Anyone seeing a big drop in links showing in Google webmaster tools?

Over the last week I have seen a big drop in links to us showing in Google Webmaster tools. The links are still there on sites that rank well including some from National newspapers. However the link count has dropped from over 4000 to less than 40 on approx 5-6 sites.
Ranks etc are staying the same its just a bit of a strange thing as they still show in Majestic and Open site explorer.

I see the same now if I download the links I see a lot more. Still not all of them but much higher volumes that show while logged into webmaster tools.

It looked like I had lost about 80% of my links, but they are back now. The "Links to Your Site" summary page still shows the lower number but if I download a list of links, I see that they are there. (A couple of days ago, the downloaded list also had the lower number.)

Thanks for the reply I had removed a load of links 2 weeks ago. Was waiting to see if they were removed from Webmaster but not cant even check!!!
Hopefully they fix the bug soon, but I guess there is not rush for them as we should not really use it in their eyes.

There has been a lot of chatter about this recently and seems that it is a known problem. I think the only thing to do is sit tight and don't worry as many folks have the same issues.

Spam links in spam analyses tool: Referral page doesn't exist anymore
Hi, I have the following problem: The spam analyses tool in MOZ gives me a few links with a spam score of 10 and 9. I want to remove those links and try to contact the webmaster before disavowing the links. I read about being careful with too much disavowing. Unfortunately removing the links isn't possible because three different reasons: The page/subdomain of one referring website that should have a link to my website doesn't exist anmymore (compliance.ikkiesvoorverandering.nl/). The website http://ikkiesvoorverandering.nl does exist, but is almost empty and there is no possibility to contact the webmaster. What do you guys recommend to do in this situation? Any experience with this problem? On another website (with again no contact option) there is a link who directs to a former website, which has a redirect to my current website. I have no Google search console on that old website anymore. Does that make it impossible to disavow the link? What are other option to remove this link? The website that comes up in the spam analyses tool is pretty much empty (http://veensma.jouwbegin.nl/). How can I delete a link from an empty website? Any thoughts? Subdomain links vs root domain links? Are the less valuable?
I am determining the value of links we get. Is a link on a subdomain less valuable vs one on the root domain? How less valuable would you consider a subdomain link? For example blog.site.com vs site.com/blog What other metrics would you take into consideration for the value of a subdomain link?

Internal Links - First Link Rule Confusion
Hello All - I would like to create a guide for my team of rules for internal links and I could use some help. My understanding is that Google only counts the first link to a page, so any crafted keyword text links within the content do not count if the page in question is linked to from the main navigation. Is this correct? For example, if the menu or drop down menu in main site nav (which exists on all pages of the site) includes a link to a particular section that will be the only one that ever counts since the menu is on every page? Example: let's say a website selling cat toys includes a drop down menu on the homepage with links to "holiday cat toys". Does this mean that no other text links in content on the site will support that page from an SEO perspective since the link is in the main nav and will always be the first one counted? In the past we have added text links in the content on the homepage to important pages on the site. It seems to work, though now I'm questing these tactics based on the first link rule. I would appreciate some advice, clarification, thoughts, etc. Thanks!

I have found some links to my site that go through a single 301 redirect to get to my site. Should I contact these websites to ask them to update the link, or is that not worth the time?

Google to devalue guest blog links?
There's a lot of talk at the minute about google possible devaluing guest post links. I wondered what people thought of this and whether it is likely to happen? If it does happen then how will google identify 'spam' guest posts and links? I guess it's fair to assume that if the post is well written, autoriative and adds value to a site with a knoweldgable perspective then it will be counted? It can be very hard to define how google will define a 'quality guest post'? Any ideas? Google Penalty for strong industry link?
I work as the SEO manager for a company and we recently launched a new site. Along with this I've been doing some intensive SEO over the past 30 days in getting partners to add or change links and had a big impact on our main keyword, document management software. For the past 2 weeks we've been at position 6 but today I noticed that we dropped down to 11th. I'm wondering if I'm getting penalized for too many exact anchor matches because we recently have been featured on an industry site, cmsreport.com with good anchor text and suddenly we have dropped. Is Google penalizing me for this? If so it seems odd that with legitimate PR and posts I get penalized.

Google Webmaster Tools - assessing inbound links
Hello, I am terribly confused by Google Webmaster Tools. I am looking at my inbound links, to see which content on the site is strongest. However, the results from GWT under Links to your site, and the results from doing a link: search in Google yield very different results! For example, in GWT, this page on our site apparently 2237 links from 29 different domains. But when I search link:www.nigelsecostore.com/acatalog/Eco_Stapler.html, I get just three results, two of which are from our site. What is the cause of the disparity between the two results, or is it just my (lack of) understanding of what I am seeing in the Links to your site report in GWT?
