Disavow tool removed all our links from webmaster tools

We recently used the Google Disavow tool to remove 200 bad links but Google has nearly removed all our links from webmaster tools from over 2000+ we only have 150 now!
Has anyone had the same problem? Any advice would be much appreciated.

Abdul is right, looks as though WMT is having a bit of a hiccup today. Here's a link to (one of) the discussions going on in the products forum. Looks as though Google is aware of the problem. My guess is that it might have something to do with the Google PageRank update.
Furthermore, as far as I am aware, Google does not remove any disavowed links from your WMT report. Source A, Source B. Think the link has to be physically removed from the site in order for WMT to stop reporting it, even then it may take a long time.

Google webmaster tool is showing less link data today. you can google this news. so just relax and wait for the proper update regarding this issue.

Probably unrelated, but did you get a link warning in Webmaster Tools and that is what prompted the disavow?

Thanks for your comments.
We only put the 200 links that we wanted to remove in the disavow. We didn't include the *.site.com.
This is very strange.

It depends really - did you put in 200 exclusive pages, or did you say remove everything from *.site.com (which would remove all links from all pages on a domain)?
I have only had to do 2 disavow's but never had more links removed than were recommended.

Poor internal linking?
Hi guys, Have a large e-commerce site 10,000 pages as a client and they are currently not getting much organic traffic to their level 3 sub-category pages, the URLs are like: https://www.domain.com.au/category/s...-category-type These pages have been on-page optimised, category content added, yet hardly any traffic. However the site level 1, level 2 pages do quite well. So this suggests this might be an internal linking issue? The site is definitely not penalized and as enough authority for these level 3 pages to rank. Any ideas would be very much appreciated! Cheers.

How necessary is it to disavow links in 2017? Doesn't Google's algorithm take care of determining what it will count or not?
Hi All, So this is a obvious question now. We can see sudden fall or rise of rankings; heavy fluctuations. New backlinks are contributing enough. Google claims it'll take care of any low quality backlinks without passing pagerank to website. Other end we can many scenarios where websites improved ranking and out of penalty using disavow tool. Google's statement and Disavow tool, both are opposite concepts. So when some unknown low quality backlinks are pointing and been increasing to a website? What's the ideal measure to be taken?

How Do You Do Link Building??
I am starting to use the Moz pro tools like optimizing on page SEO for keywords and looking for opportunities. I know link building is a huge part for getting rankings on keywords in google search. Link Building Strategy?
If I use unique content written from writers & post it to good sites (free blogs, bookmarking, directory, articles sites, etc.) having nice good cache, good PR, different IP's do i still have a chance of get hit by Spam actions of google? Planning to do like just 30-50 a month all with unique content or say 1 unique content then re-written & used not more than 3 times. If not this then What else would you suggest? One more thing to add up, like i have 1000+ pages out of which i have like 80-90 pages that matters to me (important pages) then how do I spin the anchor text between all the pages. Should i spin them between 1000+ pages or use only 80-90 IMP pages. If the content is 300 words let say then how many anchor tags should i have?

Questions About Link Detox
Greetings: In April of 2014 an SEO firm ran a link removal campaign (identified spammy links and uploaded a disavow). The overall campaign was ineffective and MOZ domain rank has fallen to 24 from about 30 in the last year and traffic is 20% lower. I purchased a basic package for Link Detox and ran a report today (see enclosed) to see if toxic links could be contributing to our mediocre rankings. As a novice I have a few questions for you regarding this the use of Link Detox: -We scored a domain wide detox risk of 1,723. The site has referring root domains with 7113 links to our site. 121 links were classified as high audit priority. 56 as medium audit priority. 221 links were previously disavowed and we uploaded a spreadsheet containing the names of the previously disavowed links. We had LinkDetox include an analysis of no-follow links as they recommend this. Is our score really bad? If we remove the questionable links should we see some benefit in ranking? -Some of the links we disavowed last year are still linking to our site. Is it worthwhile to include those links again in our new disavow file? -Prior to filing a disavow we will request that Webmaster remove offending links. LinkDetox offers a package called Superhero for $469.00 that automates the process. Does this package effectively help with the entire process of writing and tracking the removal requests? Do you know of any other good alternatives? -A feature called "Boost" is included in the LinkDetox Super Hero package. It is suppose to expedite Google's processing of the disavow file. I was told by the staff at Link Detox that with Boost Google will process the disavow within a week. Do you have any idea if this claim is valid??? It would be great if it were true. -We never experienced any manual penalty from Google. Will uploading a disavow help us under the circumstances? Thanks for your feedback, I really appreciate it!!! Linking to URLs With Hash (#) in Them
How does link juice flow when linking to URLs with the hash tag in them? If I link to this page, which generates a pop-over on my homepage that gives info about my special offer, where will the link juice go to? homepage.com/#specialoffer Will the link juice go to the homepage? Will it go nowhere? Will it go to the hash URL above? I'd like to publish an annual/evergreen sort of offer that will generate lots of links. And instead of driving those links to homepage.com/offer, I was hoping to get that link juice to flow to the homepage, or maybe even a product page, instead. And just updating the pop over information each year as the offer changes. I've seen competitors do it this way but wanted to see what the community here things in terms of linking to URLs with the hash tag in them. Can also be a use case for using hash tags in URLs for tracking purposes maybe?

Are Navigation links different to static links
We are trying to reduce the number of links on our homepage. We could remove some fly out navigation links, We rank 1st on Google for some of these links. Would removing these hurt our SEO. The links are accessible 1 level down if we remove the homepage.
