What is the best tool to calculate the total link distribution throughout a site? I know opensiteexplorer.com's "top pages" breaks down the numbers for you? Are there any others?

www.domain.com has 50,000 links from 3,000 domains. **Those 50,000 links point to x number of pages. **

Have you tried using Linkscape? It's a great tool that can help you distinguish how many blog links you acquired, nofollows, follows, directory links, .edu links, etc. That is assuming if you know how to use excel.
I could be misinterpreting your question so I do apologize in advance, but the way I usually find a link distribution on a clients website or a website I am working on, I would use linkscape than download the data in .csv and open it in excel.
Than using Distilled's awesome post on becoming a SEO Ninja on Excel http://www.distilled.net/excel-for-seo/, I would break up my links into blog links, .edu links, .gov links, directory links, etc and this would give me a clear picture on what my websites links distribution is looking like, or what my competitors link distribution is looking like.

"link distribution throughout a site" sounds like it could mean many different things (ie. follow vs. nofollow, external vs. internal, etc).

Unpaid Followed Links & Canonical Links from Syndicated Content
I have a user of our syndicated content linking to our detailed source content. The content is being used across a set of related sites and driving good quality traffic. The issue is how they link and what it looks like. We have tens of thousands of new links showing up from more than a dozen domains, hundreds of sub-domains, but all coming from the same IP. The growth rate is exponential. The implementation was supposed to have canonical tags so Google could properly interpret the owner and not have duplicate syndicated content potentially outranking the source. The canonical are links are missing and the links to us are followed. While the links are not paid for, it looks bad to me. I have asked the vendor to no-follow the links and implement the agreed upon canonical tag. We have no warnings from Google, but I want to head that off and do the right thing. Is this the right approach? What would do and what would you you do while waiting on the site owner to make the fixes to reduce the possibility of penguin/google concerns? Blair

Best practice for expandable content
We are in the middle of having new pages added to our website. On our website we will have a information section containing various details about a product, this information will be several paragraphs long. we were wanting to show the first paragraph and have a read more button to show the rest of the content that is hidden. Are Links from Homepage safe?
I have the option of getting a link from 2 websites home pages. My site is a financial service website. I want to know if it is safe to do so. The first site is a hotel site, so their content has no relation to my site And the second is a Google News website about finances They have offered me a section in the sidebar to have a sentence or 2 about my site with a link. De-indexed Link Directory
Howdy Guys, I'm currently working through our 4th reconsideration request and just have a couple of questions. Using Link Detox (www.linkresearchtools.com) new tool they have flagged up a 64 links that are Toxic and should be removed. After analysing them further alot / most of them are link directories that have now been de-indexed by Google. Do you think we should still ask for them to be removed or is this a pointless exercise as the links has already been removed because its been de-indexed. Would like your views on this guys.

The missing link?
Hello and Welcome Moz friends! Thanks for taking the time to look at my problem. On my website I've optimized our content to match the keywords I have selected for the site.
