Disavow tool removed all our links from webmaster tools

We recently used the Google Disavow tool to remove 200 bad links but Google has nearly removed all our links from webmaster tools from over 2000+ we only have 150 now!
Has anyone had the same problem? Any advice would be much appreciated.

Abdul is right, looks as though WMT is having a bit of a hiccup today. Here's a link to (one of) the discussions going on in the products forum. Looks as though Google is aware of the problem. My guess is that it might have something to do with the Google PageRank update.
Furthermore, as far as I am aware, Google does not remove any disavowed links from your WMT report. Source A, Source B. Think the link has to be physically removed from the site in order for WMT to stop reporting it, even then it may take a long time.

Google webmaster tool is showing less link data today. you can google this news. so just relax and wait for the proper update regarding this issue.

Probably unrelated, but did you get a link warning in Webmaster Tools and that is what prompted the disavow?

Thanks for your comments.
We only put the 200 links that we wanted to remove in the disavow. We didn't include the *.site.com.
This is very strange.

It depends really - did you put in 200 exclusive pages, or did you say remove everything from *.site.com (which would remove all links from all pages on a domain)?
I have only had to do 2 disavow's but never had more links removed than were recommended.

I was checking this new tool which is really cool by the way and was wondering if I can outrank big guys with just content. I have a Domain authority of 28 with a spam score of 28 % Can I outrank with amazing content a site that hase a domain authority of 50 and a spam score of 1 % ? Should I ask for all my bad links to be removed so that my spam score goes down or doesn't it matter anymore those days and what matters is good content, link just don't count anymore ? Thank you,

Disavow without penalty
Hi fellow Mozians, I have come up with a doubt today which I would appreciate your thoughts on. I have always been convinced that the disavowal tool can be used at any time as part of your backlink monitoring activities- if you see a dodgy backlink coming in you should add it to your disavowal file if you can't get it removed (which you probably can't). That is to say that the disavowal tool can be used pre-emptively to make sure a dodgy link does do your site any harm. However, this belief of mine has taken a bit of a beating this morning as another SEO suggested that the disavowal tool only has en effect if acompanied by a reconsideratiosn request, and that you can only file a reconsideration request if you have some kind of manual action. This logic describes that you can only disavowal when you have a penalty. This theory was backed up by this moz article from May 2013:

The comments didnt do much to settle my doubts. This Mat Cutts video, from November 2013 seems to confirm my belief however:

Not all SEOs spend all their waking hours building links which they know they will have to disavowal later shoudl a penalty hit at some point, and it seems reasonable that an SEO should be able to say- "Link XYZ is nothing to do with me!" before Google excercises retribution. If, for example you get hired working for a company that HAD a penalty due to spammy link building in the past that has been lifted; but you see that Google periodically discovers the occasional spammy link it seems fair that you should be able to tell google that you want to voluntarily remove any "credit" that that link is giving you today, so as to avoid a penalty tomorrow. Webmaster Tools Not Indexing New Pages
Hi there Mozzers, Running into a small issue. After a homepage redesign (from a list of blog posts to a product page), it seems that blog posts are buried on the http://OrangeOctop.us/ site. The latest write-up on "how to beat real madrid in FIFA 15", http://orangeoctop.us/against-real-madrid-fifa-15/ , has yet to be indexed. It would normally take about a day naturally for pages to be indexed or instantly with a manual submission. I have gone into webmaster tools and manually submitted the page for crawls multiple times on multiple devices. Still not showing up in the search results. Can anybody advise?

Are links that are disavowed with Google Webmaster Tools removed from the Google Webmaster Profile for the domain?
Hi, Two part question - First, are links that you disavow using google webmaster tools ever removed from the webmaster tools account profile ? Second, when you upload a file to disavow links they ask if you'd like to replace the previously uploaded file. Does that mean if you don't replace the file with a new file that contains the previously uploaded urls those urls are no longer considered disavowed? So, should we download the previous disavow file first then append the new disavow urls to the file before uploading or should we just upload a new file that contains only the new disavow urls? Links with Parameters
The links from the home page to some internal pages on my site have been coded in the following format by my tech guys: www.abc.com/tools/page.html?hpint_id=xyz If I specify within my Google Webmaster tools that the parameter ?hpint_id should be ignored and content for the user does not change, Will Google credit me for a link from the home page or am I losing something here. One Way Links vs Two Way Links
Hi, Was speaking to a client today and got asked how damaging two way links are. i.e. domaina.com links to domainb.com and domainb.com links back to domaina.com. I need a nice simple layman's explanation of if/how damaging they are compared to one way links. And please don't answer with you lose link juice as I have a job explaining link juice.... Should I remove all rel=nofollow links?
I have a 60 page site that had some nofollow links sprinkled throughout, 50% of which are probably on its mailto: email links. Should I remove all nofollows all in one go, or just the mailto links first, and later the others? Or has anyone had any negative effects in 2012 from this?

How should I handle these links?
I recently purchased a site which is in the same niche as my personal blog. MANY of the keywords which I want both sites to rank for, they are already ranking well for (Eg I rank #1 with one site and #5 for the other). I haven't started linking the two sites to each other yet (waiting to announce the acquisition before I do). I have 2 questions for you all... How powerful do you think linking between these sites could be? How do you think I should handle the linking between these two sites?
