How Do I Know which links are bad?

Hi All
I have currently got a Manual Action on my Webmaster Tools account due to some unnatural links and I am in the process of seeding out the poor links with a view to having them removed or disavowed.
Other than looking at each link individually to see if it looks relevant or spammy. Any ideas on how I can gauge which links are bad and which aren't??

There is a lot that goes into dealing with this issue.
You will need some good tools that can be found here http://www.reconsiderationrequests.net/tools/
You need to focus on dofollow links and this may come as a surprise but also links that appear missing.
Download the latest links from WMT, Ahrefs & majestic.
Combine them and use excel or "ScrapeBox DupeRemove" available from the link above to remove and duplicates.
Use "Blackhatlinks.com Free Dofollow / Nofollow Link Checker" to see if the link is dofollow / nofollow or notfound for the webmaster tools links.
Once done you can start to look at what is good and bad.
Under a manual penalty you are under review by a real person and they are meticulous, they will make you remove links you never even created and all sorts of crazy stuff.
Almost all links are bad in Googles eyes, this includes urls, brand mentions and non optimized anchor text like click here.
You need to attack it hard and remove as much as possible, because a penguin refresh only comes around every 6 months, the next will probably be in Feb or April.
Remove anything that has optimized anchor text no matter what or try to get the text changed if its an incredible link.
The most creditable links are ones where multiple sites are mentioned that include your competitors in some form of comparison on a forum, article blog etc... Almost all others are trash.
Also some directories are ok, like dmoz, yahoo dir etc...
OK I Mentioned before about missing links, you will find links in WMT where the link does not appear anymore, BUT in the case of a directory it may have moved down to page 3 or 4 when it was on page 1 or 2 when first crawled. The link is still on the site and if you see the site itself is trash, add it to the disavow.
Dont bother adding links to the disavow file, add domains.
example:
domain:xyz.com
domain:abc.com
This will ensure you capture all links on those domains regardless if the move around.
If you do not want to do this all yourself there are many tools out there, like Link Detox and rmoov.

Gained a number of new 'do-follow' links - Good or Bad?
So, my client's site is on a subdomain of the parent site and there were a number of links previously pointing to the subdomain site from the main site which were all no-follow so were purely for referral/traffic benefits. Around the end of February, the main site changed all the links to 'do-follow'. Is this likely to have caused the decline we've recently seen in organic traffic to the site and a drop in rankings? I'm curious as to how that could have affected the site as we didn't know and have only just found out about it but I'm not sure how to show that it's led to a decline. Any help is appreciated!

Link from a directory
Hi, im submitting a clients website to some directories. They are a dental practice and I'm adding them to this website http://goo.gl/Tvyabd Once i added the business to its directory it asked me to add a link (in so many words) back to its website from my clients website. Is this ok to do or is it seen as spam? Im confused about this as sometimes directories are free and sometimes they ask for a fee for it to be fast tracked to put it on the website. I always check the Domain authority of the websites and make sure they are relevant to the industry that I'm working in but again not sure if this would be seen as "paying" for links. Thanks Ade

Reciprocol Links
Am I correct in stating that linking to every article about your company is a bad idea. I see a lot of sites with followed links to the articles that link to them. Is this not devaluing the link? I've been recommending removing the links or no indexing the page and no following the links. Any thoughts would be greatly appreciated.

I recently requested a link back from a site that is ranking 2nd for a term that i'm working on and they said they would gladly give me the link and remove my competitors but would also like me to have an ad on the same page for an annual fee that i could link to a landing page. I know that paying for links is no good and google can penalize you. so do i pay them and do a no follow to the landing page from the ad and call it a day? and how does google differentiate an ad from a link?

OSE shows links on sites but can't find links
Hi mozzers, I'm cleaning up our backlink profile and looking up anchortexts in OSE. I downloaded and selected one anchortext. However when I go to the sites OSE found, I can't find the links. I look in the source code and onpage keywords. Is it because of my lack of skills that I can't find the links 🙂 or isn't OSE working properly.

Link from each page or only from homepage
In addition to my main site (A), I also have another website (B) (question/answer) type, which has over 400,000 indexed pages in Google.
