Malicious Software Warnings in Search Console

google search console said my site failed due to malicious software being hosted. the files creating the problems are behind a username and login gate and are user submitted. the host url is also a subdomain of the main site. unfortunately, catching all malicious files is an unwinable cat and mouse.
What is he best seo strategy for this situation?

Definitely something you need to solve. If this keeps up, your site may be either marked in the SERPs as having potentially malicious code or even worse they may show a layover from the SERPs warning people, thus driving them away from your site.
You need to clean up your site. First, remove the offending files. Then contact Google to let them know what you've done. Then implement stricter controls for what can be uploaded or not. Without knowing your site, it's impossible to know how feasible this is, but it's what you need to do.
And finally, make sure your site is running HTTPS.

On the desktop it is in open mode by default and user can see the whole content.

Software to Analyse Bad Links
Is it possible to get a pretty good idea of my site's link profile by merging the link data from Google Webmaster Tools, MOZ and SEMRUSH (backlinks). I would think that combining the linking domains from these three packages would create a pretty good profile. Once I create a list of domains that link to my site is it possible to run them thru MOZ so as to evaluate their quality? Last year I paid a reputable SEO firm to run a link analysis, process link removal requests and finally a disavow, only to see my domain authority decline from 33 to 24. So I am leary of the process. That being said I have reviewed the disavow file that was submitted last year and still see about a third of the low quality domains still linking to our site. Alternatively is it worthwhile to run a link detox report. Maybe it is worth biting the bullet and spending the $175.00 dollars to run a report. Our site (www.nyc-officespace-leader.com) does not have too many links so maybe I can research this manually. Thoughts???

Page indexed but not showing up at all in search results
I am currently working on the SEO for a roofing company. I have developed GEO targeted pages for both commercial and residential roofing (as well as attic insulation and gutters) and have hundreds of 1st page placements for the GEO targeted keywords. What is baffling me is that they are performing EXTREMELY poorly on the bigger cities, to the point of not evening showing up in the first 5 pages. I also target a page specifically for roof repair in Phoenix and it is not coming up AT ALL. This is not typically the results I get when directly targeting keywords. I'm working on implementing keyword variations as well as adding about 10 or so information pages (@ 700 words) regarding different roofing systems which I plan to cross link on the site, etc. I'm just wondering if there is a simple answer as to why the pages I want to be showing up the most are performing so poorly and what I would need to do to improve their rankings.

301 Re-Directs Puzzling Question on Page Returned in Search Results
On our website, www.BusinessBroker.net, we have 3 different versions of essentially the same page for each of our State Business for Sale Pages. Back in August, we did a test and did 301 redirects using 5 States. For a long while after doing the redirects, the pages fell out of Google search results - we used to get page 1 rankings. Just recently they started popping back up on Page 1. However, I noticed that the new page meta data is not what is being picked up -- here is the example. Keyword Searched for in Google -- "Maine Business for Sale" Our listing shows up on Page 1 -- # 8 Result URL returned is correct preferred version: - http://www.businessbroker.net/state/maine-Businesses_For_Sale.aspx However, the Page Title on this returned page is still the OLD page title - OLD TITLE -- maine Business for Sale Ads - maine Businesses for Sale & Business Brokers - Sell a Business on Business Broker Not the title that is designated for this page - New Title - Maine Businesses for Sale - Buy or Sell a Business in ME | BusinessBroker.net Ditto for Meta Description. Why is this happening? Why Does Ebay Allow Internal Search Result Pages to be Indexed?

I've always followed the best practice of setting internal search result pages to "noindex." Previously, our company's many Magento eCommerce stores had the internal search result pages set to be "index," and Google indexed over 20,000 internal search result URLs for every single site. I advised that we change these to "noindex," and impressions from Search Queries (reported in Google Webmaster Tools) shot up on 7/24 with the Panda update on that date. Traffic didn't necessarily shoot up...but it appeared that Google liked that we got rid of all this thin/duplicate content and ranked us more (deeper than page 1, however). Even Dr. Pete advises no-indexing internal search results here: http://www.seomoz.org/blog/duplicate-content-in-a-post-panda-world So, why is Google rewarding Ebay and Sam Ash with page 1 rankings for their internal search result pages? Is it their domain authority that lets them get away with it? Could it be that noindexing internal search result pages is NOT best practice? Is the game different for eCommerce sites?
