Should i remove sitemap from the mainsite at a webshop (footer link) and only submit .XML in Webmaster tools?

Case: Webshop with over 2000 products.
I want to make a logical sitemap for Google to follow.
What is best practice at this field?
Should i remove the on-page sitemap there is in html with links (is shown as a footer link called "sitemap") and only have the domain.com/sitemap.xml ?
Links for great articles about making sitemaps are appreciated to.
The system is Magento, if that changes anything.

The answer is both. Keep your html sitemap, and keep the link in the footer as is. Crawlers will look at these but they are generally more for human visits.
Then create your xml sitemap (www.url.com/sitemap.xml) and verify it in Google Webmaster Tools.

You should submit an XML sitemap for the Search Engines and submit it via the Google Webmaster Console and also provide a reference to it from your robots.txt As for the HTML Sitemap, that's more for users. I'd suggest to keep it if it's usable / easy to use by the users.

Reasonable to Ask URL of Link from SEO Providing New Links before Link Activation?
My firm has hired an SEO to create links to our site. We asked the SEO to provide a list of domains that they are targeting for potential links. The SEO did not agree to this request on the grounds that the list is their unique intellectual property. Alternatively I asked the SEO to provide the URL that will be linking to our site before the link is activated. The SEO did not agree to this. However, they did say we could provide comments afterwards so they could tweak their efforts when the next 4-5 links are obtained next month. The SEO is adamant that the links will not be spam. For whatever it is worth the SEO was highly recommended. I am an end user; the owner and operator of a commercial real estate site, not an SEO or marketing professional. Is this protectiveness over process and data typical of link building providers? Do links to a domain that re-directs to my domain pass link equity?
Hi guys. We've recently taken control of a third-party site and we're going to set up a domain re-direct so any traffic comes to our site. With any existing links that the third-party site has, will these pass link equity to our main site through the redirect? Thanks, Paul

Site wide internal links in footer
I have had a long discussion with a client and their external SEO partner about their current footer. They have added all their product categories, both main and sub, to the footer. From a pure SEO perspective is it still advisable, after all the pandas and penguines, to stay away from keyword important site wide footer linking to internal pages? As the links will become a repeatable element and also containing the most important keywords, isn't the links actually hurting more than helping? With 5000 index pages, it will risk "marking" the most important keywords as repeatable, lowering ranking, instead of increasing as their external part say.

I've read that it's good to keep a natural link profile. Some naked links, some links going to our company name, some with anchor text, etc. Do nofollow links affect this link profile, or is it only followed links that are taken into account?

Sitemap in SERPS
What's up guys, Having some troubles with SERP rankings. My sitemap (navigation) is appearing instead of my actual keywords. I have tried a few methods to fix this; setting a preferred domain, using a 301 redirects, deleting out of date pages via Google webmaster tools. Nothing seems to work. My next step was to refresh the cache for my entire site - does anyone know how to do this? Can't see any tools... Any help would be great. Cheers, Jon.
