Persistent Unnatural Links in Webmaster tools

We recently were notified about unnatural links from two websites (totalling a few thousands links each). We went to the websites and asked them to remove the links, which they apparently did.
After this we applied for reconsideration to Google, explaining the situation, however they came back and said we still have links. We noticed there were still links, however there were less than before, and so we once again asked the sites to remove all the links.
Now we are sure all the links are gone as when we click a random link and view the page source there is no reference to our site, however WebMaster tools is not updating the link list, claiming we still have thousands of links.
Do we have to apply for another reconsideration request to get them to re-crawl the sites to get rid of the links, or should it happen automatically?

Thanks for the answers everyone. I'm currently going through and making a spreadsheet of the sites who are linking more than 100 times.
Some of the sites I have no idea why there are links or why there are hundreds for them for that matter. We are going to contact them all (if we can find their contact details) and then apply for reconsideration.

I'm guessing that you have other links that you probably think are ok but are unnatural in the eyes of Google. I have found that most webmasters, when evaluating their links tend to be too lenient.
Any link that was built by you or an SEO for the point of increasing your Google rankings is considered unnatural in the eyes of Google. It may have been the two websites you mentioned that set off the penalty, but now that you've got a penalty you've got to come totally clean.
You need to make an attempt to contact each website that has a potentially unnatural link to your site using all means possible - email address from site, contact form, and email from whois data. If you can't get a link removed then you need to show in your reconsideration request a copy of every attempt to get the link removed. That usually does the trick, but it's a lot of work!

It's so hard to tell whats natural and what's not in Google's eyes, i think the rule of thumb here is, if you have paid someone to do link building for you question those links and start there, also look out of poor directory submissions too (there are some good directorys) however you know the ones i mean.
Download the links in WMT and start there,
It's an absolute pain in the backside as you will never know what links your removing and how Google views them
Make a Google doc's account, list every single link you can find, Visit every single one of those links and catalogue what has been done, if its been removed note is has been removed , if you have requested the removal note that down too so in your next reconsideration request Google can see you have been actively trying to resolve the issues, and don't forget to link in that Google doc
If you have used a 3rd party who's is getting your link building for you be honest and name them, if you know you have done wrong apologise and tell them it will never happen again,
Never say its a competitor as that is very highly unlikely, you may have 1000's of links so good luck and it wont be easy,

Yes, you shall again have to apply for the reconsideration. But before applying, make sure clean your overall link profile. You should only have natural links (or should appear as natural, which Google can't detect).
Once you're sure that there are no thin quality, unnatural links, you can again apply for reconsideration.

On our site by mistake some wrong links were entered and google crawled them. We have fixed those links. But they still show up in Not Found Errors. Should we just mark them as fixed? Or what is the best way to deal with them?
Some parameter was not sent. So the link was read as : null/city, null/country instead cityname/city

301 and 302 for same link
Just trying to find out if this may be the root of a slight traffic dip and also if we should be redirecting differently. We relaunched and did 301 redirects to the new site, initially. Then, we decided to change from http to https. Our HTTP status now looks like this when using the MozBar: HTTP/1.1 301 Moved Permanently – http://site.com/oldurl

Will links be counted?
We are considering a redesign of our website and one of the options we are considering is to come up with something along the lines of http://www.tesco.com/, with rotating top offers. The question I am wondering is whether or not the links (ie. the blue links on the left side of the main graphic) will be visible to the spiders, and if not, whether there is a way to code it so they are?

Webmaster Tools stopped updating my sites
On Feb 6th WMT stopped updating the stats for my two main sites. I have seen other people complain about this but it seems like it's not known what causes it or if it's by design. Does anyone here have any insight on this issue? Thanks, Greg Davis AntiqueBanknotes

When should we use Remove URLs feature on Google Webmasters Tool?
Hi there, I run an ecommerce website on Magento. We are no longer using a category. It actually does not appear on the menu: mydomain.com/category.html If this is the case, do you recommend to remove it through the Removal URL feature on GWT? Removing links - Best practice
Hi I have noticed on webmaster that I have a lot of links to my sites from link building directories. Either I did this many years a go or somehow they've linked to me. Would links to link building directories harm my site? i.e linkspurt.com pingerati.net I have quite a few and just wondering what to do with them. Also I have some customer sites which are massive one site has 38,000 links coming to my site as I have put a credit that I built the site with a link back to mine. It has a low score in Google would this also harm my site? Any advise would be appreciated.

Does the Referral Traffic from a Link Influence the SEO Value of that Link?
If a link exists, and nobody clicks on it, could it still be valuable for SEO? Say I have 1000 links on 500 sites with Domain Authority ranging from 35 to 80. Let's pretend that 900 of those links generate referral traffic. Let's assume that the remaining 100 links are spread between 10 domains of the 500, but nobody ever clicks on them. Are they still valuable? Should an SEO seek to earn more links like those, even though they don't earn referral traffic? Canonical Link for Duplicate Content
A client of ours uses some unique keyword tracking for their landing pages where they append certain metrics in a query string, and pulls that information out dynamically to learn more about their traffic (kind of like Google's UTM tracking). Non-the-less these query strings are now being indexed as separate pages in Google and Yahoo and are being flagged as duplicate content/title tags by the SEOmoz tools. For example: Base Page: www.domain.com/page.html

Tracking: www.domain.com/page.html?keyword=keyword#source=source Now both of these are being indexed even though it is only one page. So i suggested placing an canonical link tag in the header point back to the base page to start discrediting the tracking URLs: But this means that the base pages will be pointing to themselves as well, would that be an issue?
