Alternative to rel canonical?

Hello there, we have a problem.
Let's say we have a website www.mainwebsite.com
Then you have 40 websites like this:
www.retailer6.mainwebsite.com … an so on
In order to avoid the duplicate content penalty from Google we've added a rel="canonical" in each 40 sub-websites mapping each page of them to www.mainwebsite.com
Our issue is that now, all our retailers (each owner of www.retailer-X.mainwebsite.com) are complaining about the fact that they are disappeared from Google.
How can we avoid to use rel="canonical" in the sub-website and not being penalised by Google for duplicate content in www.mainwebsite.com?

Tom is very right - you cant have the best of both worlds with your current set up.
Your partners need to attract visitors on their site through content they write and publish - not yours.

Your options are pretty limited, I'm afraid.
If you don't want to implement canonicals, then you're only alternative is to not have duplicate content. In which case, you and your retailers will need to rewrite and be unique.
To be honest, I would be pushing all your retailers to do this anyway. Not only will having their unique content help each subdomain rank easier, it should be remembered that the canonical tag is a suggestion to Google, not a directive/order. A very strong suggestion, it's worth noting, but not a 100% proof solution.

Handling alternate domains
Hi guys, We're noticing a few alternate hostnames for a website rearing their ugly heads in search results and I was wondering how everyone else handles them. For example, we've seen: alt-www.(domain).com test.(domain).com uat.(domain).com We're looking to ensure that these versions all canonical to their live page equivalent and we're adding meta robots noindex nofollow to all pages as an initial measure. Canonical tag - link juice to the frontpage
I only wants to be 100% sure about using the canonical tag.. I want to use it on pages that rankes together with the frontpage in Google, but i only want the frontpage to rank alone and to have the link juice from the other 2 sites direct-ed to the frontpage.. I have a question about my Magento setup. I have lots of categories which have many products so the categories paginate. I've seen info about making sure the Canonical tag doesn't simply send Search Engines back to the first page meaning the paginated pages won't get indexed. I've also seen info about using the rel=next & rel=prev to help Search Engines understand the category pages are paginated... Is it okay to use both? I've made sure that: category/?p=1 has a canonical of category/ to make sure there isn't duplicate content. Here's an example of category/?p=2 meta data:

Implementing Canonicals on Existing ASP Ecommerce Store with Pagination
So I have a store which has been around for a while and is custom built on ASP.net. Store has thousands of sku's and at least a few hundred subcategories. Have been tackling a bunch of the onsite issues and for categories which have more than 6 products in them, there are multiple pages and a view all present. Example.com/category example.com/category?PageIndex=2 example.com/category?PageIndex=3 example.com/category?PageIndex=4 example.com/category?viewall=True As well as the following for every page example.com/category?PageIndex=2&viewall=True So I know how I wish to handle the pagination/canoncial issue as per google's suggestions you do it to the view all or they have the rel=next/prev. But my question is google says if view all is present they should already do a good job at ranking the view all version. Well in the rankings, there are a lot of page1 variations showing. So once this is implementated, is it safe to assume that I will see a drop? Feel like if it was a brand new site it is easy but for something this old and established, it could cause some decent harm which at the current time we are already tackling a massive list of issues which in the long haul will improve it. Looking for some insight for someone who has dealt with ASP.net and this specific area. thanks

ECommerce products duplicate content issues - is rel="canonical" the answer?
Howdy, I work on a fairly large eCommerce site, shop.confetti.co.uk. Our CMS doesn't allow us to have 1 product with multiple colour and size options so we created individual product pages for each product variation. This of course means that we have duplicate content issues. The layout of the shop works like this; there is a product group page (here is our disposable camera group) and individual product pages are below. We also use a Google shopping feed. I'm sure we're being penalised as so many of the products on our site are duplicated so, my question is this - is rel="canonical" the best way to stop being penalised and how can I implement it? If not, are there any better suggestions? Also, we have targeted some long-tail keywords in some of the product descriptions so will using rel-canonical effect this or the Google shopping feed? I'd love to hear experiences from people who have been through similar things and what the outcome was in terms of ranking/ROI. Thanks in advance.

How to set cannonical link rel to CS CART
I whant to specify a link rel cannonical for each category page, how to do that without changing the code (just from admin section), because filters and sorting search are making the site dublicate content with their parameters; If there is a way please specify the method, i whant to avoid hours of working in a script like this.
