Should I nofollow/noindex the outgoing links in a news aggregator website?

We have a news aggregator site that has 2 types of pages:
First Type:
Category pages like economic, sports or political news and we intend to do SEO on these category pages to get organic traffic. These pages have pagination and show the latest and most viewed news on the corresponding category.Second Type:
News headlines from other sites are displayed on the category pages. The user will be directed to that news page on the main site by clicking on a link. These links are outgoing links and we redirect them by JavaScript (not 301).
In fact these are our websites articles that just have titles (linked to destination) and meta descriptions (reads from news RSS).Question:
Should we have to nofollow/noindex the second type of links? In fact, since the crawl budget of websites is limited, isn't it better to spend this budget on the pages we have invested in (first type)? -
Adding a no-follow to those links might make the most sense from what I can tell. In the end, they end up in a potential redirect cycle that you don't necessarily care about. If they have the same URL structure over time you might as well add them to the robots.txt, but it sounds like you might not always be able to do that if you're using a JS approach to it.

Hi - the content on our corporate website is pretty technical, and we include chemical element codes in the text that users would search on (like S02, C02, etc.) A lot of times our engineers request that we list the codes correctly, with a <sub>on the last number. Question - does adding this code into the keyword affect SEO? The code would look like SO<sub>2</sub>.</sub> Thanks.

Toxic Link Removal
Greetings Moz Community: Recently I received an site audit from a MOZ certified SEO firm. The audit concluded that technically the site did not have major problems (unique content, good architecture). But the audit identified a high number of toxic links. Out of 1,300 links approximately 40% were classified as suspicious, 55% as toxic and 5% as healthy. After identifying the specific toxic links, the SEO firm wants to make a Google disavow request, then manually request that the links be removed, and then make final disavow request of Google for the removal of remaining bad links. They believe that they can get about 60% of the bad links removed. Only after the removal process is complete do they think it would be appropriate to start building new links. Is there a risk that this strategy will result in a drop of traffic with so many links removed (even if they are bad)? For me (and I am a novice) it would seem more prudent to build links at the same time that toxic links are being removed. According to the SEO firm, the value of the new links in the eyes of Google would be reduced if there were many toxic links to the site; that this approach would be a waste of resources. While I want to move forward efficiently I absolutely want to avoid a risk of a drop of traffic. I might add that I have not received any messages from Google regarding bad links. But my firm did engage in link building in several instances and our traffic did drop after the Penguin update of April 2012. Also, is there value in having a professional SEO firm remove the links and build new ones? Or is this something I can do on my own? I like the idea of having a pro take care of this, but the costs (Audit, coding, design, content strategy, local SEO, link removal, link building, copywriting) are really adding up. Any thoughts??? Website Down
Hello guys, My website hasn't been reachable for couple of hours today and I can't really understand why as no links have been built, all the best practices have been followed regarding on page optimization. I also checked google webmaster tools and there are no warning messages, crawl problems or anything so I don't understand why this has happened. Now for some reason the website is up and running again.

Should I consider webmaster tools links and linked pages ratio to remove unnatural links?
I don't know this is a suitable place for post this question. Anyway I have done it. According to the Google webmaster tools, Links to your site page. My blog has considerable amount of links, from linked pages (from certain domain names). For an instance please refer following screenshot. When I am removing unnatural links, should I consider these, links from linked pages ratio? Almost all of these sites are social bookmarking sites. When I publish a new bookmark on those sites, they automatically add a homepage link. As a result of that, I got a huge number of home page links from linked pages. What is your recommendation? Links into website that are unnatural - a paid article
I prepared an article for another related website and posted it on my website - http://www.gardenbeet.com/garden_design_blog/garden-ideas/save-money-and-create-diversity-seeds-and-small-plants-are-better/ I was paid to write an article and provided a link to the related website at the end of the article - I declared the payment a good 10 months later the page where the article sits has become the 2nd most linked to page on my website - SEOmoz is giving it a Page Authority of 48 and all the links are coming from a wide variety of forums using one anchor text link phrase in the latest google update my homepage PR dropped by 1 - I am assuming the penalty came because of this article is it worth changing the URL to remove these spammy links to my website?

301s and Link Juice
