Site dropped after I removed spammy KW-stuffed section from homepage

An SEO newbie. I took a sabbatical from my site for 10 months for personal reasons & I'm now coming back to it for the first time and facing a number of issues that I'd appreciate some advice on.
1) In the past week, my rankings for my main keywords have suddenly plummeted from ~#7 - #8 to about #25. The only thing I've done in that time is sign up for Google Webmaster Tools and clean up a spammy-looking keyword-stuffed section at the foot of my homepage. (It read: Red keyword | blue keyword | green keyword | yellow keyword ... 20 times). I've kept the links (to internal pages of my site) but removed keywords.
I've no social presence whatsoever. No Twitter, Facebook, Digg, G+, Google Places, nothing -- but I can't imagine this is behind the sudden drop.
2) Last year my rankings start to fall in late April. But for the first two months or so the drop was only from #1 to #2 - #3. I put it down to Penguin as my backlink profile is not ideal.

About 5 years ago some SEO got me a mass of sitewide blog footer links with exact-match anchors -- some of which still remain. (Some domains have 750-plus links pointing back to my site).

I've a sitewide banner (2,500 pages) on a site with a related theme to mine.

I've loads of links from article directory sites (from when I knew no better).
* Question: In Google Webmaster Tools I have not (yet?) received an unnatural links warning. Should I still clean up the links with the Link Disavow tool?

I doubt signing up for GWT had any impact on your rankings. I would start by adding the footer back, and seeing if that restores your rankings. Maybe it wasn't as spammy as you thought?

Site architecture & breadcrumbs
Hi A client hasn't structured site architecture in a silo type format so breadcrumbs are not predicating in a topical hierarchy as one would desire (or at least i think one would prefer) For example: say the site is called www.fruit.com and it has a category called 'types of fruit' and then sub/content pages called things like 'apples' and 'pears'. So in terms of architecture that should be: www.fruit.com/types-of-fruit/apples and www.fruit.com/types-of-fruit/pears etc etc The client has kept it all flat so instead architecture is: www.fruit.com/types-of-fruit and www.fruit.com/apples and www.fruit.com/pears As a result breadcrumbs follow suit and hence since also not employing logical predication dont reflect the topical & sub-topical hierarchy I have seen that some seo's at least used to think this was better for seo since kept the page/s nearer the root but surely its better to structure site architecture in a logical topical hierarchy so long as dont go beyond say 3 or 4 directories/forward slashes in the url's? Also is it theoretically possible to keep url structure as is (flat) and just edit/customise the breadcrumbs to reflect a topical hierarchy in a silo structure rather than change the entire site architecture & required 301'ing etc in order to do this (or is that misleading or just not possible?) Mobile SEO for mobile site
Hey there! I own a desktop website and just now finishe building a mobile site ( not a responsive design one) and I wish to start ranking my site on mobile serch result page. due to the automatic redirection from desktop website to the mobile site im confused: where should link to in order to SEO my mobile site? should i link to domin.com and assume the link juice is passing on? or should i link to m.domim.com?

Why is this site ranking so good?
Site in question: http://bit.ly/aBvVbm Our main competitor in the UK seems to be ranking extremely good for the keyword "jigsaw puzzles" even though their linking profile doesn't seem all that great? They mainly have site-wide links on 2 of their other ecommerce sites which seem to be given them their ranking power as this equals to 100's of links. Does sitewide links on 2 sites really give this much ranking power or am I missing something?

How can you get the right site links for your site?
Hello all, I have been trying to get Google to list relevant site links for my site when you type in our brand name, Loco2 or for when Loco2 comes up in a search result. Different things come up when you search Loco2 and Loco 2. We would like site links to look like how they do when you search Loco 2. However Loco2 is our brand name, NOT Loco 2. Does anyone know why Google is doing this and whether we can influence results? We have done as much as possible via Google webmaster, in terms of specifying the links we DO NOT want Google to list for Loco2. However, when you search "Loco2", results only show simple site links. Ideally what we want is: Loco2 to be recognised as the brand NOT Loco 2 The same results (substantial, identical) for Loco2 as for Loco 2 (think o2 and o 2) For the site links to reflect the main pages of our site (Times & Tickets, Engine Room forum etc.) Many thanks in advance! I Bought AD on a site, am i being penalized for it
Hello... I have bought two ads on the site : http://goo.gl/nXnRA If you look on the right hand column, you will see the top two images under the word sponsors are mine.... Am i being penalized for this? are these ads frowned upon by Google? I need guidance as my ranking for the words being used as that alt text have tanked, badly and i also received a letter from WMT about unnatural links.
