Website architecture and sitewide link

Hello,
I was reading this article about website architecture http://www.seomoz.org/blog/site-architecture-for-seo and I have a question about site wide link...
I don't think site wide link are good if you want your homepage to have the most " juice " can someone confirm that to me.
What I mean by site wide link is let's say I have a page about golf in califorina and I create a link to another page of my website which is about golf in florida that a good practicee to do that or not ?
I just used this calculator http://www.webworkshop.net/pagerank_calculator.php and and if I do site wide links the juice doesn't go to my most important page ( the homepage ) which is the one I currently want to have the most juice.
However, I noticed that website like amazon do site wide link let's say you are looking at a book and they have lots of links for other books or categories and they still rank very well for the word "textbooks" so I am kind of lost and don't understand why they still rank even though to me their juice goes away by doing site wide links to other books or categories ( even though it is related )
Can someone tell me more about site wide links are they good , bad etc... and is this calculator I use right or wrong ?

Site-Wide links are absolutely valid and best practice implementation when they are pointing to a page on your site that is high value. Think of it like this - your main site-wide navigation should point to your highest level product or services page, your "about" page, your "contact" page, and so forth. This is based on user experience. Users should be able to effortlessly get directly to those most important pages. The home page is NOT the only very important page on the site, so why would you hide links to those others?
At the same time, it's NOT best practices to attempt to artificially increase the "perceived importance" of a page that should not be considered that important from a user perspective.
This concept is also about a bigger concern I have with your understanding. If you do not properly set up site architecture to help users, your home page will not get it's maximum value anyhow. And your home page should not, by itself, automatically rank higher for all your primary phrases than those other high level pages should.

Does Navigation Bar have an effect on the link juice and the number of internal links?
Hi Moz community, I am getting the "Avoid Too Many Internal Links" error from Moz for most of my pages and Google declared the max number as 100 internal links. However, most of my pages can't have internal links less than 100, since it is a commercial website and there are many categories that I have to show to my visitors by using the drop down navigation bar. Without counting the links in the navigation bar, the number of internal links is below 100. I am wondering if the navigation bar links affect the link juice and counted as internal links by Google. The Same question also applies to the links in the footer. Additionally, how about the products? I have hundreds of products in the category pages and even though I use pagination I still have many links in the category pages (probably more than 100 without even counting the navigation bar links). Does Google count the product links as internal links and how about the effect on the link juice? Shell we provide dofollow outbound links from our website?
Hello, I am little confused about providing dofollow links from our website. We have a social shopping website where users can create catalog of their favorite products by bookmarking them from other websites, so our website might have thousands of outbound links. Now the confusion is whether we should have these links "nofollow" or "dofollow"? As per my understanding dofollow links will pass juice to other websites but on the other hand it might benefit us as well, sellers might come and bookmark their products for getting dofollow links. I read somewhere that if we have quality outbound links around a topic, google treats us as hub for that topic. But I am not clear if we will get this advantage only when these links are dofollow? Please help.

Counting over-optimised links - do internal links count too?
To whit: In working out whether I've too many over-optimised links pointing to my homepage, do I look at just external links -- or also the links from my internal pages to my homepage? In other words, can a natural link profile from internal pages help dilute overoptimisation from external links?

Competitors and Directory Links
Hi guys, wanted to get some input and thoughts here. I'm analyzing many competitor links for a specific client (even other clients actually as well) and come across a pretty heavy directory backlink profiles. has anyone here had success with directory listings? Seem many of the competitors backlinks are coming from directories. What say you?
