One Follow Link from each subdomain/domain best for SEO?

Hi there,
we have a lot of customers linking to our homepage from a subdomain of our domain or from an external domain.
From SEO point of view is it best that they all only have one DoFollow Link and the rest of the links are NoFollow? Or does this have no matter at all?
The problem is that we have like 900.000 links but only from round about 1000 different root domains. If we put like half of the links on NoFollow our ratio of links/ different root domains gets better.

It's a bit hard to say really without having experienced the exact situation/problem/solution so unless you think you are getting penalized for it I would probably leave it alone, after all many say that S.E's only count one link per page if there are multiple identical URLS.

Can David Beat Goliath. I work with small businesses with top products that are up against big brands and their online presence. If I am working with them to create content that meets the needs of all their stakeholders/customers/prospects to generate revenue I wonder if keyword targeting with content can really pay off to get them page one, #1 position ranking. How to get organized for Freelance SEO
Hi there, I'm fairly new to SEO but have learned a substantial amount in the last 8 months or so. I currently run my own web design company but want to add a new SEO service to the list. My question to you all is this... How do other SEO'ers organise their week for clients with SEO needs? Do you dedicate a day per client, divide your day up into hourly segments per client? Link Assistant SEO Tool - Any Others?
I have the most boring copier service website, clients cool, concept is really boring; Well I am looking to generate this client some link back juice, cause this guy is struggling for traffic, and I am am struggling to generate a buzz about copier services?? Are there any available scripts for a website tester that I can place onto my home page? Gained Links but MozRank drops. Why?
I'm working with a client whose external followed links rose from 897 to 2792 in about a month. However the client's domain MozRank dropped from 4.52 to 3.82. What is a possible cause for this drop?
