Can our white hat links get a bad rap when they're alongside junk links busted by Panda?

My firm has been creating content for a client for years - video, blog posts and other references.
This client's web vendor has been using bad links and link farms to bolster rank for key phrases - successfully. Until last week when Google slapped them. They have been officially warned on WMT for possibly using artificial or unnatural links to build PageRank.
They went from page one of the most popular term in Chicago for their industry where they had been for over a year - to page 8 - overnight. Other less generic terms that we were working on felt the sting as well.
I was aware of and had warned the client of the possibility of repercussions from these black hat tactics (http://www.seomoz.org/blog/how-google-makes-liars-out-of-the-good-guys-in-seo#jtc170969), but didn't go as far as to recommend they abandon them.
Now I'm wondering if one of our legitimate sites (YoChicago.com), which has more than its share of the links into the client site is being considered a bad link. All of our links are legitimate, i.e., anchor text equals description of destination, video links describe the entity that is linked to. Our we vulnerable?
Any insight would be appreciated.

I'm glad that you had the foresight to warn the client ahead of time. A lot of people are learning the hard way that quick-and-cheap link building methods can indeed cause penalties. My inbox is full of examples
Worry about links coming into your site that aren't legit, and links going out of your site that are irrelevant to low-quality sites. The fact that YoChicago.com happens to link to a site that has an unnatural link profile should be no problem.

I dont believe Google punishes sites for external links, they cant. If they did my competition would be F'd.
All the warnings and fuss is about "over stuffing keywords" on a page or doing other unnatural activity on a page.

Back in April of 2014, Rand performed an experiment to determine if Google clicks-throughs made a difference on rankings. He Tweeted and asked people to search on a specific term, and then click on a specific listing, to determine if the immediate clicks made a difference. Within 2.5 hours, his search listing went from #10 position to #1 position. My question is this: If this experiment still works today, could you right click, copy link address of the SERP listing from Google's page and put it in a Facebook or Twitter post, and receive the same results? Or would this be gaming the system? No cache still a good link for disavow?
Hi Yall, 2 scenarios: 1. I'm on the border line of disavowing some websites that link to me. If the page is N/A (not available) for the cache, does that mean i should disavow them? 2. What if the particular page was really good content and the webmaster just has the worse seo skills in not interlinking his old blogs, hence why the page that's linking to me is N/A for cache, should i still disavow it? Webmaster Tools Showing Bad Links Removed Over 60 Days Ago
Hello, One of my clients received the notorious message from Google about unnatural links late last March. We've removed several hundred (if not thousands) of links, and resubmitted several times for reconsideration, only to continue with responses that state that we still have unnatural links. Looking through the "links to your site" in google webmaster tools, there are several hundred sites / pages listed, from which we removed our link over 60 days ago. If you click each link to view the site / page, they contain nothing, viewable or hidden, regarding our website / address. I was wondering if this (outdated / inaccurate) list is the same as the one their employees use to analyze the current status of bad links, and if so how long it will take to reflect up-to-date information. In other words, even though we've removed the bad links, how long do we need to wait until we can expect a clean resubmission for reconsideration. Any help / advice would be greatly appreciated -

How many times should one submit the same article to various websites? 1 time? 10 times? What is okay to do with the most recent Panda update?'
For link-building purposes, seemingly it was okay to post the same article to multiple sites for links in the past. However, after the most recent Panda update our thought is that this may not be a good practice. So the question is, how many times is okay to submit an article for link building purposes. Should you always only submit to one site? Is it okay to do more than once? What is the right way to submit for link-building in Google's eyes? Thanks
