How to handle a merge with another site

I own a gaming site at legendzelda.net
Recently a site zelda-temple.net wanted to merge communities and sites. We pretty much scrapped their content (a lot was articles I already had topics on), merged the user databases, and redirected the domain to mine.
What is the best seo way to redirect that domain. I tried to set up a 301 on the entire domain to gain all the backlinks that site had (A LOT) but it seems as if a lot are not being picked up by the open site explorer and other tools.
Advice?

The main focus of my site is news and coverage on the most recent games.

The other games are older and get less coverage and sadly my site was not around when some of these games came out (back to the 80's) so I am focusing on news and the most recent games. As you will see the page linked there has a better PA than some the older games as this one just came out and was the focus for quite some time.
So am not looking to boost the PA for most inner pages. Just wanting to get all the pages from that old site to go to my main page, get the news, see who I am, and hopefully become a daily reader.

I do not believe that will work for you the way you are hoping. As it stands, what you are doing is redirecting every page on zelda-temple to legendzelda.net, your home page. Since I don't know much about legends of Zelda (I am more of a Modern Warfare kinda guy)
I am assuming the site generates money from sponsors and that those sponsors are on various pages throughout.
If someone wants to go to a given page for say "majoras Mask", your PA there is 21 (you only have one linking root domain) whereas your homepage today is at 51.So long as you believe all will come to the homepage and stay there long enough to look at sponsors before going on, leave it as is.
If you want to enhance the site and have more people seeing individual pages (through better ranking) as opposed to the homepage, you need to change the 301 so that you are linking url to url.

I have implemented this and it seems to be working now. Does this look like a solution that will work and if so will I start to see the links coming toward the new domain here when the linkscape update goes down next month?

I have tried a variety of 301s and rewrites with no success.
And this merger actually went down back in late October and i had the domain redirecting to my new one and been checking for updates to the linkscape since then and havent seen anything.

if your 301 is domain to domain it will not work or will take forever. You need to set up the 301 in the .htaccess file and do it url to url. So, if you had zelda-temple.net/xyz/ and on your site you had othertemple.com/xyz you would 301 the zelda/xyz to yoursurl/xyz.
This way the link juice will be transferred around 90%
Typically we see as much as 95% transferred over several months.
As to showing in OSE, due to the timing of the crawls you will not see changes for 5 to 7 weeks and then monthly thereafter. No need to watch that daily. The schedule for the crawl is here: http://apiwiki.seomoz.org/w/page/25141119/Linkscape-Schedule

How can I best handle parameters?
Thank you for your help in advance! I've read a ton of posts on this forum on this subject and while they've been super helpful I still don't feel entirely confident in what the right approach I should take it. Forgive my very obvious noob questions - I'm still learning! The problem: I am launching a site (coursereport.com) which will feature a directory of schools. The directory can be filtered by a handful of fields listed below. The URL for the schools directory will be coursereport.com/schools. The directory can be filtered by a number of fields listed here: Focus (ex: “Data Science”) Cost (ex: “$<5000”) City (ex: “Chicago”) State/Province (ex: “Illinois”) Country (ex: “Canada”) When a filter is applied to the directories page the CMS produces a new page with URLs like these: coursereport.com/schools?focus=datascience&cost=$<5000&city=chicago coursereport.com/schools?cost=$>5000&city=buffalo&state=newyork My questions: 1) Is the above parameter-based approach appropriate? I’ve seen other directory sites that take a different approach (below) that would transform my examples into more “normal” urls. coursereport.com/schools?focus=datascience&cost=$<5000&city=chicago VERSUS coursereport.com/schools/focus/datascience/cost/$<5000/city/chicago (no params at all) 2) Assuming I use either approach above isn't it likely that I will have duplicative content issues? Each filter does change on page content but there could be instance where 2 different URLs with different filters applied could produce identical content (ex: focus=datascience&city=chicago OR focus=datascience&state=illinois). Do I need to specify a canonical URL to solve for that case? I understand at a high level how rel=canonical works, but I am having a hard time wrapping my head around what versions of the filtered results ought to be specified as the preferred versions. For example, would I just take all of the /schools?focus=X combinations and call that the canonical version within any filtered page that contained other additional parameters like cost or city? Should I be changing page titles for the unique filtered URLs? I read through a few google resources to try to better understand the how to best configure url params via webmaster tools. Cross links between sites
hi, We have several ecommerce sites and we cross linked 3 of them by mistake. We realize that the sites were linked through WMT, We have shut down 2 of the sites about 2 months ago, but WMT still shows the links coming from those 2 sites. how do we make sure that google will see the sites are shut down. Is there a better of way resolving this issue. We are no longer using those sites, so do not need them to be active. whats the best solution to show google that the links are no longer there. Crawler shows that it was able to crawl the site 45 days after it is shut down. thanks nick

Can we use our existing site content on new site?
We added 1000s of pages unique content on our site and soon after google release penguin and we loose our ranking for major keywords and after months of efforts we decided to start a new site. If we use all the existing site content on new domain does google going to penalized the site for duplicate content or it will be treated as unique? Thanks

How a google bot sees your site
So I have stumbled across various websites like this: http://www.smart-it-consulting.com/internet/google/googlebot-spoofer/ The concept here is to be able to view your site as a googlebot sees it. However, the results are a little puzzling. Google is reading the text on my page but not the title tags according to the results. Are websites like this accurate OR does Google not read title tags and H1 tags anymore? Also on a slighly related note. I noticed the results show the navigation bar is being read first by google, is this bad and should the navigation bar be optimized for keywords as well? If it did, it would read a bit funny and the "humans" would be confused.

Adding no follow links on my site
I am getting a warning about having too many links on my page www.accessoriesonline.co.uk (152) but I don't want to remove any links from the site. Its an ecommerce site with categories across the top, featured products and then a further category navigation in the footer. Would it be beneficial if I added a rel="nofollow" to the links in the footer as these are duplicates of the one's in the header or would this harm the links in the header and the destination URL's which I definitely want to be crawled? Also, does anyone know if SEOMOZ considers links with a rel=nofollow as an actually link when they calculate their overview? Thanks in advance

Xenu Alternative for Large Sites
