I have well over 110 identical backlinks of widely varying quality - is it worth taking the page they're linking to down?

The site on which I'm working has been experiencing a month-to-month decline since the Panda and Penguin updates - I didn't get an unnatural links notification, but have clearly fallen off the face of Google with many of the more important rankings. After running a scan on my backlinks, I found over 110 identical backlinks (it looks like the same medical definition and my website is listed in the endnotes as a source - just the URL, not anchor text), some from reputable websites with high pageranks and others that look very 'spammy.'
We've redesigned the architecture of the site, so the actual link itself has a 301 redirect on it, but I'm just wondering exactly how much of a liability is it to have these links out there? I'm guessing it's an all or nothing kind of thing given the identical content on each page - on one hand, I'm pretty frantic to get to the root of the Google penalties and get back in their good graces. On the other hand, I don't want to kill the site completely by going after a set of valuable links.
Has anyone dealt with this before?

Sorry for the misunderstanding.
The links being from identical content should not be harmful to you - this sort of citation is fairly common, e.g. when a site has shared a piece of viral content like a video, infographic, tool (calculator etc.) or cited case study that others reproduce and link back to. I'd be far more concerned about the quality of the linking sites.
I think the duplication question will also be even less of an issue if you remove the poor-quality links: identical citations from high-quality sources will pass as normal and not malicious liking activity.

Thanks for the response.
I'm familiar with the process of asking for link takedowns and for going through the disavowal process - the main thing I'm asking is whether or not having **identical **links is harmful - the pagerank for several of the linking sites is quite high, the backlink itself is an endnote to what looks to be a repeating set of glossaries about a medical procedure... many other backlinks are completely unambiguous about whether or not they should be removed altogether, but I'm looking for a bit of clarification as to whether or not it's ok to have that many identical links in terms of google's hamfisted approach to penalizing.

This is not an uncommon problem - have you tried contacting any of the spammy sites and requesting the links be taken down? Link take-downs are also very common nowadays and are a good way of both culling undesirable links and gathering "evidence" that you have tried to clean things up if you need to send a reconsideration request to Google.
If the request to take down the link comes from an official company email address, and you follow up within ~10 days to sites you get no response from, link removal requests can be quite successful. Granted, there will be some sites you cannot contact or who don't get back to you (and some will ask for money to take the link down - it's up to you if the price they ask for is worth it). If you are truly dealing with penalties, removing links is a lot more effective than other options.
One other option is to "disavow" the bad links through Webmaster Tools - more information on link disavowal is available here: https://support.google.com/webmasters/answer/2648487?hl=en
We have always found, however, that actually removing the links is most effective, and that disavowal is a good tool for when you can't remove some of the links.

Once you have cleaned up links / disavowed them how to get google to take notice quicker
Once we have contact webmasters and had some links removed / changed from money anchor text to brand anchor text. Or failing that once we have submitted spam URLs to our disavow file, should we just wait and keep and eye on the how quickly google re caches the URLs or should we try and force google to recrawl the urls quicker by submitting them to Google's submit url tool ?

Are links from BBB on non-accredited business pages helping SEO?
I've been doing a lot of research on BBB and the site's value. I know you have to pay for accreditation as well as a link, and most search engine optimizers says it's worth it. I added a company to BBB in October, but I did not pay for accreditation or a link, and yet a link still appears on the business' BBB page. Is this link still a followed link? Does Google view it as an important link? If a non-paid link on BBB is still good, I don't see too many more benefits to BBB accreditation than the trust factor and possibly gaining an A+ ranking.

Diluted Link Pages
When looking at a competitor's links, is it worth the time to try to get listed on sites they're listed on if all they seem to be are pages with links? Here's an example: http://blacktieaffairlimousines.com/links.html I'm finding a lot of these, along with other low quality links from sites in other countries such as China, that have nothing to do with their business. This is for a self storage company. Most of what I'm finding are what seem to be more "old school" link building (farming).

Hi Everyone, I have been trying to increase my companies presence on the web by creating back links of our site to other sites. I realize that our site sent actually allow for back links and was thinking about devoting a page to this. I few sites i have approached have asked for reciprocal links so i thought it mite be useful to have a space that allows for this. Doe anyone have any advice about allowing for back links on your website. Is there an optimum number that i should be mindful of if I'm going to add links to my site? Why don't directory backlinks show up in Open Link Explorer?
Why don't we see linking root domains like yelp, google, yahoo, etc? Is there any way to get a more accurate list of links to a domain where webmaster tools are not an option?

Why are reciprocal links still being used widely?
Looking at my competitors backlink profiles they all seem to have lots or reciprocal links and banner exchanges etc... I thought that only one way links really had any value. The reciprocal links they do have appear to be pretty spammy but the sites are still ranking well? Should I be adopting reciprocal links and banner exchanges. I know these strategies worked years ago but surely not in 2012?

Getting a link from a page on a site with high site DA but low PA?
Does anyone know if it is still worth it getting a link from a page on a site with a really low Page Authority - say a news page on a site that has an SEO Moz tool bar PA of just 1 or 2, but the domain of the site has a high DA like say 83 Is this worth getting?? Thanks

Links from low PA pages on high DA sites... What effect do they have?
My company's website has inbound links from very high DA websites (LinkedIn 96, Yelp 91, etc.) but from pages with very low PA (1). These low PA pages are the company listings pages. In the case of Linked In, there are several products/services listed with ideal anchor text to the relevant pages on our site. How do these links effect our overall ranking and trust, and why aren't they listed when I use OSE to analyze my pages? Thanks!
