Should i remove sitemap from the mainsite at a webshop (footer link) and only submit .XML in Webmaster tools?

Case: Webshop with over 2000 products.
I want to make a logical sitemap for Google to follow.
What is best practice at this field?
Should i remove the on-page sitemap there is in html with links (is shown as a footer link called "sitemap") and only have the domain.com/sitemap.xml ?
Links for great articles about making sitemaps are appreciated to.
The system is Magento, if that changes anything.

The answer is both. Keep your html sitemap, and keep the link in the footer as is. Crawlers will look at these but they are generally more for human visits.
Then create your xml sitemap (www.url.com/sitemap.xml) and verify it in Google Webmaster Tools.

You should submit an XML sitemap for the Search Engines and submit it via the Google Webmaster Console and also provide a reference to it from your robots.txt As for the HTML Sitemap, that's more for users. I'd suggest to keep it if it's usable / easy to use by the users.

Do you suggest I use the Yoast or the Google XML sitemap for my blog?
I just shut off the All-In-One seo pack plugin for wordpress, and turned on the Yoast plugin. It's great! So much helpful, seo boosting info! So, in watching a video on how to configure the plugin, it mentions that I should update the sitemap, using the Yoast sitemap I'm afraid to do this, because I'm pretty technologically behind... I see I have a Google XML Sitemaps (by Arne Brachhold) plugin turned on (and have had it for many years). Should I leave this one on? Or would you recommend going through the steps to use the Yoast plugin sitemap? If so, what are the benefits of the Yoast plugin, over the Google XML? Thanks!

Hreflang Sitemap
Hi all, Have you ever created an hreflang sitemap using in-house resources or a third-party company for a group of over 70 sites, each with hundreds of pages and all with localised URLs? If so, would you mind sharing how you did it, or the contact details of the company you used? In this specific case there is nothing in the URL or code that I can use to group the alternatives automatically. Thanks, Carlos

Google Not Indexing XML Sitemap Images
Hi Mozzers, We are having an issue with our XML sitemap images not being indexed. The site has over 39,000 pages and 17,500 images submitted in GWT. If you take a look at the attached screenshot, 'GWT Images - Not Indexed', you can see that the majority of the pages are being indexed - but none of the images are. The first thing you should know about the images is that they are hosted on a content delivery network (CDN), rather than on the site itself. However, Google advice suggests hosting on a CDN is fine - see second screenshot, 'Google CDN Advice'. That advice says to either (i) ensure the hosting site is verified in GWT or (ii) submit in robots.txt. As we can't verify the hosting site in GWT, we had opted to submit via robots.txt. There are 3 sitemap indexes: 1) http://www.greenplantswap.co.uk/sitemap_index.xml, 2) http://www.greenplantswap.co.uk/sitemap/plant_genera/listings.xml and 3) http://www.greenplantswap.co.uk/sitemap/plant_genera/plants.xml. Each sitemap index is split up into often hundreds or thousands of smaller XML sitemaps. This is necessary due to the size of the site and how we have decided to pull URLs in. Essentially, if we did it another way, it may have involved some of the sitemaps being massive and thus taking upwards of a minute to load. To give you an idea of what is being submitted to Google in one of the sitemaps, please see view-source:http://www.greenplantswap.co.uk/sitemap/plant_genera/4/listings.xml?page=1. Originally, the images were SSL, so we decided to reverted to non-SSL URLs as that was an easy change. But over a week later, that seems to have had no impact. The image URLs are ugly... but should this prevent them from being indexed? The strange thing is that a very small number of images have been indexed - see http://goo.gl/P8GMn. I don't know if this is an anomaly or whether it suggests no issue with how the images have been set up - thus, there may be another issue. Sorry for the long message but I would be extremely grateful for any insight into this. I have tried to offer as much information as I can, however please do let me know if this is not enough. When Google's WMT shows thousands of links from a single domain... Should they be removed?
Hi, Looking at Google's WMT "links to your site" it shows few sites that have thousands of links pointing to mine. There are actually only 1-2 links pointing to me from a site that Google shows 2000.

Google Webmaster Now Shows YourMost Recent Links
I just saw this story today about a new Google Webmaster feature which lets you download a file of the most recent links. http://searchengineland.com/google-now-shows-you-your-most-recent-links-127903 I downloaded the file today and I already discovered a major site issue. Our site blog was completely duplicated on a secondary domain we own and Google was showing that site as recent links. I already emailed the dev team to fix this pronto. Anybody else using this new feature and perhaps can share if it helps you in any way.

Dynamic Links vs Static Links
There are under 100 pages that we are trying to rank for and we'd like to flatten our site architecture to give them more link juice. One of the methods that is currently in place now is a widget that dynamically links to these pages based on page popularity...the list of links could change day to day. We are thinking of redesigning the page to become more static, as we believe it's better for link juice to flow to those pages reliably than dynamically. Before we do so, we need a second opinion.
