Malicious links on our site indexed by Google but only visible to bots

We've been suffering from some very nasty black hat seo. In Google's index, our pages show external links to various pharmaceutical websites, but our actual live pages don't show them. It seems as though only certain user-agents see the malicious links. Setting up Screaming Frog SEO crawler using the Googlebot user agent also sees the malicious links.
Any idea what could have caused this or how this can be stopped? We scanned all files on our webserver and couldn't find any of malicious links. We've changed our FTP and CMS passwords, is there anything else we can do?

Thanks for your help. The problem seems to be fixed by doing the following:
- Restore backup
- Change all relevant passwords
- Fetch and crawl all affected pages
- Get malicious URL's on our domain in Google's index removed from Google's index

Without looking in more detail, it is almost impossible to say how it has been done, but there are so many dirty tricks out there.
Is the site running on Wordpress? Do you want to PM me an example to have a look at?

Is this campaign of spammy links to non-existent pages damaging my site?
My site is built in Wordpress. Somebody has built spammy pharma links to hundreds of non-existent pages. I don't know whether this was inspired by malice or an attempt to inject spammy content. Many of the non-existent pages have the suffix .pptx. These now all return 403s. Example: https://www.101holidays.co.uk/tazalis-10mg.pptx A smaller number of spammy links point to regular non-existent URLs (not ending in .pptx). These are given 302s by Wordpress to my homepage. I've disavowed all domains linking to these URLs. I have not had a manual action or seen a dramatic fall in Google rankings or traffic. The campaign of spammy links appears to be historical and not ongoing. Questions: 1. Do you think these links could be damaging search performance? If so, what can be done? Disavowing each linking domain would be a huge task. 2. Is 403 the best response? Would 404 be better? 3. Any other thoughts or suggestions? Can links from an old site raise DA for other site? Or just unethical?
So this may be an odd question. So a competing company went out of business. Their domain name is now available. So just for research purposes, would you ever or would it be unethical for a person to buy an expired competing domain name, and point it to another site to collect their link juice? The site was only a DA of 10, but not sure if one - its bad to buy a competing companies expired domain - and two - even though in the same industry, this would be bad to point it to another site or create a site from it. Just curious your thoughts.

How do I place the product link on my blog?
I have a shop and also a blog where I explain better the products on the site, such as: how to use, tips, recipes and more. How do I place the product link on my blog? Should I put a link with nofollow? Should not I put link? To put the link anchor text or just put the page URL? Don’t I need to worry about it?

External links in a global footer
My company runs a real estate site (http://yochicago.com) that features editorial blog and video content. In our footer, we feature links to some of our client sites. That footer is global, i.e., on every page of the site, of which there are thousands. One of our clients has been hit by Google for unnatural links. While I am very aware of them using a network of junk sites (http://www.seomoz.org/q/can-our-white-hat-links-get-a-bad-rap-when-they-re-alongside-junk-links-busted-by-panda), could we be contributing to the problem? Our site has the most links into the troubled site.

Google Bombing For A Specific URL
The term "Beruk" which means "Ape or Monkey" in english brings up this page of wikipedia amongst the first page result: URL: http://en.wikipedia.org/wiki/Khairy_Jamaluddin The page does not contain the word "Beruk". External links to the page do not contact the anchor-text "Beruk" Given the above scenario, how is the page still ranking on first page for this keyword?
