Strange situation - Started over with a new site. WMT showing the links that previously pointed to old site.

I have a client whose site was severely affected by Penguin. A former SEO company had built thousands of horrible anchor texted links on bookmark pages, forums, cheap articles, etc.
We decided to start over with a new site rather than try to recover this one. Here is what we did:
-We noindexed the old site and blocked search engines via robots.txt
-Used the Google URL removal tool to tell it to remove the entire old site from the index
-Once the site was completely gone from the index we launched the new site. The new site had the same content as the old other than the home page. We changed most of the info on the home page because it was duplicated in many directory listings. (It's a good site...the content is not overoptimized, but the links pointing to it were bad.)
-removed all of the pages from the old site and put up an index page saying essentially, "We've moved" with a nofollowed link to the new site.
We've slowly been getting new, good links to the new site. According to ahrefs and majestic SEO we have a handful of new links. OSE has not picked up any as of yet. But, if we go into WMT there are thousands of links pointing to the new site. WMT has picked up the new links and it looks like it has all of the old ones that used to point at the old site despite the fact that there is no redirect.
There are no redirects from any pages of the old to the new at all.
The new site has a similar name. If the old one was examplekeyword.com, the new one is examplekeywordcity.com.
There are redirects from the other TLD's of the same to his (i.e. examplekeywordcity.org, examplekeywordcity.info), etc. but no other redirects exist.
The chances that a site previously existed on any of these TLD's is almost none as it is a unique brand name.
Can anyone tell me why Google is seeing the links that previously pointed to the old site as now pointing to the new?
ADDED: Before I hit the send button I found something interesting. In this article from dejan SEO where someone stole Rand Fishkin's content and ranked for it, they have the following line:
"When there are two identical documents on the web, Google will pick the one with higher PageRank and use it in results. It will also forward any links from any perceived ’duplicate’ towards the selected ‘main’ document."
This may be what is happening here.
And just to complicate things further, it looks like when I set up the new site in GA, the site owner took the GA tracking code and put it on the old page. (The noindexed one that is set up with a nofollowed link to the new one.) I can't see how this could affect things but we're removing it.

My tip here is to return 404 to your old domain and customize your 404 page telling people that you moved to a new domain.
This approach will gives Google the appearance that your site has been discontinued but for users you just moved.
One extra thing is to try add a meta refresh in this 404 page, transferring users to the new domain.

Thanks. I thought we had noindexed, nofollowed the old domain but it looks like that was not done. There is no robots.txt.
The old page only exists as a single page that says, "We've moved" with a nofollow link to the new one. All of the content and inner pages are gone.
I'll have him noindex and add robots.txt. I still can't see how that would cause Google to attribute links to the new page.

Is your old domain still blocking search engines via robots.txt? Or did you remove this rule?

Site shows up after re-indexing, then disappears.
I have a site, natvest.com, with which I sell real estate in Alabama and Georgia. I need to show up in an "Alabama Land for Sale" search. Same thing for Georgia. If I re-index my site, I show up for roughly one day, before disappearing again. Happens every time I re-index. Ideas?

Recovering from spam links on MY site
Hey guys, Having a weird situation and wondering if anybody can help. I run a sizable WordPress site with a number of content writers. One of the writer's accounts was hacked and was used to post several dozens of complete spam posts with spun content and links to all sorts of shady sites. Recently the site has begun losing rankings on all sorts of pages. There's no manual penalty or anything, but I'm concerned that we're being penalized for having had these links on the site. Of course, as soon as we found the content, we immediately removed it, reset passwords, etc. But a decent number of the pages were indexed. Does anybody have any experience with this or ideas of what to do about it? Is there somewhere we can talk to Google about it or some way to show that we are not part of bad neighborhoods? Help with new site revamp SEO LOST!!!
I decided to go fully WP on my band agency website to help with SEO. I have lost loads of rankings even though we redirected old pages to the new urls. it means i am loosing lots of business atm so I am desperate to find out what I thought was a better SEO design than before. We target geographical and genres in search and they have turned to poop too! E-commerce site structure & link juice: Bouncing off an idea
Hi guys, Question from a new-comer in SEO. Summary of the situation: potential customers are searching for a generic product category (buy mountainbike) more often than a brand in that category (Specialized MTB). And the latter is searched more often than a specific product ('some specific product from Specialized brand'). Both the brand pages and product pages are not ranking good Then would it be a good idea to have the category pages only link to the brand pages? They may show the products, but the links wouldn't pass link juice. I'm not even sure if that is technically possible, but I wanted to figure out the merit first. I'm hoping this would support the brand pages to rank better as they take in more volume. Please do feel free to teach me!

301 from a defunct site due to great link profile
Hi there Would really appreciate your help in dealing with the following scenario: My client is an authority brand in their sector. They were bought end 2011, and a new website was launched under the new owner's brand. For whatever reason no 301 redirects were put in place from the old site to the new site. I am now auditing the new site and the traffic is pitifully low, way lower than they used to enjoy on the old site. The old site is defunct and Google is no longer indexing it. However OSE shows that the link profile of the old site was very good with thousands of good quality links, whilst it is non-existent for the new site. I am thinking that even though Google does not index the old site, we should try and get access and put 301s in place on the old pages to help transfer across all the link juice to boost the new site. Do you agree or am I missing something here? Will page rank be transferred across even though the old site is dead? What else could we do? Would change of domain in WMT help? Although how would that work for a defunct site? We should probably 301 anyway as it would be good to ensure that folk following all those links can find my client's new site, but it would be great if page rank flowed too! All ideas appreciated! Site wide internal links in footer
I have had a long discussion with a client and their external SEO partner about their current footer. They have added all their product categories, both main and sub, to the footer. From a pure SEO perspective is it still advisable, after all the pandas and penguines, to stay away from keyword important site wide footer linking to internal pages? As the links will become a repeatable element and also containing the most important keywords, isn't the links actually hurting more than helping? With 5000 index pages, it will risk "marking" the most important keywords as repeatable, lowering ranking, instead of increasing as their external part say.

Essential items to consider when starting a new site in terms of SEO?

Multiple Domain Names Point To One Site
I spoke with a potential client yesterday and for legitimate reasons they have multiple domain names, all very closely related in name to each other pointing to one site. His main site. So for example this is how things look, mainsiteva.com, mainsitedc.com, mainsitepa.com, mainsiteca.com, mainsitega.com, mainsitela.com ALL forward to mainsite.com This is being done because they used to have different sites for different geographies. Will google look at this as some form of manipulation?
