Disavowing links cause over 2M pages deindexing

can disavowing links cause deindexing from google ? we had about 2.5M pages indexed until dec 30th , since then it s dropped to about 600K
We received a unnatural link warning in july, got hit in september, since then we are suffering substantially in ranks and also in business revenue.
We've used the disavow tool, and also got tons of links removed within the past 3 , 4 months. Since october we havent got any response from google about what is going on despite sending another recon in Nov 2012. Now the site is getting deindexed.
what should we do at this point? Any help is greatly appreciated.

The danger of the disvow tool is that it is possible to disavow links that weren't harming your site. If you disavowed a number of decent links it could explain losing some indexation. My other thought is perhaps the deindexation is part of a penalty that you have yet to be lifted.
Did you file another reconsideration request? Sometimes, if you're lucky, they do give you some useful feedback.

Links On Out Of Stock Product Pages Causing 404
Hi Moz Community! We're doing an audit of our e-commerce site at the moment and have noticed a lot of 404 errors coming from out of stock/discontinued product pages that we've kept 200 in the past. We kept these and added links on them for categories or products that are similar to the discontinued items but many other links of the page like images, blog posts, and even breadcrumbs have broken or are no longer valid causing lots of additional 404s. If the product has been discontinued for a long time and gets no traffic and has no link equity would you recommend adding a noindex robots tag on these pages so we're not wasting time fixing all the broken links on these? Any thoughts?Thanks

Is there a way to index important pages manually or to make sure a certain page will get indexed in a short period of time??
Hi There! The problem I'm having is that certain pages are waiting already three months to be indexed. They even have several backlinks. Is it normal to have to wait more than three months before these pages get an indexation? Is there anything i can do to make sure these page will get an indexation soon? Greetings Bob

My blog homepage deindexed, other pages indexing, still traffic not changed.
Hello! Today when I check my blog site search on Google, I can't see my blog home page. Though all my posts and pages are still on the Google results. Today I published a test post, then it also indexed by the Google less than 3 minutes. Still I can't see any traffic changes. 10th of April (yesterday) when I perform a site search (site:mydomain.com), I saw my site on the Google search result. Today I installed the Ulitmate SEO plug-in and deactivated WordPress SEO plug-in. After a few hours I saw this issue. (I'm not saying this is the issue, I just mentioned it). Have a client that migrated their site; went live with noindex/nofollow and for last two SEOMoz crawls only getting one page crawled. In contrast, G.A. is crawling all pages. Just wait?

Google is somehow linking my two sites that aren't linked! HELP
Good Morning... In my Google webmaster account it is showing an increase of backlinks between one site i own to the other.... This should not happen, as there are no links from one site to the other. I have thoroughly checked many pages on the new site to see if i can find a backlink, but i can't. Does anyone know why this is showing like this (google now shows 50,000 links from one site to the other)..
