Strange situation - Started over with a new site. WMT showing the links that previously pointed to old site.

I have a client whose site was severely affected by Penguin. A former SEO company had built thousands of horrible anchor texted links on bookmark pages, forums, cheap articles, etc.
We decided to start over with a new site rather than try to recover this one. Here is what we did:
-We noindexed the old site and blocked search engines via robots.txt
-Used the Google URL removal tool to tell it to remove the entire old site from the index
-Once the site was completely gone from the index we launched the new site. The new site had the same content as the old other than the home page. We changed most of the info on the home page because it was duplicated in many directory listings. (It's a good site...the content is not overoptimized, but the links pointing to it were bad.)
-removed all of the pages from the old site and put up an index page saying essentially, "We've moved" with a nofollowed link to the new site.
We've slowly been getting new, good links to the new site. According to ahrefs and majestic SEO we have a handful of new links. OSE has not picked up any as of yet. But, if we go into WMT there are thousands of links pointing to the new site. WMT has picked up the new links and it looks like it has all of the old ones that used to point at the old site despite the fact that there is no redirect.
There are no redirects from any pages of the old to the new at all.
The new site has a similar name. If the old one was examplekeyword.com, the new one is examplekeywordcity.com.
There are redirects from the other TLD's of the same to his (i.e. examplekeywordcity.org, examplekeywordcity.info), etc. but no other redirects exist.
The chances that a site previously existed on any of these TLD's is almost none as it is a unique brand name.
Can anyone tell me why Google is seeing the links that previously pointed to the old site as now pointing to the new?
ADDED: Before I hit the send button I found something interesting. In this article from dejan SEO where someone stole Rand Fishkin's content and ranked for it, they have the following line:
"When there are two identical documents on the web, Google will pick the one with higher PageRank and use it in results. It will also forward any links from any perceived ’duplicate’ towards the selected ‘main’ document."
This may be what is happening here.
And just to complicate things further, it looks like when I set up the new site in GA, the site owner took the GA tracking code and put it on the old page. (The noindexed one that is set up with a nofollowed link to the new one.) I can't see how this could affect things but we're removing it.

My tip here is to return 404 to your old domain and customize your 404 page telling people that you moved to a new domain.
This approach will gives Google the appearance that your site has been discontinued but for users you just moved.
One extra thing is to try add a meta refresh in this 404 page, transferring users to the new domain.

Thanks. I thought we had noindexed, nofollowed the old domain but it looks like that was not done. There is no robots.txt.
The old page only exists as a single page that says, "We've moved" with a nofollow link to the new one. All of the content and inner pages are gone.
I'll have him noindex and add robots.txt. I still can't see how that would cause Google to attribute links to the new page.

Is your old domain still blocking search engines via robots.txt? Or did you remove this rule?

Google WMT/search console showing thousands of links in "Internal Links"
Hi, One of our blog-post has been interlinked with thousands of internal links as per search console; but lists only 2 links it got connected from. How come so many links it got connected internally? I don't see any. Thanks, Satish

Huge organic drop following new site go live
Hi Guys, I am currently working on a site that's organic traffic suffered ( and is still suffering ) a huge drop in organic traffic. From a consistent 3-400 organic visits a day to almost zero. This happened as soon as the new site went live. I am now digging to find out why. 301s were put in place ( over 2, 500 over them ) and there are still over 1,100 outstanding after review search console this morning. Having looked at the redirect file that was put in place when the new site went live, it all look OK, apart from the redirects look like this... http://www.physiotherapystore.com/ to http://physiotherapystore.com/ Where the new URL is missing www. - I am concerned this is causing a large duplicate issue as both www. and non www. work fine. I am right to have concern or is this something not to worry about?

Sitewide Footer Links & Sister Sites
Hi We have a number of sister sites across Europe - the sites are under a different domain name, but have a very similar layout & product offering. When looking at duplicate content, they are flagged as being a moderate risk with similar content - we don't duplicate product content, however it's similar. We also link to them in the footer in a drop down - not anchor text links - however this is still seen by Google. I don't think I'll be able to remove links to our sister companies, but should I implement the Href lang if the sites are slightly different? Or find another way to link to them? Own Domains shown as Spam Links in Open Site Explorer
Hi ! I have 7 Domains that I bought that point to the same webspace as my main domain. In Open Site Explorer they are showed as spam links. So to solve the issue I redirected the links to an empty subdirectory on the same server which is different from the directory the main domain is linking to. But nevertheless the domains are still showing up as spam. Why might that be? What can I do to get rid of these domains? In fact I only need the main domain. Cheers, Marc

Site wide internal links in footer
I have had a long discussion with a client and their external SEO partner about their current footer. They have added all their product categories, both main and sub, to the footer. From a pure SEO perspective is it still advisable, after all the pandas and penguines, to stay away from keyword important site wide footer linking to internal pages? As the links will become a repeatable element and also containing the most important keywords, isn't the links actually hurting more than helping? With 5000 index pages, it will risk "marking" the most important keywords as repeatable, lowering ranking, instead of increasing as their external part say.

Will Google penalize a site that had many links pointing to it with utm codes?
I want to track conversions using utm parameters from guest blog posts on sites other than my own site. Will Google penalize my site for having a bunch of external articles pointing to one page with unique anchor text but utm code? e.g. mysite.com/seo-text?utm_campaign=guest-blogs

Why are new pages not being indexed, and old pages (now in robots.txt) remain in the index?
I currently have a site that was recently restructured, causing much of its content to be reposted, creating new URL's for each page. To avoid duplicates, all of the existing pages were added to the robots file. That said, it has now been over a week - I know Google has recrawled the site - and when I search for term X, it is stil the old page that is ranking, with the new one nowhere to be seen. I'm assuming it's a cached version, but why are so many of the old pages still appearing in the index? Furthermore, all "tags" pages (it's a Q&A site, like this one) were also added to the robots a few months ago, yet I think they are all still appearing in the index. Anyone got any ideas about why this is happening, and how I can get my new pages indexed?
