time, alot of time. So I'd like to bring to your attention another 2 scenarious I have in mind: 1. Disavow all the affiliate links.
Is it possible to add big amount of domains (>1000) to the disavow doc.? Anyone tryed this? 2. Serve 404 status for urls coming from affiliates that did not add noffolow attribute.
This way we kinda tell G that content is no longer available, but we will end up with few thousand 404 error pages.
The only way to fix all those errors is by 301 redirecting them afterwards (but this way the link juice might 'restart' flowing and the problem might persist). Any input is welcomed. Thanks Hi Mozers, After a reconsideration request regarding our link profile, we got a 'warning' answer about some of our affiliate sites (links coming from our affiliate sites that violate Google's quality guidelines). What we did (and was the best solution in trying to fix the 'seo mistake' and not to turn off the affiliate channel) was to 301 redirect all those links to a /AFFN/ folder and block this folder from indexing.
We're still waiting for an answer on our last recon. request. I want to know you opinion about this? Is this a good way to deal with this type of links if they're reported? Changing the affiliate engine and all links on the affiliate sites would be a big time and technical effort, that's why I want to make sure it's truly needed. Best,

Will Canonical tag on parameter URLs remove those URL's from Index, and preserve link juice?
My website has 43,000 pages indexed by Google. Almost all of these pages are URLs that have parameters in them, creating duplicate content. I have external links pointing to those URLs that have parameters in them. If I add the canonical tag to these parameter URLs, will that remove those pages from the Google index, or do I need to do something more to remove those pages from the index? Ex: www.website.com/boats/show/tuna-fishing/?TID=shkfsvdi_dc%ficol (has link pointing here)

301 forwarding old urls to new urls - when should you update sitemap?
Hello Mozzers, If you are amending your urls - 301ing to new URLs - when in the process should you update your sitemap to reflect the new urls? I have heard some suggest you should submit a new sitemap alongside old sitemap to support indexing of new URLs, but I've no idea whether that advice is valid or not. Thanks in advance, Luke

What's the best way to redirect categories & paginated pages on a blog?
I'm currently re-doing my blog and have a few categories that I'm getting rid of for housecleaning purposes and crawl efficiency. Each of these categories has many pages (some have hundreds). The new blog will also not have new relevant categories to redirect them to (1 or 2 may work). So what is the best place to properly redirect these pages to? And how do I handle the paginated URLs? The only logical place I can think of would be to redirect them to the homepage of the blog, but since there are so many pages, I don't know if that's the best idea. Does anybody have any thoughts?

Retail Store Detail Page and Local SEO Best Practices
We are working with a large retailer that has specific pages for each store they run. We are interested in leveraging the best practices that are out their specifically for local search. Our current issue is around URL design for the stores pages themselves. Currently, we have store URL's such as: /store/12584 The number is a GUID like character that means nothing to search engines or, frankly, humans. Is there a better way we could model this URL for increased relevancy for local retail search? For example: adding store name:

Redirection not working
http://elmanarah.com/ to http://www.elmanarah.com/ I have mistakenly created 5 databases for one wordpress installation.In order to get rid of them I mistakenly even deleted the right one.Now created the new one but the URL is showing with www Even now if It type in http://elmanarah.com/ it sends me to http://www.elmanarah.com/ I also check in URL D.A and P.A in OSE it shows like I have redirected it fine.Can anyone Check in and guide me either I have done it right and It pass on my previous work effort or it was total loss for me?
