Links to my site still showing in Webmaster Tools from a non-existent site

We owned 2 sites, with the pages on Site A all linking over to similar pages on Site B. We wanted to remove the links from Site A to Site B, so we redirected all the links on Site A to the homepage on Site A, and took Site A down completely. Unfortunately we are still seeing the links from Site A coming through on Google Webmaster Tools for Site B.
Does anybody know what else we can do to remove these links?

Google often has a long memory. You removed the links, now you have to wait for Google to forget them. It might take weeks, but more often it will be months. I've seen things in Google Webmaster Tools that are over two years old.

"No index" page still shows in search results and paginated pages shows page 2 in results
I have "no index, follow" on some pages, which I set 2 weeks ago. Today I see one of these pages showing in Google Search Results. I am using rel=next prev on pages, yet Page 2 of a string of pages showed up in results before Page 1. What could be the issue?

Webmaster tools 404
Hey, I'm getting a soft 404 error on a webpage that has content and is deferentially not a 404. We've redirect a load of urls to the web page. The url has parameters which was used before the redirect but are no longer used on by the new url, these parameters have been carried over in the redirect. Is this whats causing the soft 404 error or is there another problem that may need addressing? Also a canonical has been set on the webpage. Thanks, Luke.

Www for main site and non www for integrated blog - is this a problem?
Hi Mozzers My client has their main site with www as the preferred version and utilises 301s for the non www version which is good. For their integrated WP blog, they prefer the non www version, again utilising 301s. So we have no duplicates, but is this different use of sub domains going to hurt SEO with regards to the links pointing in? ie do the links pointing into the blog benefit the main site or are we missing a trick and should change the blog to www? IP address guideline for 2 sites on same server linking each other.
Hi Guys! I have two websites which link to each other but are on the same server. Both the sites have a great PR and link juice. I want to know what steps shall I take in order to make google feel that both the sites are not owned by me. Like shall i get different IP and different servers for both or something more? Penalized for "Unnatural Links" on Webmaster Tools
Has anyone ever logged in to Google Webmaster tools and seen a message about them seeing unnatural links (as a warning) Our homepage lost all its rankings. I will submit a reconsideration request. We don't engage in link buying practices (some directories, thats all.) Any feedback, please? Thanks
