What is best way to evaluate external links to my site?

What is the best way to evaluate external links coming in to my site? I have been working on trying to build links by commenting on blogs/forums and adding to directories, etc. I've run link reports through Open Site Explorer and Yahoo and they never seem to show the same links coming in. For example, i run link eport on Open Site Explorer and it will show links coming into my site that Yahoo doesn't show, and vice versa.
I guess I'm trying to figure best way to monitor each week new links coming into my site to determine if my efforts are fruitful. Also, is there a certain period of time that should pass from time I put my link on another site (ie, a blog) until it will show up in OPen Site Explorer?
Thanks! Oh, and I use the NoDoFollow Add-on for Firefox to only comment on those sites that do follow. Not sure if that's really effective or not.

I have found it hard to evaluate links on a weekly basis, too. All tools give different results. You need to pick 1 tool, create a spreadsheet, and then track links with that same tool week to week. At least you should know on a relative basis if you're improving or not, even if you're not getting the exact true link count.
The Link Analysis tab of SEOmoz shows some stats (external followed links, followed links root domains, unique C-blocks) that are useful to track over time, but they only update about once a month (note to SEOmoz: weekly would be great)
The one thing you CAN track week to week is your SERP rankings, on the Rankings tab. You can track number of phrases you have in the top 3, as well as number of phrases on page 1. If your external link building is progressing then those numbers should go up week over week.
And those numbers drive your organic search visits per week, which you can view on the Traffic tab, or in Google Analytics directly.
As far as follow/no-follow goes, remember that you want a 'normal' anchor text distribution and usually a normal anchor text profile will include some no-follows. So keep some no-follows in there...

It sounds like your question is about measuring the effectiveness of your SEO efforts more than anything. In this case, number of external links really isn't going to give much away. Here are some alternative metrics:
Search traffic excluding brand name
Increases in search traffic volume is strongly and positively correlated with SEO. Because you will always rank for brand name queiries and searchers will always find your brand if they are searching for it - these searches add noise which is why we exclude them when measuring SEO effectiveness.
Keyword rankings
You may be focusing on 10 to 20 keywords on your campaign. Measure the rankings and see if the pattern is increasing. However, this metric on its own can be misleading as keyword ranking may not improve while long tail (search) traffic is sky rocketing!
Absolute conversions
The end goal. Have you seen an improvement in the number of conversions? Use Google analytics to set up goals and measure the number of goals coming from visitors that found you through search.
Apologies if I've somewhat strayed from your original question - but I feel that you should not be measuring whether or not your SEO "efforts are fruitful" by monitoring new links.

What do you when the wrong site links to you?
In doing research of our backlink profile, I've found a couple dozen of links from off-topic websites linking to us. You see, our domain is Voices.com and tends to scoop up links from unrelated sites that are clearly trying to link to another site such as evp-voices.com or areavoices.com or dozens of others. What would you do? Ask the webmaster to remove them because they are completely unrelated? Or would you keep them if you believed they aren't causing any harm?

Header and Footer Links on Home and other catelog pages of site
Hello, in our site www.mycarhelpline.com - we have just reworked on header and footer links. Have removed lost of unncessary footer links. However, the header links on extreme top right side has some links like - login, register, about us, partner with us etc. Is is that google will give importance to these links and i rather should move them to footer links of page and should move the most important anchor links on the top header. Pl suggest

Best Way To Set Up Link Structure
I have set up each page on my site to be a landing page as it were . Employing a couple of concepts one of which being that I do not want the user to browse away from the page to a page that has no contact form on it . I would in fact prefer as most landing page companies seem to agree that the user stay on the page where they land and contact me through the form . I currently have a page called my domain/links that displays a superfish Joomla menu that I have not styled or done anything with really because I only use it to access the pages while editing and have no real intention of a user Actually finding the page . I intend on eventually deleting it . Most of the pages on the site are directed towards geographical cities in the surrounding area . The pages are not duplicate content obviously but they are all speaking pretty much the same message to my audience . Hey this company does electrical work in your town . I have no problem with putting a text link menu at the bottom of the page before the footer with all of the pages on the site . However this being a content management site I could simply put this at the bottom of every page . Should I do this ? Or should I put this only on the home page and then have all the other pages link back to the homepage . Or should I do a hybrid of this and put them all on the home page and then on the other pages put Four or five links to different services that we do such as recessed lighting , under cabinet lighting , get a quote . Pages such as this that I actually want the user to possibly browse to Such as in a traditional website model . I am a firm believer that keeping the person on this page Leads to higher conversions . However visually speaking the opportunity to fill out the form is there on every page . There are many things to consider so I would like a few professional opinions . Thanks ! PS Merchant circle has been getting some negative press lately . I have a blog there that has a great page ranking . Previously I was copying a version of my text links and posting it at the bottom of my blogs . Is merchant circle still in good staining and a good bet for links ? opinions comments thank you !

Are link exchanges bad for SEO these days? Also, is adding my site to free yet relevent directory sites a bad idea?
I operate a computer services company in Eugene, Oregon called "Eugene Computer Geeks". We do a lot of web design, and need incoming links to my site very badly. Lately I've been asking clients if they would link to me, but they almost always ask for a link in return. If we exchange links, does Google penalize my site? Would the incoming link be better for SEO if I'm not linking back to the other site? ALSO Is it possible that manually submitting my site to free, yet relevant web directories would hurt my rankings? It's not a big deal to me if it doesn't help my rankings, as I see a benefit to having my site listed, but wanted to make sure there wasn't a chance that it would hurt my rankings. As far as I know all the directories are free from SPAM, porn, warez, or anything like that. Thanks!

Why does Open Site Explorer list Twitter and Facebook links for one of my sites and not others
One of my sites has the nofollow backlink listed for Facebook and Twitter while 2 other sites do not. All 3 sites have had accounts for over a year. Does the amount of interactivity with the social media profiles have to do with it? I know it is a nofollow link but I was just curious as those profiles might help with the brand signal etc.
