Site structure from an SEO standpoint

I am fortunate enough to be working with a client who is still building their website. From a site structure standpoint, what can I look for with my SEO hat as they build their wire frames and storyboard their site? I want to make sure I don't miss any components that might be helpful short and long term

What kind of site is it?
I would make sure the homepage has plenty of space to include content. Wether that is a content block or integrated into the different elements on the homepage. Either way, you want to be able to add content or use images very wisely. If there is a slider, make sure Google can view each image and the information with that image.
I would make sure the subpage's content shows up before the sidebar.
Make sure they add images wisely and use CSS whenever possible. I've had too many sites that are all images instead of content blocks and it kills opportunity.
Navigation needs to be scrollable and doesn't include the H1 tag. It seems as if designers use the h1 tag too often to be the main navigation in sidebar. Watch out for that.
I'm sure others will have some more advice but those are a few things I'd have my eye on.

Lightboxes and SEO
Do lightboxes (AKA popup boxes when you click "learn more" type CTAs) have any negative effect on SEO? We are looking at revamping our sites to have more of a tiled approach, and a lightbox with summary content popping out with additional CTAs, directing to pages with more information or free trial pages. Why is my m-dot site outranking my main site in SERPs?
My client has a WP site and a Duda mobile site that we inherited. For some reason their m-dot site is ranking on P1 of Google for their top KWs instead of the main site which is much more robust. The main site might rank beyond page 5 when the generic home page for their m-dot site appears on P1. Does anyone have any idea why this might be happening?

Any Suggestions For My Site?
I've recently started a website that is based on movie posters. The site has fundamentally been built for users and not SEO but I'm wondering if anyone can see any problems or just general advice that may help with our SEO efforts? Essential items to consider when starting a new site in terms of SEO?
I've just launched a new site and have undertaken the following: Keyword friendly page titles Meta description Not a great deal of content on the site yet - but have a blog which we're trying to update as much as we can Analytics and Webmaster tools set up Dmoz submission Facebook, Twitter and Google+ page Google places set-up - waiting for postal pin I've signed up to here to help me to start building a link profile. How important is the HTML structure for on-page/on-site SEO?
To be more specific, say a page layout has Header, Body, Left Sidebar, Footer sections. Which layout from the following options is more SEO-friendly? Header > Body > Right Sidebar > Footer Body > Header > Right Sidebar > Footer Does it make a big difference to code HTML so that the the copy of the body appears in front of all other sections when spiders crawl a website? Is it worth taking extra steps to make this happen? I am asking this question because our site has a header navigation with a lot of dropdown menus. So I assume that this is "noise" for spiders as it pushes the main content of the page down. Please bear in mind that the question is more geared towards how search engine see the page rather than how it appears to the end user as layout can be controlled by CSS.This question also assumes that all other on-site SEO best practices are followed for both options.

E-Commerce SEO
Dear SeoMoz fans, I'm really glad to be a part of the community. Just have a quick question. I run a marketplace similar to eBay where users sell the products. I would like some suggestions on how to effectively proceed with SEO for an ecommerce marketplace of this type. On-Site Optimization Tips for Job site?
I am working on a job site that only ranks well for the homepage with very low ranking internal pages. My job pages do not rank what so ever and are database driven and often times turn to 404 pages after the job has been filled. The job pages have to no content either. Anybody have any technical on-site recommendations for a job site I am working on especially regarding my internal pages? (Cross Country Allied.com) Any help would be much appreciated.
