Internal linking structure

howdy SEO moz people,
I had a quick question about internal linking. I am using the WP platform for my website and on one of the widgets I have a category widget that shows all the pages, (on every page).
I wanted to know that when if i make a new post or page does it matter if the internal anchor texts are on the content itself or is it suffice to have it on the side bar within the widget?
Basically what im asking is does it matter if i have anchor text links on the content itself or is it ok to have it anywhere on the page. and if it does matter to have it on the content, please help out on any suggestions on where to place them. thanks

There is PageRank, and there is relevancy and authority.
For relevancy you want the link to come from within the content and with relevant link text.
With PR you may want to think about pushing page rank onto your landing pages. With a full menu on every page, you are speading your PR evenly over every page rather then pushing it onto your landing page.

my site has 17.5m Total links according to Moz (16.6m internal follow & 840k no follow) i think i have a problem...

Need advice on the better URL structure to go with
I am rebuilding our existing website on a new platform and need advice on which URL structure would be the most ideal. The following examples are of a product that we have with a very long page title. Not all of our products have titles this long, but enough of them do to cause some concern. I was also wondering if I should end the url with file type .html or if leaving it out is better. Thanks in advance! Internal Links Catalog (too many links)
I have several car catalogs that I use to direct my customers to the parts for their vehicle. Example:http://www.mikesfuel.com/Acura_c_69.html My customers like the approach. They can easily find their vehicle, then scan the columns for the parts that they need. Each part number is a link and the part numbers are sometimes posted several times in one column. All of the links are internal to the web site. My fear is that this is going to be treated as a link farm. I have considered using a PDF catalog with links, but that is going to be hugely expensive. When should I dofollow a link?
I know I should have all my affiliate links as nofollow but when should I dofollow a link? When will it HELP me to have a dofollow link? Right now - all my links are nofollow because I haven't figured out how to have nofollow and dofollow in the same blog post. Any info appreciated!

Remove internal site SERPS from Google Index?
1. Internal Serp pages did not have a robots meta tag 2. As a result, client site has thousands (~4,400) of internal site SERP pages in the Google index. 3. We added the NoIndex, Follow attribute to all internal SERPS 4. We Disallowed: domain.com/internal-search-operator in Robots.txt 5. No new SERP pages are being indexed, but the other 4000 something that were already there are still in the index weeks later. 6. The pages are dynamically created and still work, so I can't use the Remove Content tool from google, because the pages don't 404. Is there any way to get these pages out of the index besides just waiting and hoping google eventuall drops them? Thanks

Excessive Internal Links & links to same location
Hi, When Google is counting internal links on a page and it comes across two links to the same url, do both of the links count towards Excessive Internal Links? The reason I ask is that on our website we allow users to navigate through the website in different ways (either by dropdown menus or side menu or through breadcrumbs); which cause some links to appear multiple times on the same page. Any thoughts? K.

Too many On-Page Links warning + Javascript Menu
We do have javascript menus on each page. These are used by a visitor to contact a specific office in a specif city. Could this be where all these links are being counted? I don't see them elsewhere? What about links that are in the footer? They actually link to the same pages as the menus, but are just straight links.
