The Site: search and Flow of PageRank

It is my understanding that if I do a search for site:mydomain.com the results are like every other SERP in that the most authoritative pages are ranked higher.
So obviously I would expect my homepage to be first (in most cases), then followed by main category pages, etc.
My question is has anybody ever seen disturbing results when doing this (i.e. pages that should have no authority outranking main category pages)? Is this always an issue with site structure or can you think of other factors that may cause this?

When I do a query like that I get "most relevant pages" returned.

How do I get the keywords coming into a page on the new Google Webmaster Tools Search Analytics? Used to be there in the old version. You would just view your most popular urls and when you expanded the urls you would see the terms driving the traffic. How do I see the most popular keyword queries for a given page in the new tool? Making Filtered Search Results Pages Crawlable on an eCommerce Site
Hi Moz Community! Most of the category & sub-category pages on one of our client's ecommerce site are actually filtered internal search results pages. They can configure their CMS for these filtered cat/sub-cat pages to have unique meta titles & meta descriptions, but currently they can't apply custom H1s, URLs or breadcrumbs to filtered pages. We're debating whether 2 out of 5 areas for keyword optimization is enough for Google to crawl these pages and rank them for the keywords they are being optimized for, or if we really need three or more areas covered on these pages as well to make them truly crawlable (i.e. custom H1s, URLs and/or breadcrumbs)…what do you think? Pop up question and link flow?
Does a pop up like the one on this site www stressfreeprint co uk (top left corner about us, who we are) count as an external link or would link juice not flow to it. I like to have a few pages that i don't want to waste link juice on but would still like to have them and hope this is the answer.

Site Migration of 4 sites into 1?
Hi Guys, I have a massive project involving a migration of 4 sites into 1. 4 sites include: **www.MainSite.com ** www.E-commerce.com www.Membership.com www.ResearchStudy.com Goal of this project is to have 1-4 regrouped into Main Site I will be following the best practice from this post https://moz.com/blog/web-site-migration-guide-tips-for-seos which has an awesome checklist. I am actually about to start Phase 3: URL redirect mapping. Because all of these sites have hundreds of duplicates, I figured I should first resolve the Main Site dup issues before creating the URL redirect mapping but what about the other domains (2,3,4) though? Should I first resolve the Dup issues on those ones as well or it is not necessary since they will be pointing into the Main Site new domain? I want to make sure I don't overwork the programming team and myself. Thanks For sharing your expertise and any tips on how should I move forward with this.

Moving career site to new URL from main site. Will it hurt SEO for main page?
For one of our clients we are building a career site and putting it under a different URL and hosting service (mainly due to security concerns of hosting it under the same host and domain). almost 100% of the incoming traffic to their current career section (which it is in a sub-folder) receives traffic for branded keywords (brand + job/career/employment), that is, there are no job position specific keywords. The client is now worried that after moving the site, the inbound traffic to the main site will be severely affected as well as the SERP results. My questions are, will the non-career related SERPs be affected? I don't see how will they be but I could be wrong If no, how could we reassure her that the SEO to the main site wont be affected? are there any case studies of a similar case (splitting part of the website under a new URL and hosting service?) Thank you for your help. PS: this is my first post so please forgive me if this has been asked before. I could not find a good response.

Recovering from a site migration
Hi. I've been working on http://www.alwayshobbies.com/ for a number of months. All was fine, but then we had a site migration which involved a huge number of redirects. There's been a couple of similar moves in the past. As a result, rankings have plummeted. To resolve this, we're considering letting all the old pages 404 by turning of the redirects, and removing all links to them where we can. Some key pages could have canonicals added, but basically we're looking to purge as much as possible. Does this sound like a reasonable tactic?

Best practice for site maps?
Is it necessary or good practice to list "static" site routes in the sitemap? I.e. /about, /faq, etc? Some large sites (e.g. Vimeo) only list the 'dynamic' URLs (in their case the actual videos). If there are urls NOT listed in a sitemap, will these continue to be indexed? What is the good practice for a sitemap index? When submitting a sitemap to e.g. Webmaster tools, can you just submit the index file (which links to secondary sitemaps)? Does it matter which order the individual sitemaps are listed in the index?
