Getting a complete list of all incoming links

I'm trying to clean up my spam incoming links and can't find where to download a complete list. Google Webmaster Tools has a button to download "Sample Links" or "Latest Links" but they don't show them all.
Looking for wisdom from all the gurus out there.

Unfortunately neither OSE nor the link: command will give you a complete list of your links. I have had some sites where the list from WMT is 10x as many links as shown in OSE.
Here is how you get a list of links from WMT:
Click on Traffic, then "Links to your site". Then click on Download latest links. (see image below).
I have found that this gives a very full list.
Now, some will tell you that you will need to merge the list of links from WMT with ones you can get from OSE, ahrefs and Majestic. If you have less than 1000 links then I wouldn't worry about this.
If you did have a LOT of links to your site then I would probably use ahrefs to get a list and combine it with the one that WMT gives you.
A word of caution: You can easily shoot yourself in the foot by trying to clean up a link profile because you can end up removing links that are actually good links. I would not recommend doing this unless you have a warning of unnatural links in your WMT. If you feel that you have been affected by Penguin, then removing spammy links could help but at this point we haven't seen a whole lot of credible cases of recovery. So, be careful!

Webmaster Tools Latest Links goes back a couple years... should give u an idea of what's bad.. But that complete list no one has

I'd use http://www.opensiteexplorer.com, but you can also Google "link:youdomain.com" and get them in a SERP.
In Open Site Explorer, you can also sort/filter the list to find the less reputable sites linking to you and target them for evaluation first which is handy if you have hundreds of links to review.

Pages Not Getting Indexed
Hey there I have a website with pretty much 3-4 pages. All of them had a canonical pointing to one page and the same content ( which happened by mistake ) I removed the canonical URL and added one pointing to its page. Also, I added the original content that was supposed to be there to begin with. It's been weeks but those pages are not getting indexed on the SERPS while the one that they use to point with the canonical does.

Linking Pages - 404s
Hello, I have noticed that we have recently managed to accrue a large number of 404s that are listed as Page Title/URL of Linking Page in Moz (e.g. http://www.onexamination.com/international/) but I do not know which site they are coming from, is there an easy why to find out or shall we just create redirects for them all? URL gets cut off in Google
Hi everybody, I got a question concerning my website URLs. It's a large WordPress website and we've got a lot of categorised pages ('parent' / 'child'). Now when I search for a specific page I only get to see the 'parent' name in the URL. The page which I am looking for isn't visible. Only a small arrow which shows me 2 options (in cache and compare). The URLs are not too long. Does anybody know why this happens, and how I can solve it? I added a image for reference. How should we handle re-directory links? Should we remove these links?
We are currently cleaning up bad links that were purchased by a previous SEO agency. We have found links on anonym.to pages that redirect traffic to our site automatically. How should this be handled? Should we remove these links?

Removal of all low PR links

Getting on to page 1 again
I have recently set up a website, and as soon as it got indexed by google, I ranked on the first page at number 10... However, Ever since I have started trying to backlink.. the more I seem to do, the more I seem to drop down the rankings! The same for both Bing and Yahoo... I am really not sure what the problem is. My site is www.arilinegamesatc.com, and the ranking words are airline games and airline game. Any help woudl be greatly appreciated!

.Nofollow and link count
If i use nofollow on links ( internal or external ), will it reduce the link count as regard to Google. If there are 50 external links, and i nofollow 20 of them, will Google count this as 30 external links.
